In the town of Moorehigh in 1957, the patients of Dr. Evan Rendell kept disappearing. Zenon Kar (who is now 15) is two years older in the year 2051 but none the wiser about the dangers of meddling, but when she shows Nebula a new game and how to play it she inadvertently empties out Commander Planks Office and is assigned work detail in the Alien Patrol lab. Worse the space station is now under command of the military and General Hammond is assigned to command the station. Commander Plank, very furious ,comes out of his office and stops Zenon. Even worse, he assigns Zenon to look after his daughter who turns out to be her old nemesis, Margie, who's demanding and threatens to have her dad kick Zenon and her family off the space station if Zenon doesn't obey her.

Spencer Griffith (Joseph Mazzello) is a shy seventh grader and 12-year-old boy. He has a crush on a school girl named Michelle (Lauren Eckstrom). Spencer's life changes when a mysterious meteorite crashes into a nearby junkyard. Investigating the site, he finds that the "meteorite" is actually a small rocket carrying a "Cyborsuit.", a prototype exoskeletal-suit with AI (short for Artificial Intelligence) from another galaxy. Spencer then decides to try the suit on and melds with the suit AI, who Spencer calls "Cy". After testing most of the functions and abilities of the suit, he then goes around town doing whatever he wants, such as getting back at a school bully Turbo (Joey Simmrin), rescuing Michelle and her friends from a damaged ferris wheel, and ordering food from a fast-food restaurant drive-thru, along with a few hilarious antics such as trashing his house while getting his head stuck in a refrigerator, figuring out how to eat a hamburger through the suit and wanting to get out of the suit to pee when Cy wouldn't let him.

The film is about an all-female motorcycle gang named the "Cycle Sluts", who cruise into the isolated town of Zariah looking for a good time. Here, an evil scientist-turned-mortician has been killing local townspeople with the aid of his long-suffering dwarf assistant ("If God wanted you to do normal things, he would have made you look like normal people") and turning them into zombies to use as labor at an abandoned mine. The mine is too radioactive after underground nuclear testing to be mined by living people. Although the scientist later admits that the real reason he's been doing it is not the money, but because he's just plain mean.

Ex-con John Martense (Blake Adams) returns to his childhood home of Lefferts Corner after serving time for a crime he didn't commit. Martense visits family friend Knaggs (Vincent Schiavelli), a mortician who has been holding half of a map for him. The map leads to a graveyard where Martense's father hid the money from his last heist. Arriving at an abandoned church, Martense is confronted by Cathryn (Ashley Laurence), a young woman seeking revenge for the murder of her sister, and town doctor Dr. Haggis (Jeffrey Combs). The film is set during 1941 (in contrast to Puppet Master 1 establishing that Toulon committed suicide in 1939, and should've been 1938) in World War II Berlin. A scientist named Dr. Hess is forced by the Nazis, especially his Gestapo liaison Major Kraus, to create a drug capable of animating corpses to use as living shields on the battlefield after losing too many on the Eastern Front. But, Dr. Hess cannot get it right: While the corpses do reanimate, they have a tendency towards mindless violence. In a small theater downtown, Andre Toulon has set up a politically satirical puppet show for children, starring a six-armed American Old West puppet named Six Shooter, who attacks an inanimate reconstruction puppet of Adolf Hitler. The show is, next to a crowd of children, also attended by Lt. Erich Stein, Kraus' driver. After the performance, Toulon and his wife Elsa feed the puppets with the formula which sustains their life force, but they are watched by Stein, who informs his superior the next morning. Hess, genuinely fascinated by the formula, wants Toulon to freely share the secret with him, but Kraus wants to take Toulon in for treason.
