The film is set in a fictitious past, in which space travel is pioneered by roughnecks. The logic of space travel is not addressed, and most technology was designed for the film to appear as if "it could be repaired with a hammer". Samuel Curtis, an interplanetary trader, is approached by an acquaintance of his, the Blueberry Pirate, with a mission. He is to provide the women of Venus with a new king for mating. In exchange for this new stud, they will relinquish their currently deceased king, whose family is offering an immense reward for his body. Curtis sets off in search of the perfect replacement, the Boy Who Actually Saw a Woman's Breast, and soon discovers that his old nemesis Professor Hess is hot on his trail.

The movie takes place some thirty years after a devastating war between the Union and the Consortium that resulted in the death of 10% of the Earth's population. The Newton 5 space colony is suddenly attacked by a vast extraterrestrial spacecraft, killing 200,000 people in the process. The alien spaceship then proceeds to annihilate a military base on Jupiter's moon Io. Base commander Noah Trager, aided by recently graduated space cadets, manages to escape to the nearby Magellan research vessel commanded by professor Karteez Rumla. Rumla (encouraged by Senator Jeremy Uvan who was on the military base) insists that the Magellan continue its original classified mission rather than return to Earth. Pursued by the alien spaceship, the refugees head toward section 9 in space—the Magellan's original destination—when the research vessel suddenly is ejected into hyperspace by an unknown space phenomenon. After traveling through interstellar space, the vessel is drawn towards an unidentified ice planet where it lands automatically in a crater. The planet has a breathable atmosphere and earth-like gravity, but an unknown force field keeps the Magellan and the 1426 refugees on board trapped on the surface. The planet's orbit is also highly unusual, resembling that of a spacecraft rather than a planet. It is located so far from Earth even the Andromeda galaxy is not visible in the sky. The Magellan is stranded and its crew has to cope with the fact that returning to Earth is impossible.

Leeds on the other hand says he is eager to serve in Starfleet, wants to learn to speak Klingon "just for fun" and his observation about how Qui-Gon Jinn doesn't disappear in Star Wars Episode I: The Phantom Menace as does Obi-Wan Kenobi in Star Wars Episode IV: A New Hope. Eventually, the two encounter an alien resembling a floating orb. While Averson hides, Leeds is stuck admiring its beauty and is killed. Averson tries to contact the Enterprise with his communicator, which he finds is broken and replaces it with that of Leeds and moves on.

We are then introduced to the ship's crew, Captain Kwirk and Mr. Spuck. A menacing figure named Dark Vapor then appears telling them that they are to be captured as part of the Rebellious Alliance. Upon realizing that the rest of the crew won't appear due to budget cuts, they escape in a shuttlecraft, and land on Earth, in the year 2001. They climb over a ridge to find a monolith, which belongs to a cigar-smoking Star Child. He says his monolith is broken and the universe is falling apart because of it. He states it's up to Kwirk and Spuck to repair it. They are also told that the dark smell of the force wants to steal the monolith for its power. But both sides can summon any warrior from any universe (with Mr. Spuck's "tape recorder") to help their side of the fight.
