Young sorceresses Lina Inverse and Naga the Serpent travel across the world in search of adventure and money, bickering with each other along the way. They meet a girl named Saleena, who seems to be a random victim of the result of their petty food fight that ended with a powerful spell explosion. Truth is she has been already injured since when she escaped from her village of Biaz, where the evil organization Zein enslaved the population. The usually selfish Lina inexplicably agrees to help them: she has heard about an ancient elven treasure made of the nearly indestructible magical metal of orihalcon and she would like to put her hands on it. Because of Lina's suspicious behavior, the equally greedy Naga decides to follow them.

On 16 July 1988, an orb of light destroys Tokyo and World War III begins. Thirty-one years later, in the city of Neo-Tokyo, Shotaro Kaneda has his bōsōzoku gang, the Capsules, battle their rival gang, the Clowns. While there, Kaneda's best friend, Tetsuo Shima, crashes his motorcycle into Takashi, an esper with psychic powers, who had fled from a secret government laboratory with help from a covert operative. Colonel Shikishima, assisted by another esper called Maseru, has Takashi escorted back to his original lodgings and Tetsuo is abducted. When Kaneda and his gang are interrogated, he encounters Kei, a member of the revolutionary group, and arranges her release along with the Capsules.

The film opens with Jack “Jackie” Walker, a Pokémon ranger undercover, infiltrating Phantom the Pirate’s ship and retrieving a special Pokémon egg to prevent Phantom’s selfish desires. Jackie manages to escape with the help of a Mantine, a water/flying type Pokémon. Sometime later Ash Ketchum along with his Pikachu, Brock, May, and her younger brother Max stumble upon the Marina Group, a traveling family circus consisted of water and psychic-type Pokémon. They meet Elizabeth, the star and daughter of Kyle and Meredith, performers and Kyle’s father Chip, the conductor. They kindly take in Ash and the others who are suffering from dehydration in the wasteland. After a performance at a nearby town, May discovers the same egg shown earlier in the film by the Marina Group’s pet Buizel, a water-type Pokémon. A clown apparently traveling with the group takes away the egg and hands it to Elizabeth. That night, May has a dream with her encountering a temple under the sea and a mysterious Pokémon. That morning she explains it to everyone and it turns out that Marina Group have all had that dream and tell the others about a group of people called the People of the Water, stating that they are in relation with them. Meanwhile, Team Rocket; Jessie, James and Meowth raid the Marina Group’s trailer for the egg and attempt to hand it over to Phantom. They fail when the Marina Group’s clown reveals himself as Jack Walker who captures a Fearow to retrieve it.

In 2034, two years after the events of 2nd GIG, Public Security Section 9 is investigating a string of mysterious suicides by refugees from the Siak Republic. Chief Aramaki conducts a raid to arrest the refugee dictator only to find him already dead. In retaliation, a Siak operative plans a terrorist attack with a micromachine virus. Batou is sent to intercept the Siak operative and encounters Kusanagi, who is conducting her own investigation. Before they can apprehend the operative, he dies while attacking them. Kusanagi takes a case of virus ampules and warns Batou to stay away from the Solid State Society before leaving.

In the prologue, a scientist named Tonio is reading a diary which belonged to a famous architect named Godey, his great-grandfather, indicating that two Pokémon between their dimension are fighting, and that the battle could lead to chaos. Those written future events are occurring at that same moment as Palkia, who can distort space and Dialga, who rules over time are brawling, which causes the hourglass in Tonio's lab to fall and shatter.

After the fateful events of Pokémon: The Rise of Darkrai, Shaymin, a hedgehog-like legendary Pokémon, is drawn into a battle between Dialga and Giratina, who drags both Shaymin and Dialga into the Reverse World. "Black Arm" Zephyr (ゼファー, Zefā), a former naval admiral and leader of the Neo Marines which also includes his henchmen Ain (アイン) and Binz (ビンズ, Binzu), commences an assault on the navy on Firs Island, a volcanic island and one of the End Points. While there, Zephyr steals the Dyna Stones and fights Kizaru before he starts an eruption to defeat the Admiral only to be sent flying into the ocean. While having a cherry blossom party, the Straw Hat Pirates discovers and heals Zephyr. When Zephyr learns that Monkey D. Luffy is a pirate, he fights Luffy, Roronoa Zoro and Sanji. Having discovered Zephyr's location with a Vivre Card, Ain and Binz join the ex-Admiral to fight them. Ain uses her Devil Fruit powers to de-age Nami, Tony Tony Chopper, Brook and Nico Robin, while Binz uses his Devil Fruit powers to trap Franky, Usopp and Brook with vines. Realizing that Luffy is the grandson of Monkey D. Garp, Zephyr attempts to kill them, but the Straw Hats are forced to flee. At Marine Headquarters, the navy discovers Zephyr's whereabouts and decide to recover the Dyna Stones.

The Genesect Army comes to a mountainous, snowy area that used to be their home. However, three hundred million years have passed, and it is no longer habitable. Suddenly, an avalanche occurs, but Mewtwo arrives and manages to save four of the five Genesect. Mewtwo peers into the mind of the Douse Drive Genesect and learns what they are looking for: their home. The Red Genesect, whom Mewtwo was unable to save, then appears and attacks Mewtwo, and the Genesect Army flies off. Later, they see the skyline of a large city and mistake it for their home, leading them to travel there.
