The film opens with a baby dinoshark swimming away from a broken chunk of Arctic glacier that calved due to global warming. Three years later, the dinoshark is a ferocious predatory adult and kills tourists and locals offshore from Puerto Vallarta, Mexico. The protagonist, Trace, is the first to notice the creature and witnesses his friend getting eaten, but has trouble convincing people that a creature of such antiquity could still exist. After being apparently killed by a grenade, the dinoshark surfaces again, but is killed with a spear through the eye, its only weak spot.

Peter and Carla have a wasted marriage and constant friction. Peter buys expensive camping gear and, despite the protests of Carla, insists they travel with their dog Cricket to camp on the isolated Moondah Beach in the North Coast with his friend Luke and his girlfriend during the rainy holiday. Peter stops in a pub at the Eggleston Hotel and leaves a message for Luke with the owner of the pub. When Peter takes what he believes to be shortcut to the beach, he gets lost and the couple spends the night sleeping in their SUV. The next morning, Peter organizes the campsite and their intrusion into and abuse of the natural environment begins. During the two days, the couple's relationship deteriorates while the nature avenges the bad treatment the couple has inflicted upon it.

Off the coast of Alaska, oceanographer Emma MacNeil (Deborah Gibson) is studying the migration patterns of whales aboard an experimental submarine she took without permission from her employer. Meanwhile, a military helicopter drops experimental sonar transmitters into the water, causing a pod of whales to go out of control and start ramming a nearby glacier. In the chaos, the helicopter crashes into the glacier, and the combined damage breaks the glacier open, thawing two hibernating, prehistoric creatures. MacNeil narrowly avoids destruction as, unknown to her, a giant shark and octopus are freed. Some time later, a drilling platform off the coast of Japan is attacked by the octopus, which has tentacles large enough to wrap around the entire structure. After returning to Point Dume, California, MacNeil investigates the corpse of a beached whale covered with many bloody wounds. Her employer Dick Richie (Mark Hengst) believes them to be from a tanker propeller, but MacNeil insists they appear to be from a creature. Later, she extracts what appears to be a shark’s tooth from one of the wounds. Elsewhere, the huge shark leaps tens of thousands of feet into the air from the ocean and attacks a commercial aircraft, forcing it to crash into the water.

A baby anaconda, which was captured at the end of the previous film, is being used for experiments by a man named Peter Reysner from the previous film. Peter creates a hybrid of the blood orchids from Borneo that enabled the anaconda to grow so large and live so long, and creates a serum for cell regeneration. After the test seemingly work for the baby anaconda to regenerate, Peter burns it. When he disappears, the long anaconda escapes from the cage and kills Peter in a mine filled with blood orchids. J.D. Murdoch, a billionaire suffering from bone cancer, sends his assassin Eugene and his team of henchmen mercenaries to find Peter and the serum of Peter created it that can cure him. He also tells them to be careful of Dr. Amanda Hayes, and to kill her if needed. As Dr. Amanda Hayes, the sole survivor of the previous snake attack, and two officers also go in search of Peter, determined to destroy the serum and kill the snake.

On the coast off of a private beach on a tropical island, a huge shark is waiting for his prey. Beautiful young college students Miki and Mai arrive on the island but are unable to find a hotel in which to stay. Both the young women soon find out that something is seriously wrong after they find a hotel and spend some time there happily filming each other, using video cameras offered by the hotel to guests, yet Miki discovers material filmed by a previous occupant. Dream sequences and actual events become intermingled as Miki realizes that a human serial killer on the loose as well as finds herself and her friend attacked by a gigantic, almost whale-sized shark. Despite the movie's titles, the vast majority of the scenes consist of either the girls playing together in bikinis (depicted in a highly sexually suggestive manner, although no nudity is shown) or of them examining materials that's been recorded. Whether or not the killer shark actually exists or is a metaphorical device relating to the human serial killer discovered by Miki in the hotel room recording is left unexplained.

The film takes place in Tokyo in 2003, where two reporters, Hana Izumi and Hyuga Kanata, have arrived to document unusual seismic disturbances that have been picked up around Tokyo. The disturbances are originally thought to be aftershocks left over from a supposed massive earthquake on the Kanto Fault that occurred two years previously, causing hundreds of thousands of casualties and several hundred billion dollars in damage(possibly referencing the real-life Fukuoka earthquake or the Miyagi earthquake), although careful analysis of the evidence suggests otherwise.

To keep his cover, Butch picks up eight troubled young teenagers who are inducted into a rehabilitation program, in Grizzly Park, to serve a week of community service for their respective misdemeanors: Michael 'Scab' White (Randy Wayne) is a white supremacist; Lola (Zulay Henao) is a Mexican tomboy; Bebe (Emily Foxler) is ditzy and dimwitted; Ty (Shedrack Anderson III) is a computer wiz; Candy (Julie Skon) is a shallow "it girl;" Ryan (Kavan Reece) is a spoiled rich kid; KiKi (Jelynn Rodriguez) is also spoiled and shallow; and Trickster (Trevor Peterson) is mostly concerned with pulling pranks. Arriving at Grizzly Park, the group meet Ranger Bob (Glenn Morshower) and Ranger Mike (Ryan Culver). Ranger Bob sets off with the group into the park, while Ranger Mike stays with Butch, who quickly stabs him to death before entering the park himself. However Butch is soon attacked and killed by a large Grizzly bear (Brody the Bear).

The film takes place in Venice, where David Franks (Stephen Baldwin) and his girlfriend Laura (Vanessa Johansson) are meeting with Venetian police to learn more about the mysterious disappearance of David's father. During the boatride to where they think David's father may have last been seen, David sees the dorsal fin of a large shark. In a double-take he looks back and the fin is gone. David and another man (Rossi) enter the canals wearing wetsuits and scuba gear. A large shark preys on the two and in a sudden attack the Italian man is eaten. David is bitten in the shoulder but manages to escape to a cave.
