Taking place three hundred years prior to the events of the first film, the narrator describes how the government knew what was happening. A woman is seen driving recklessly in California while arguing over her cell phone. Police officer Ryan Hadley (Bruce Boxleitner) pulls her over and gives her a warning. The man calls her back, but she tells him off and throws the phone down; the phone then transmorphs into a robotic spider and kills her.
Heather (Peta Wilson) is the head-lifeguard on a Malibu beach, alongside her ex-boyfriend Chavez (Warren Christie), Doug (Remi Broadway) and Barb (Sonya Salomaa). Also on the beach are Jenny (Chelan Simmons), a teenage girl who is reluctantly cleaning the beach for community service after she got caught shoplifting, and Bryan (Nicholas G. Cooper), Barb's boyfriend who proposes to her. Meanwhile, a tremor unleashes a group of Living fossil goblin sharks who begin to devour swimmers along the beach. Chavez travels to a nearby house that is undergoing construction and meets with the workers Colin (Jeffery Gannon), who is Heather's new boyfriend, George (Mungo McKay), Yancey (Renee Bowen) and Karl (Evert McQueen). A warning of a tsunami arises and Chavez returns to the beach, saving Heather who had been knocked into the water by a shark after being sent to investigate some people causing trouble in the water. Doug and Barb evacuate the beach, and take shelter in the lifeguard hut with Heather, Chavez, Jenny and Bryan.
A baby anaconda, which was captured at the end of the previous film, is being used for experiments by a man named Peter Reysner from the previous film. Peter creates a hybrid of the blood orchids from Borneo that enabled the anaconda to grow so large and live so long, and creates a serum for cell regeneration. After the test seemingly work for the baby anaconda to regenerate, Peter burns it. When he disappears, the long anaconda escapes from the cage and kills Peter in a mine filled with blood orchids. J.D. Murdoch, a billionaire suffering from bone cancer, sends his assassin Eugene and his team of henchmen mercenaries to find Peter and the serum of Peter created it that can cure him. He also tells them to be careful of Dr. Amanda Hayes, and to kill her if needed. As Dr. Amanda Hayes, the sole survivor of the previous snake attack, and two officers also go in search of Peter, determined to destroy the serum and kill the snake.
In Italy an old female billionaire has created a multinational company called Financial Youth Foundation, which has taken seven prodigies children who work with new computers. The purpose of the foundation is to restore youth to old with artificial products. The gardener of the villa of the old billionaire, Furio, hdiscovers that this effect of youth, apparently beneficial, is a plan to exploit people with technology. So Furio is opposed to this system, so that the seven children and the younger generation can savor the beauty of nature, fighting the false and malicious technology.

In the second story, a female private detective discovers that the Japanese artifact is responsible for string of zombie attacks in the 1940s. The third story is set in a post-apocalyptic wasteland where vampires and werewolves fight each other. Humans capture them and force them to fight against zombies.

Academic research scientist Jack Brenner (John Diehl) conducts an unauthorized secret experiment that creates a portal between parallel universes. Jack's protege, Dr. Peter Tanning (Michael Denis), is being questioned by Lawrence Cason (William B. Davis) who works for a clandestine black-ops organization to learn how to reproduce and control the physical process.
A band of ninja warriors, led by an Iga Ninja named Yamata and his comrades Jinnai and Nezumi, are assigned to investigate the crash of a mysterious object from the sky. Upon arriving at the crash site, they discover the remains of other ninjas that have been brutally torn apart. Shortly after joining forces with another band of ninjas led by the kunoichi Rin, they encounter a boy whose village was massacred by an unknown assailant. Before they can get any further explanation from him, the ninjas are attacked by the assailants, who reveal themselves to be aliens from another planet. After a grueling battle that takes the lives of several ninjas, Yamata, Rin and Jinnai kill three of the aliens, but one of them retreats and takes Jinnai with it. A cowering Nezumi rushes back to his home village, only to see the villagers massacred by the aliens. He runs for his life, but is cornered by the alien, which swiftly decapitates him as his head lands on a temple post for a crow to feed on.
A schoolgirl named Kika and her father are living in a condemned set of houses where they are ultimately found by her mother, Rikka, and her uncle, Yasushi, both serial killers who murder and cannibalize their victims. Once the father is burned to death, Kika attempts to escape, but is caught by the homicidal siblings. Seconds later, a meteorite seen falling from space crashes into Rikka's back, leaving a large-sized hole in her body where her heart once was, forcing her to rip out Kika's as a replacement. After the two are then left in a cocoon-like state, a large blast of black toxic ash makes it way from Rikka and begins to cover the northern half of Japan. Thirty-six hours later, the ash had dissipated, but those who have inhaled it have been turned into bloodthirsty zombies. Days later, the country is then divided into two by a large wall, keeping the zombies north while most of Japan's uninfected population remain south.
Rin (Yumi Sugimoto), a young high school student, is an unassuming and awkward girl who is bullied at school. One day, while being bullied, she feels a sharp pain in her hand. Later, Rin learns that she is a descendant of the ancient Hiruko clan, whose members are mutants gifted with superpowers. No sooner than she learns of this, that her home is raided by anti-Hiruko soldiers. Rin's parents are killed and Rin barely escapes with her life. After killing an entire shopping district out of misunderstanding and grief-fueled rage, Rin meets Rei (Yuko Takayama), another mutant. Rei introduces Rin to a small rag-tag group of mutant rebels led by a transvestite samurai named Kisaragi (Tak Sakaguchi), who is bent on restoring the Hiruko clan's place in the world.
The movie is separated into several parts. Each chapter is animated with different styles. These vary in degree of difference and depict Dante with differing features, such as hair length, bodily proportions and armor.
Strange occurrences have been happening on the Skinwalker Ranch, which have culminated in the disappearance of the ranch owner's son. This prompts the dispatch of an investigative team to document the activity and look into the boy's disappearance by way of cameras set up throughout the ranch. The cameras record a series of increasingly eerie events and a warning by a Native American man, who tells the crew that their lives are in danger.
Steve Hamilton (Patrick Alparone), a conflicted quantum physicist, is struggling to deal with the aftermath of a mysterious car accident. His research on a potentially ground-breaking theory is in jeopardy. But before he can redeem his botched-up career he must deal with a bunch of loonies which includes a crazy mafia don (Satish Kaushik), a weird taxi driver (Sanjai Mishra), a hysterical boss (Anupam Kher) and a pretty damsel in distress (Ameesha Patel).
