Shortly after independence India faces terrorists attacks in Assam, resulting in many deaths and casualties. In 1991, the governments of the U.S. and China are on the verge of a major trade agreement, with the President of the United States due to visit China to seal the deal. The CIA learns that its agent Tom Bishop (Brad Pitt) has been captured trying to free a Briton, Elizabeth Hadley (Catherine McCormack), from a People's Liberation Army prison in Su Chou near Shanghai, China. Bishop is being questioned under torture and will be executed in 24 hours unless the U.S. government claims him. If the CIA claims Bishop as an agent, they risk jeopardizing the trade agreement. Exacerbating Bishop's situation is the fact that he was operating without permission from the Agency.

On Fat Tuesday in New Orleans, the ferry Sen. Alvin T. Stumpf is carrying hundreds of U.S. Navy sailors and their families across the Mississippi River from their base to the city. Suddenly, the ferry explodes and sinks, killing 543 passengers and crew. Special Agent Doug Carlin (Denzel Washington) from the Bureau of Alcohol, Tobacco, Firearms and Explosives (BATF) is sent to investigate and discovers evidence of a bomb planted by a domestic terrorist. Arriving at the scene he hears his unique ring tone coming from a nearby body bag. He then meets with local investigators and FBI Special Agent Paul Pryzwarra (Val Kilmer), and informs them of his findings. He later learns about a charred body pulled from the river, identified as Claire Kuchever (Paula Patton). Unlike the other bodies from the ferry, though, this one appears to have been killed before the explosion.

The movie opens at Munich's Oktoberfest. Kendig and his team foil a microfilm transfer to an East German spy. However, they purposely do not apprehend Yaskov. Kendig is summoned to Washington, where his supervisor, Myerson (Beatty), is forcing Kendig into semi-retirement and a desk job because Kendig didn't arrest the Russian. Kendig resists, claiming to be "a field man", and, on his own initiative, takes leave, shredding his file en route. It is days before that is discovered. He goes to Salzburg, Austria to "hear some Mozart" and visit an old friend, Isobel Von Schoenenberg (Jackson). It is here that he seizes on the idea of writing a book exposing all the 'dirty tricks' of the CIA, KGB and other 'spy agencies'. Isobel is horrified to read the first chapter and tells Kendig that they'll all come after him to kill him. Nevertheless, he mails copies of the chapters to the various spy chiefs in the US, Russia, China, France and Great Britain. Soon enough, Myerson and Yaskov are after him, just as he wanted.

During World War II, aircraft factory worker Barry Kane (Robert Cummings) is accused of starting a fire at the Stewart Aircraft Works in Glendale, California, an act of sabotage that killed his friend Mason (Virgil Summers). In wartime England during the Blitz, Stephen Neale (Ray Milland) is released from Lembridge Asylum. While waiting for a train to London, Neale visits a village fête hosted by the Mothers of Free Nations charity. He guesses the weight of a cake for a shilling, and is urged to go to the palm reader's tent to have his fortune told by Mrs. Bellane (Aminta Dyne), an older woman. He asks her to ignore the past and tell the future, which startles her. She cryptically tells him to take another guess at the weight of the cake at 4 pounds 15½ ounces. Neale does so and wins the prize. Then a young blond man hurries to see Mrs. Bellane. People try to persuade Neale to give the cake to the blond man, but he refuses.

The story takes place in the early 1970s in Chicago. The CIA has been required for political reasons to recruit African Americans for training. Only one of them, Dan Freeman (Lawrence Cook), secretly a black nationalist, successfully completes the training process. He becomes the first black man in the agency and is given a desk job—Top Secret Reproduction Center Sections Chief (which means he's in charge of the copy machine). Freeman understands that he is the token black person in the CIA, and that the CIA defines his function as providing proof of the agency's supposed commitment to integration and progress. Therefore, after completing his training in guerrilla warfare techniques, weaponry, communications and subversion, Freeman puts in just enough time to avoid raising any suspicions about his motives before he resigns from the CIA and returns to work in the social services in Chicago.
