Near the completion of his sentence in Sing Sing prison, Paul Vitti's life is threatened by assassins and corrupt guards while incarcerated. He fakes insanity and starts singing showtunes from West Side Story to get the attention of Ben Sobel, who previously hung up on him while attending his father's funeral. The FBI calls in Ben to see if Vitti is really insane. This appears to be the case, and the FBI approves Ben taking Vitti out of prison, into his own custody, for further therapy. On their way out in Sobel's car, Vitti reveals that he faked it. Needing some therapy himself after his father's death, a grieving Sobel talks Vitti into finding a regular job (as requested by the FBI). A waste disposal company has a Russian nuclear bomb to transport, and an employee decides to save money by concealing it on a freight train. This train is also loaded with hazardous and flammable chemicals, including metallic sodium, which spontaneously ignites on contact with water. The train suffers a brake failure and becomes a runaway heading for Denver. John Seger, a National Transportation Safety Board (NTSB) investigator, boards the train and with the assistance of the railwaymen tries various ways to stop the train. Several ideas are tried, such as coupling a following train to the caboose (the coupling mechanism on the caboose breaks, which also results in the death of one of the train's crew members), a derailing attempt (after it is revealed the catastrophe the chemicals would cause if ignited) in which a helicopter narrowly avoids being hit, and finally, an attempt at manually activating the brakes (via hitting a part of the engine mechanism with a wrench). The final attempt works successfully, but is short-lived. The following rescue train, unaware of the freight's slowing, speeds forward and crushes the caboose (killing an injured crew member in the process). The force disengages the brakes, this time for good, causing the train to speed up once again. Meanwhile, Denver residents are struggling to collect their families and then leave town, despite rioters, looters, and gridlock. Realizing that there is no way to stop it, John and the engineer (who was initially reluctant) abandon the train by jumping off before it can speed up too much.

High school student Brad (Friedle) has had an unrequited crush on a classmate named Brooke (Marley Shelton) for years. After she asks him to come over one night to tutor her, she ends up wanting to have sex with him. But she only wants safe sex, and he does not have a condom (the use of Trojan in the title is a pun on the condom brand of the same name). In his quest to buy some condoms, he runs into all sorts of trouble; his dad's Jaguar gets stolen and then wrecked, he has a run-in with a crazy bus driver (Anthony Michael Hall), he is held hostage, he is pursued by a school janitor (Paulo Tocha) who accuses him of drawing graffiti, an odd pair of hispanic siblings (Christine Deaver and Mike Moroff) who thinks he looks like David Hasselhoff, Brooke's dog, Brooke's jealous boyfriend Kyle (Eric Balfour), and a homeless man (David Patrick Kelly) who wants two dollars from him (and has secretly stolen his wallet), and he is arrested.
