As Cole shops, an armed robber demands that the cashier, Michael, hand over all the money in the safe. Michael empties the cash register and says that there is no safe in the shop. As the robber becomes increasingly agitated, Cole approaches him, calls him a coward, and dares the robber to shoot him. Michael intercedes and attempts to wrestle the gun away from the robber, only to be shot in the gut. After Cole calls an ambulance, he receives a phone call from a friend who invites him out to drinks. Cole accepts on the condition that it is not a house party.

The Hess family lives on an isolated farm in Doylestown, Bucks County, Pennsylvania. Graham Hess (Mel Gibson) is a former priest whose wife, Colleen, died in a horrific traffic accident caused by a town local, Ray Reddy (Shyamalan). No longer practicing religiously, Graham lives with his asthmatic son, Morgan (Rory Culkin), daughter Bo (Abigail Breslin), who leaves water glasses all over the house because of various reasons, and Graham's younger brother, Merrill (Joaquin Phoenix), a former minor league baseball star who never made it to the major leagues because he swung too hard and struck out too often. Graham discovers a huge crop circle in his field, reports of violent animal behavior have spread across town, and one of the Hess' dogs tries to attack Bo and Morgan, forcing them to kill it.

The film is set in 2020 and begins as the Ares spacecraft enters orbit around Mars. Andre Vishniac commands an international crew of seven astronauts. They try to land, but the small landing craft crashes as a result of an altimeter error. Vishniac is immediately killed, and five other crew members are stranded inside the toppled landing craft, unable to return to the waiting Ares mothercraft. With no spare landing craft, Lowell, the pilot of the Ares, returns to Earth with it.

Teru, Ako et Nobuo sont les seuls survivants de l'accident du train, qui les ramenait de voyage scolaire. Six months after the events of the first film, Neo and Trinity are now lovers. Morpheus receives a message from Captain Niobe of the Logos calling an emergency meeting of all of Zion's ships. Zion has confirmed the last transmission of the Osiris: an army of Sentinels is tunneling towards Zion and will reach it within 72 hours. Commander Lock orders all ships to return to Zion to prepare for the onslaught, but Morpheus asks one ship to remain in order to contact the Oracle. The Caduceus receives a message from the Oracle, and the Nebuchadnezzar ventures out so Neo can contact her. One of the Caduceus crew, Bane, encounters Agent Smith, who takes over Bane's avatar. Smith then uses this avatar to leave the Matrix, gaining control of Bane's real body.

Neo and Bane lie unconscious in the medical bay of the ship Hammer.
