Brunhilde is a fish-girl who lives with her father Fujimoto, a once-human wizard/scientist who now lives underwater, along with her numerous smaller sisters. One day, while she and her siblings are on an outing with their father in his four-flippered submarine, Brunhilde sneaks off and floats away on the back of a jellyfish. After an encounter with a fishing trawler (the net of which is scraping the trash-strewn bottom of the harbor), she ends up stuck in a glass jar. She drifts to the shore of a small fishing town and is found and rescued by a small boy named Sōsuke. Shattering the jar open with a nearby rock, Sōsuke cuts his finger in the process. Brunhilde licks his wound when he picks her up and the wound heals almost instantly, much to his surprise. After taking a great liking to her, and thinking her merely a goldfish, Sōsuke renames her Ponyo and promises to protect her forever. Meanwhile, a distraught Fujimoto searches frantically for his taken daughter. Because of his own bad memories of the human world, he believes that Sōsuke has kidnapped her and is in great danger, he calls his wave spirits to recover her. After the wave spirits retrieve Ponyo from Sōsuke, he is heartbroken. He goes home with his mother, Lisa, who tries to cheer him up, to no avail.

In order to prevent Julian from launching a search for the mermaid colony, she casts a spell to create a storm to keep him in port, which succeeds except that a lightning bolt knocks Sabrina unconscious, and when she comes to she learns she has lost her powers, at least temporarily.

As an eight-year-old boy, Allen Bauer (David Kreps) is vacationing with his family near Cape Cod. Allen jumps into the water, even though he cannot swim. He grasps the hands of a girl who is inexplicably under the water with him and an instant connection forms between the two. Allen can now breathe under water as he is in the hands of a mermaid. However, Allen is pulled to the surface by the deck hands and the two are separated, though apparently no one else sees the girl. After the ferry moves off, Allen looks back at the girl, who dives underwater showing her mermaid's tail. Allen comes to believe the encounter was a near-death hallucination, but his bond with the mermaid proves so strong that his subsequent relationships with women fail as he seeks the connection he felt with the mermaid.

Madison a un pouvoir hydrokinétique qui lui permet de voir et de communiquer à distance en traçant un cercle à la surface de l'eau. Consciente de la tristesse d'Allen, elle lui montre ce qui se passe à New-York. Allen réalise alors que l'entreprise familiale qu'il a laissée à son frère est en fâcheuse posture. Il décide alors de retourner à la civilisation (ce qui contredit la fin du film de 1984, où l'on apprenait que si Allen choisissait la mer, il ne pourrait jamais revenir).
