The film is set in 1880 in Big Whiskey, Wyoming, where Little Bill Daggett, the local sheriff and former gunfighter, does not allow guns or criminals in his town. Two cowboys, Quick Mike and "Davey-Boy" Bunting, disfigure prostitute Delilah Fitzgerald after she laughs at the small size of Quick Mike's penis. Instead of punishing the cowboys, Little Bill allows them to pay compensation to the brothel owner, Skinny Dubois. The rest of the prostitutes, led by Strawberry Alice, are infuriated by this leniency and offer a $1,000 reward to whoever can kill the cowboys.

In the early 1950s, world-renowned film maker John Wilson (Eastwood), travels to Africa for his next film bringing with him a young writer chum named Pete Verrill (Jeff Fahey). While there, he becomes obsessed with hunting elephants while neglecting the preparations for the film. This leads to a conflict between the men on several levels, most notably over the idea of killing for sport such a grand animal. Even Wilson concedes that it is so wrong that it is not just a crime against nature, but a "sin." Yet he cannot overcome his desire to bring down a giant bull, a "tusker" with massive ivory tusks. Wilson's final realization that his is a petty, ignoble pursuit comes at a late point and with a tragic price, as the local expert guide Kivu (Boy Mathias Chuma) is killed protecting him from an elephant Wilson decides not to shoot.

One year after the events of Lethal Weapon, LAPD sergeants Martin Riggs and Roger Murtaugh are pursuing unidentified suspects transporting an illegal shipment of gold krugerrands. The Afrikaner apartheid government of South Africa subsequently orders local consul-general Arjen Rudd (Joss Ackland) and security agent Pieter Vorstedt (Derrick O'Connor) to warn both detectives off the investigation; they are reassigned to protecting an obnoxious federal witness, Leo Getz (Joe Pesci), after an attack on Murtaugh's home.

Truman Gates (Patrick Swayze), raised in Appalachia, has migrated to Chicago to become a police officer. Fame finally catches up with Harry Callahan. His testimony against crime kingpin Lou Janero puts the mobster in prison and Callahan on the cover of San Francisco Magazine as the city's ace crime fighter. Callahan is attacked by Janero's men at a turnoff near the San Francisco – Oakland Bay Bridge while driving. He knocks down one with his car and shoots the remaining men dead. Frank Cross (Bill Murray) is a successful but cynical television programming executive for the IBC network headquartered in New York City. He has demanded the network put on a extravagant live production of A Christmas Carol on Christmas Eve to seize the ratings opportunity, forcing the network's staff including his direct assistant Grace Cooley (Alfre Woodard) to work on the holiday. When some of his decisions are questioned, he fires timid yes-man Eliot Loudermilk (Bobcat Goldthwait) on the spot. Frank's boss Preston Rhinelander (Robert Mitchum) takes the liberty of hiring an assistant for Frank, Brice Cummings (John Glover), who is transparently after Frank's job. Hours before the show is set to start, Frank is alone in his office when he is visited by the ghost of his mentor Lew Hayward (John Forsythe), who warns him of the errors of his ways and that three ghosts will visit him over the course of the night. Before he leaves, Lew causes Frank's phone to call Claire Phillips (Karen Allen), Frank's true love who he had foregone when he became a television executive. Claire comes to visit Frank, but finds him too busy with preparations for the show, though leaves him the address of the homeless shelter that she helps out at.

The film opens in the countryside outside the fictional town of Lahood, California, and takes place sometime in the 1870s or early 1880s (based on remarks in the film about outlawing hydraulic mining). Thugs working for big-time miner Coy LaHood ride in and destroy the camp of a group of struggling miners and their families who have settled in nearby Carbon Canyon and are panning for gold there.
