In the small mining village of Kitamatsu, on the southern Japanese island of Kyushu, two miners have gone missing. The two men, Goro and Yoshi, had brawled earlier that day, and after they entered the mine to start their shift, the shaft had quickly flooded. Shigeru Kawamura (Kenji Sahara), a tunneling and safety engineer at the mine, heads below to investigate and makes a gruesome discovery: Yoshi's lacerated corpse. Above ground, a doctor examines Yoshi, and discovers the cause of death to be a series of deep gashes caused by an abnormally sharp object. Some of the miners and their families begin to discuss the possibility of the involvement of Goro, who is still unaccounted for, in the death. Shigeru is personally affected by this incident, since his fiancée Kiyo (Yumi Shirakawa) is also Goro's sister.

As the film opens, a small boat is seen chugging through stormy seas. A giant octopus appears from the ocean and seems bent on killing the sole crew member on deck. Suddenly, the octopus releases the man and retracts its tentacles from the boat. Relieved, the sailor peers out the porthole to see Gaira, a large green man-like creature, fighting the octopus. After easily defeating it, Gaira turns his attention to the boat and sinks it.

The film opens with a dream sequence in which stock market tycoon Paul Marsh discovers a mermaid with razor sharp teeth while scuba diving into a carven pit. Paul awakes on a boat off the shores of Spain, where he is vacationing with his girlfriend, Barbara, and their friends Vicki and Howard. A sudden storm blows their boat against some hidden rocks. Vicki is trapped below deck, and Howard stays with her while Paul and Barbara take a lifeboat to the nearby fishing village of Imboca. During their absence, an unseen creature from the deep attacks the two in the boat.

Shortly after the dawn of the new millennium, during construction on the London Underground, workers penetrate an underground cave. A huge dragon emerges from hibernation, incinerating the workers with its flaming breath. The only survivor is a boy, Quinn Abercromby (Ben Thornton), whose mother Karen (Alice Krige) is the construction crew chief; Karen is crushed to death while protecting Quinn as the dragon climbs to the surface. It flies out of the Underground and more dragons appear, multiplying rapidly. Shown in newspaper clippings and a voiceover, scientists discover that dragons are a lost species responsible for the extinction of the dinosaurs by incinerating them and eating their ash, as well as ice ages. The dragons are speculated to hibernate after destroying most of the Earth's creatures until the planet repopulates. After the dragons' awakening humanity resists militarily, including a 2010 use of nuclear weapons; this, however, hastens the destruction and within a few years humans are nearly extinct.

The Oumi Kingdom, ruled peacefully by Lord Ogata (Shinichiro Hayashi), was raided by his corrupt general Daijo Yuki (Bin Amatsu), who is assisted by an evil ninja named Orochimaru (Ryūtarō Ōtomo), who slays the lord and his wife, who in turn trust their young son Ikazuchi-Maru to their soldiers, who escape the kingdom in a small boat. Orochimaru goes after them, transforming into a giant serpent. He sinks the boat and almost succeeds in killing Ikazuchi-Maru, until a giant eagle flies along, injures Orochimaru, and saves the young boy.

One night Chinami (Reiko Mishima), the daughter of Hyoue Toba (Reizaburo Ichikawa), is mysteriously kidnapped. Hyoue offers a large reward for his daughters rescue. Yuzuru Kawasaki (Noboru Takashima) and various other men employed by Hyoue set about searching for Chinami. However one of Hyoue's men, Magonojyō Gō (Eizaburo Matsumoto), doesn't partake in the search. Why? Because he was the one who had Chinami kidnapped. Magonojyō's father Senbei has a pet trained ape named "King Kong" (Ryūnosuke Kabayama) and Magonojyō used this creature to perform the kidnapping.

In 1993, an asteroid lands in the ocean and awakens Godzilla. The next day, a young man named Takuya Fujita is detained after stealing an ancient artifact. Later, a representative of the Japanese Prime Minister arrives with Takuya's ex-wife, Masako Tezuka, and offers him to explore an island with Masako and Marutomo company secretary, Kenji Ando, and become a free man. Takuya initially turns down the offer, on the basis that he is to be released in another week. But after his ex-wife informs him that his sentence has been reconsidered, he accepts. After the trio arrives at the island, they find a cave behind a waterfall. Inside, they discover ancient paintings, including a picture of two giant insects fighting one another. While studying them, the sun shines through a hole in the wall, and the light points to a small opening in the cave, where they come upon a giant egg. The three hear a pair of voices, which belong to the Cosmos. They keep the earth's natural order in balance, and informs them the egg belongs to Mothra.

Sixteen years later, Margaret and Duncan (voiced by Jesse Head) are moving into a new house as he gets ready for his first day at a new school. However, Duncan fears that his orange skin and appetite for coal will make others think of him as a freak and a prime target for bullies. At school, he quickly develops a crush on its popular girl Jenna (voiced by Amy Davidson) and makes an enemy out of her ex-boyfriend Troy Adams (voiced by Josh Keaton). In biology class, Duncan makes friends with fellow outcasts Kenny and Isabel (voiced by Dante Basco and Tia Texada) who happens to be a Kaiju-obsessed fangirl who develops a crush on Duncan after he shows her a Gomorradon, a small frog-like Kaiju he caught in the process of apparently making a fool of himself. Late that evening, Troy's friends break into Jenna's locker and steal the money she saved for the school's Homecoming. The next day, Duncan meets up with "Blitz" Barnes (voiced by Reed Diamond), undercover as the gym teacher, and defends Kenny from Troy and his friends in a game of dodge ball. After a confrontation with Troy, Blitz takes Duncan to Dr. Pytel (voiced by Nicole Sullivan) at the M.E.G.T.A.F. base upon the discovery of him being able to breathe fire. Later back at school, Blitz smooths things over with Principal Dave (voiced by Gary Anthony Williams) to keep Duncan out of trouble. While he and Troy are cleaning up their mess in the cafeteria, Isabel tells Duncan about a party that everybody will be going to, and he agrees to go in hopes of romantically seducing Jenna.
