A woman spy and some male agents working for the Germans during World War I land at night near the British naval base at Scapa Flow, from a U-boat. The British, led by Col. Foreman, ambush the landing party, capturing two of the men, but the woman gets away. Foreman fakes the execution of one of the spies, thus tricking the second one, Meyer, into becoming a double agent in the hopes of using him to capture his woman accomplice, whom Meyer identifies under the codename Fraulein Doktor. Fraulein Doktor is portrayed as a brilliant spy who stole a formula for a nerve gas which the Germans used to great effect against the Allies on the battlefield.

After Yata (Toru Ibuki) is lost at sea, his brother Ryota (Toru Watanabe) steals a yacht with his two friends and a bank robber, the crew runs afoul of the giant lobster Ebirah, and washes up on the shore of an island, where a terrorist organization manufactures heavy water for their purposes, as well as a chemical that keeps Ebirah at bay. The organization, known as the Red Bamboo, has enslaved natives from Infant Island to help them, but the natives hope to awaken Mothra (now a full-grown moth metamorphosed from the larva that appeared in Ghidorah, the Three-Headed Monster) to rescue them.

A ghostly British naval officer(Niven) persuades four members of the American navy to launch an attack on Japanese positions, hoping to redeem the family honor and his own tattered record from the First World War. In 1883, the volcano on the island of Krakatoa in the Netherlands East Indies begins to erupt, terrorizing the children at a mission school in Palembang on nearby Sumatra.
