The crew of the space shuttle Churchill finds a 150-mile long spaceship hidden in the corona of Halley's Comet. The crew finds hundreds of dead, shrivelled bat-like creatures and three naked humanoid bodies (two male and one female) in suspended animation within glass containers. The crew recovers the three aliens and begins the return trip to Earth.
The movie takes place in the year 2079. Forty-five years earlier, Earth was attacked by a hostile and implacable alien civilization from Alpha Centauri. Force shield domes are put in place to protect cities, and a totalitarian global military government is established to effect the war and the survival of humans. The Centaurians have never been physically seen.
Wayne Grey (Seann William Scott), a fireman trainee practicing in a shack in the desert near Glen Canyon, Arizona, sees a meteor strike his car and land in an underground cavern. College professor Ira Kane (David Duchovny) and his colleague, geology professor Harry Block (Orlando Jones), investigate, taking a sample of strange blue liquid that oozes from it. Ira discovers that it harbors extraterrestrial single-celled nitrogen-based organisms multiplying exponentially, condensing millions of years of evolution within a matter of hours. The next day, they take the science class to survey the meteor site and find it already surrounded by evolved oxygen-converting fungi and alien flatworms. Ira and Harry discover that the cells and organisms reproduce rapidly through mitosis after seeing one of the flatworms they collected in a jar split into another.

The Primes followed a rule in which to never destroy planets with life, but one of them, later called The Fallen, deceives the others by building an army and sets up a Harvester on Earth. After defeating ancient humans, the Primes defeat and imprison the Fallen before he can harvest the Earth's sun with the Matrix of Leadership. The rest of the Primes sacrifice themselves to hide the Matrix.
Steve Malone, an agent from the Environmental Protection Agency, is sent to a military base in Alabama to test possible effects on the surrounding ecological system caused by military actions. With him is his teenage daughter from his first marriage, Marti, his second wife Carol, and Marti's half brother Andy. On their way to the base, they stop at a gas station. In the restroom, Marti is threatened by an MP member with a knife. When he notices her fear, he lets go of her, satisfied that she shows an emotional response. Before she leaves the room, he warns her, "they get you when you sleep".
Fifty people suddenly wake up in a darkened room, arranged in two concentric circles around a strange device. Noises sound when they attempt to move or touch the others. When someone ignores the warning and leaves formation, a beam from the device kills him. As the others panic, a man attempts to calm them. In mid-sentence, he is killed by the device. Thereafter, every two minutes, a sound signals that another person will be killed. After several people die, they realize they can vote for who dies. When nobody votes, one is selected randomly.

In 1873, New Mexico Territory, an unnamed loner (Daniel Craig) wakes up in the desert being injured with no memory and with a strange metal object on his wrist. After killing three drifters who think he might be worth bounty money, he takes their clothes, weapons and a horse. He wanders into the small town of Absolution where the local preacher Meacham (Clancy Brown) treats his wound. After the stranger subdues Percy Dolarhyde (Paul Dano), a volatile drunk who has been terrorizing the town, Sheriff Taggart (Keith Carradine) recognizes the stranger as Jake Lonergan, a wanted outlaw, and attempts to arrest him. Jake beats up the posse sent to take him in and nearly escapes, but a mysterious woman named Ella Swenson (Olivia Wilde) knocks him out. Taggart prepares to transport both Jake and Percy to Santa Fe for trial.
At a top secret UNIT facility known only as "the Warehouse", Dr Sally Arnold has been studying a Nestene energy unit with no results. As a last resort, she subjects the artifact to cosmic signals from UNIT's most powerful deep space scanning satellite. This causes a violent energy release that kills her assistant, Janice. After the space shuttle Patriot crashes on Earth, a fungus-like alien lifeform is discovered on the remaining parts scattered over US territory. Once people come into contact with the organism, they are controlled by it when they enter REM sleep. One of the first people infected is Tucker Kaufman, a CDC director investigating the crash.
