The story opens in Los Angeles with Dillon (Val Kilmer) who receives a phone call from Ray Burns (Mick Rossi) who has just been shot and desperately needs help. Dillon is a cleaner for a gangster named Eddie (Gabriel Byrne) and has been sent to assist Ray should he require it. After a colorful opening title sequence which follows Dillon's drive to the house, he finds Ray almost bleeding to death on a sofa. Removing all of the evidence, Dillon leaves carrying Ray to his car but not before he torches the house, destroying any evidence of Ray's presence. As Dillon and Ray drive away, Dillon struggles to keep Ray conscious and relates to him a story of a humorous encounter with a Mexican auto mechanic, which coins one of the catchphrases of the film: "I'm not gonna taco".

In the course of experimenting a new flight maneuver, two pilots, Colonel Alex Long (Benedict) and Philip (McGinley) encounter a mysterious light beyond a mountain range. Phil becomes transfixed by the light, flies into it and vanishes. Alex returns alone and shocked by what he has seen. Later the remains of his colleague's plane are found. As inquiries ensue, Alex begins to believe a UFO was involved. He is accused of creating the UFO story as an alibi against allegations he sabotaged Philip's plane. The story begins at sea when the unnamed Skipper (Prochnow) of the sailboat Bella Donna reports a man overboard. The victim, Paul Pelikan, drowns before he can be rescued. People in the Bella Donna's home port of Gibraltar suspect that the Skipper deliberately pushed Paul overboard because he'd had an affair with the Skipper's wife Mona (Grażyna Szapołowska). Though nothing is proven, Mona believes the Skipper did in fact throw Paul overboard and leaves him. Heartbroken, the Skipper spends most of his time at the local bars getting drunk and swearing he will sail again, though the townspeople don't take his claim seriously.
