A man walks over to a trash can, puts a 1980s-era television by it, and leaves. A few seconds go by, then the TV turns on and shows colored bars. An 8-bit picture of a bomb shows up and the simulated fuse runs out, causing the TV screen to shatter, releasing a cloud of pixels (illustrated as voxels because of the three-dimensionality of the scene). The pixels fly over to New York City and head in various directions.

In the royal city of Nasaf, the king Sharaman rules the nation of Persia with the help of his brother Nizam. The king goes on to have two sons named Tus and Garsiv. One day in the marketplace, an orphan boy named Dastan protects his friend, Bis, from being executed by Persian soldiers. The king sees Dastan's bravery and adopts him, making him a prince of Persia. Years later, Dastan is a grown man and is still up to his rebellious ways. However, he remains faithful to the empire. When Nizam receives proof that the city of Alamut is supplying weapons to Persian enemies, he and Tus plan to attack with Garsiv leading the siege. Ignoring Tus’ command, Dastan and Bis breech Alamut on their own, and destroy most of the city. Meanwhile, the princess of Alamut, Tamina, orders her servant Asoka to take a special dagger out of the city and protect it at all costs. During the battle, Dastan and Asoka cross paths and fight; Dastan ultimately wins. He then finds the dagger and keeps it.

At a museum in Boston, Rugal Bernstein steals three relics: The Kagura Mirror, the Yagami Necklace and the Kusanagi Sword. He uses them to disappear into a dimensional portal to awaken the mythical entity known as the Orochi, which would grant him limitless powers. However, the sword is revealed to be a fake - thus, Rugal's quest is delayed. Mai Shiranui is told by an injured Chizuru Kagura that the whereabouts of the real sword are with Saisyu Kusanagi, who is housed at a mental institution. She is also warned that she alone must defeat Rugal and her boyfriend Iori Yagami should not be involved. At the institution, Mai meets a catatonic Saisyu and his son Kyo, but Iori's presence suddenly breaks Saisyu's catatonic state, and the elder Kusanagi threatens to kill Iori before losing consciousness and dying.

Not long after the events of Professor Layton and the Curious Village, archaeologist and puzzle master Professor Layton and his young apprentice Luke Triton reminisce over one of their earliest adventures together from three years ago: Layton is invited by his former student Janice Quatlane to watch her perform in an opera at the Crown Petone opera house, which is built on the White Cliffs of Dover. The performance centers on the legendary lost land of Ambrosia and the secret of eternal life it holds, which will be rediscovered when its queen returns. Janice believes recent strange occurrences are somehow connected to the opera: girls have disappeared from London and the opera's composer, Oswald Whistler, has recently adopted a young girl who has claimed to be his deceased daughter Melina. Whistler plays the entire opera on the Detragon, an elaborate one-man orchestra machine. Once the performance is complete, a mystery man informs the audience that they are to play a game, the winner of which will receive the secret of eternal life.

In 2024, inventor and professional computer programmer, Ken Castle (Michael C. Hall), has revolutionized the gaming industry with his self-replicating nanites that replace brain cells and allow full control of all motor functions by a third party. Castle's first application of this technology is a game called Society, which allows gamers to control a real person in a pseudo community (much like The Sims or Second Life). This allows players to engage in all manner of debauchery, such as deliberately injuring their "characters" and engaging in rough sex with random people. As a result, those who work as "characters" in Society are paid very well in compensation.

Ash Ketchum, Dawn, Brock and their Pokémon arrive in Michina Town. As the group relaxes in a nearby river, some watermelons suddenly float towards them. While enjoying the watermelons with their Pokémon, a boy named Kato and his sister Kiko appear who justify that the watermelons were theirs and were kept to cool in the flow of the river. Kato and Kiko then challenge Ash for a tag battle in return of the watermelons. Ash and Dawn thus plan for a tag Pokémon battle against them using Ash's Pikachu and Dawn's Piplup against Kako's Heracross and Kiko's Beautifly. Ash and Dawn win the battle with good teamwork and also request Kato and Kiko to join for eating watermelons. After that, Kato and Kiko suggest Ash and the gang visit the local temple ruins. Whilst visiting a lake, a typhoon suddenly strikes up, but siblings named Sheena and Kevin summon Dialga who ends the typhoon. Giratina arrives, but Sheena uses her ability to communicate with a Pokémon's heart to quell their conflicts with each other, sending Giratina back to its dimension. Palkia then arrives to save Dialga from another typhoon, and Sheena, once again, uses her ability to sync with the two to thank them. Taking the kids to the temple, Sheena and Kevin explain that they investigate disruptions in time and space, and worry that Arceus, the creator of the dimensions, is to awaken, and that he is responsible for the encounters between Dialga, Palkia, and Giratina.
