In Salem, Massachusetts, Heidi (Sheri Moon Zombie), a recovering drug addict, works as a DJ at a hard rock station with her co-workers Whitey (Jeff Daniel Phillips) and Herman (Ken Foree). She receives a strange wooden box containing an album by a band named The Lords of Salem. At her home, an old downtown apartment house, she and Whitey listen to the record, which is a series of ancient string and woodwind instruments playing several notes then repeating itself.. Heidi has a vision of witches birthing a baby then damning it. The vision stops once Whitey turns the album off.

The film begins with an introductory sequence involving the main characters and images from space and introducing many of the film's visual leitmotifs. These are motifs of virtually still images revealing the key elements of the film: Justine the bride in deep melancholy with birds falling behind her; of a lawn with trees and sundial with two different shadows; Pieter Breughel's Hunters in the Snow (often used as interpretation of an idealised nostalgia) burning; the non existent 19th hole (limbo) and the Black Horse collapsing catastrophically in slow motion (Id, ego and super-ego battle); Justine as a bride being swept along by a river; and her being held back by her wedding dress; and finally Justine and her nephew building their magic cave before the Earth crashes into Melancholia becoming one.

The gang of Ulysses Pick (Jason Patric) shoots its way into his former home, which the police have surrounded, with a hostage and a stuffed wolverine (named "Crispy") in tow. Big Ed, the gang's second-in-command, then evicts the dead gangsters (who seem otherwise alive), after asking them to identify themselves: "Those of you who have been killed, stand facing the wall." They leave reluctantly, and the gang waits for Ulysses. The film's narrator, the ghost of Ulysses's father-in-law Calypso/Camille (Louis Negin), reveals that the house is haunted (and not only by him) because although a house's happiness is able to vacate the premises after its inhabitants have left, its sorrow is doomed to remain inside forever. This house had once belonged to Ulysses and his four children with his wife Hyacinth (Isabella Rossellini).

Zinos, a German of Greek descent, owns Soul Kitchen, a shabby, run-down restaurant providing working-class food in the Hamburg area, in an old warehouse space. Gay teenager, Frank (Layke Anderson) is part of a typical bourgeois family in Luxembourg in 1984. For unknown reasons, he decides to run away with his best friend, Rita. They settle in Amsterdam, where Frank starts enjoying life. When Rita leaves with her boyfriend, Frank is left with no place to go. He goes to a public house called the "House of Boys" in which young, attractive men dance and provide sexual services for older men. The place is run by the mysterious performer and drag queen Madame (Udo Kier), who takes Frank in and employs him. In the club he meets Angelo, who aspires to transition from male to female, and raises funds for her gender reassignment surgery; and Jake (Benn Northover), a veteran performer and favorite of customers, who considers himself to be straight. Frank falls in love with him, but struggles with Jake's claim of heterosexuality in light of his male-hustler lifestyle. Jake's long time girlfriend steals his money and uses it to have an abortion. He breaks up with her and finds comfort in Frank's arms. They start a relationship which for both seems to transcend superficial sex into love. Soon Jake begins to fall ill, faints, and develops spots on his skin. He's diagnosed with AIDS. Meanwhile, Europe sees the start of the AIDS epidemic. The remainder of the film chronicles Jake's decline and eventual death while the "House of Boys" closes. The closing scenes show Frank travelling to Morocco to scatter Jake's ashes over the sea.

In a future Europe the world is running out of oil. A gigantic underground network is created by joining all the undergrounds together beneath Europe. The film begins with Detective Havenhurst driving with his partner Detective Vargas. They receive a call and drive to the scene of a murder. As they push their way through the crowd at the crime scene, they see Brad McCullam leaving with a coffee cup. Inside the house, the detectives find the body of Mrs. McCullam, Brad's mother, who has just been stabbed with an antique sword. At the scene are the neighbors and chief witnesses, Mrs. and Miss Roberts. The detectives soon realize that they had just seen the murderer leaving the scene.
