The space armada from Mars, known as the Imperial Atomic Space Navy (Battle Group Seven), fights an interstellar war against their long-time enemy, the Arcturans. The armada is forced into battle by Enforcer Droids, tasked to keep the Martian soldiers in line, despite objections by some that it won't work. Meanwhile, an incompetent crew of a small Martian spaceship, from the Civilian Asteroid Patrol, intercept a distress signal from the fleet, followed by a Halloween rebroadcast of Orson Welles' 1938 The War of the Worlds radio dramatization.

A year has passed since the battle between Gamera and the Gyaos, and Japan has struggled to rebuild its cities in the meantime. An unemployed drifter named John Nada (Roddy Piper) finds construction work in Los Angeles, and befriends fellow construction worker Frank Armitage (Keith David), who leads him to a local shantytown soup kitchen. There, Nada encounters strange activity around the church: a blind preacher (Raymond St. Jacques) loudly chastising others to wake up, a police helicopter scouts them overhead, and a drifter (George Buck Flower) complains that his TV signal is continually interrupted by a man warning everyone about those in power. Nada discovers the nearby church is a front; the choir heard outside is an audio recording and the building is filled with scientific equipment and cardboard boxes. Nada finds a box hidden in the wall, but flees when the preacher notices him. That night, the police attack and bulldoze the shantytown. Nada returns in the morning to find the church empty, but with the hidden boxes still in the wall. He takes one of the boxes and in an alley, he opens the box and finds it filled with sunglasses. Taking a pair, he hides the box in a garbage can.

Endless warfare and environmental pollution have resulted in the frequent appearance of monsters. The Earth Defense Force (EDF) is established. Mutant humans with extraordinary physical capabilities are discovered and are organized into an EDF troop called the M-Organization. Their main opponent is Godzilla, first sighted in 1954. After repeated battles, Godzilla is captured in a crevasse at the South Pole and buried under an avalanche of ice. The EDF ship Gotengo, commanded by Captain Gordon, battles and destroys Manda but in the process, the ship is wrecked and Gordon is dismissed from the EDF. At M headquarters, mutants Ozaki and Kazama spar before their next mission.

A meteorite crashes near Arborville, California. An elderly transient discovers, within the sphere, a massive slime mold-like substance (the Blob) that attaches itself to his hand. Three high school students, Brian, Meg and Paul, take him to a hospital. After Brian leaves, Paul witnesses the lower half of the transient melting from exposure to the Blob. As he calls for help, the Blob drops on top of him. Meg arrives to see Paul being devoured by the growing Blob. While she tries to free him, his arm dissolves off, Meg is thrown against a wall and knocked unconscious, and the Blob oozes out of the hospital.

A series of strange abductions have occurred in Gotham City, Central City, Coast City and Metropolis among others. Video footage suggests that Batman, a wanted, costumed vigilante, is behind the incidents. When a mysterious, burly, cloaked kidnapper abducts a woman, Green Lantern (Hal Jordan) arrives to confront the kidnapper and saves the woman when she is dropped from above. Green Lantern then attacks the kidnapper, revealing it to be a monstrous Parademon. The creature defeats Green Lantern soundly, and as he is about to be killed, Batman appears and attacks the Parademon, trying to interrogate it. The Parademon then attacks both heroes. They escape from the city's police and chase the creature into the sewers, where it charges a Mother Box and explodes. Batman and Green Lantern examine the box, deduce that it is of extraterrestrial origin, and decide to ask Superman for an answer. Another Mother Box, supplied by The Flash (Barry Allen) is being studied at S.T.A.R. Labs. Doctor Silas Stone, father of Vic Stone, deliberately misses his son's football game so he can study the box. Arriving in Metropolis, Batman and Green Lantern fight Superman—who has fought a Parademon previously and believes the heroes are working with it. The battle spreads over a portion of the city; it finally stops when Batman calls Superman "Clark". Superman uses his x-ray vision and recognizes Batman as billionaire Bruce Wayne. The three heroes then begin to collaborate. On planet Apokolips, Darkseid orders Desaad to begin an invasion of Earth in response to the superheroes' discovery of his plans.

On the night of a meteor shower, young David Gardner sees an alien spacecraft land in a sand quarry behind his house. The only one who believes David is the school nurse, Linda Magnuson. Together, David and Linda enlist the aid of the U.S. Marines to help save the world. The film ends when David realizes that everything that has happened was a dream. He tells his parents what happened, and wonders if his dream will become a nightmare, especially when the alien spacecraft begins to land, and David witnesses something that terrifies him so much that he begins screaming, but remains unseen to the audience.
