USS Iowa is on its final voyage before being decommissioned and turning into a floating museum. When USS Enterprise is attacked and destroyed by a mysterious force, World War III looms. Continuing after the end of the previous film, Interpol agents, led by Inspector Kusaka, search for the wreck of Mechagodzilla at the bottom of the Okinawan Sea. Steve Malone, an agent from the Environmental Protection Agency, is sent to a military base in Alabama to test possible effects on the surrounding ecological system caused by military actions. On an asteroid, the Terran Federation's Fort Casey is crawling with bugs. The starship Alesia begins to deploy its Mobile Infantry troopers, by dropship, to seize and control the hangar and rescue any survivors. Lieutenant Daugherty's 'Alpha' team lands and immediately engages bugs, fighting through to rendezvous with the surviving Fort Casey troopers. After setting explosives charges, the troopers head to the starship John A. Warden for evacuation, only to see it leave dock without them – Minister Carl Jenkins has commandeered the Warden from Captain Carmen Ibanez, sending her to Alesia. Before leaving, Jenkins orders that Major Henry "Hero" Varro, the commander of Fort Casey's K-12 troopers, be escorted to Alesia as a prisoner. Alesia docks with Fort Casey for emergency evacuation of the surviving troopers, and the Fort Casey asteroid is successfully destroyed.

The Astro Investigation and Defence Service (AIDS) sends Derek, Frank, Ozzy, and Barry to investigate the disappearance of everyone in the town of Kaihoro, New Zealand. They find the town has been overrun by space aliens disguised as humans in blue shirts. Barry kills one of the aliens and is attacked by others. After Derek notifies Frank and Ozzy, he begins torturing Robert, an alien they caught earlier. Robert's screaming attracts a number of aliens in the area. Derek kills the would-be rescuers, but he is attacked by Robert and falls over a cliff, to his presumed death.

At the funeral of an Old Man's wife, mourners are gathered by an open grave, among them her husband (Bela Lugosi). Overhead, an airliner is heading towards Burbank, California. The pilot Jeff Trent (Gregory Walcott) and his co-pilot Danny (David De Mering) are blinded by a bright light and loud sound. They look outside and see a flying saucer. As Prof. Bernard Quatermass (Brian Donlevy) struggles to gain government support for his Moon colonisation project, his interest becomes focused on reports of hundreds of meteorites landing in Winnerden Flats. Travelling there with Marsh, his colleague (Bryan Forbes), Quatermass finds a huge complex under construction, based on his lunar colony plans. Marsh discovers that an undamaged meteorite is shaped like a small stone rocket. It then cracks open, releasing a gas, leaving him with an odd V-shaped mark on his face. Black-clad guards from the complex arrive, armed with machine guns and sporting similar V-shaped marks, and take Marsh away, knocking down Quatermass and ordering him away.

After a mysterious gas attack which kills off most of the Earth's population, a few survivors gather at a country inn to figure out a plan for survival. However, the gas attack is only the first step in an alien invasion, in which groups of killer robots stalk the streets, able to kill anyone with the a mere touch of their hands. The group's members find additional weaponry in a nearby drill hall, but the robots continue their campaign of terror, which only increases when their victims rise from the dead as zombies, eager to kill anyone who might try to stop them. Yet despite frictions within the group -- and the birth of a baby, which further complicates matters -- most of the members survive. After discovering that the robots are being controlled from a local transmitting tower, the survivors blow it up and head to a nearby airport, where they commandeer a plane and fly towards an unknown destination, hoping additional survivors see their plane and join them.
