In a California forest, a group of alien botanists collect flora samples. When government agents appear on the scene, they flee in their spaceship, leaving one of their own behind in their haste. The scene shifts to a suburban home, where a 10-year-old boy named Elliott is trying to spend time with his 15-year-old brother, Michael, and his friends. As he returns from picking up a pizza, he discovers that something is hiding in their tool shed. The creature promptly flees upon being discovered. Despite his family's disbelief, he leaves Reese's Pieces candy to lure it to his bedroom. Before he goes to sleep, he realizes it is imitating his movements. He feigns illness the next morning to stay home from school and play with it. Later that day, Michael and their five-year-old sister, Gertie, meet it. They decide to keep it hidden from their mother, Mary. When they ask it about its origin, it levitates several balls to represent its solar system and then demonstrates its powers by reviving a dead chrysanthemum.

In 1935, Indiana Jones - Indy (Harrison Ford) narrowly escapes the clutches of Lao Che (Roy Chiao), a crime boss in Shanghai. With his 11-year-old Chinese sidekick, Short Round (or Shorty) (Jonathan Ke Quan), and the nightclub singer Willie Scott (Kate Capshaw) in tow, Indy flees Shanghai on an airplane that, unknown to them, is owned by Lao. While the three of them sleep on the plane, the pilots parachute out, and they leave the plane to crash over the Himalayas while dumping its fuel. Indy, Shorty, and Willie discover this and narrowly manage to escape on an inflatable raft and ride down the slopes into a raging river. They come to Mayapore, a desolate village in northern India, where the poor villagers believe them to have been sent by the Hindu god Shiva and enlist their help to retrieve the sacred Sivalinga stone stolen from their shrine, as well as the community's children, from evil forces in the nearby Pankot Palace. During the journey to Pankot, Indy hypothesizes that the stone may be one of the five fabled Sankara stones that promise fortune and glory.

Thomas "Tom" Popper (Jim Carrey) is a divorced real-estate entrepreneur whose father traveled around the world during his childhood. He learns that his father has died during an adventure to Antarctica and discovers that his father's will asks for his son to be given a souvenir from his last adventure. The next week, a crate containing a gentoo penguin (Captain) shows up at his doorstep. Eventually, five more penguins arrive. Popper intends to give them away but changes his mind when his children, Janie and Billy (Madeline Carroll and Maxwell Perry Cotton), think that the animals are Billy's birthday present. That night, Popper meets with New York zookeeper Nat Jones (Clark Gregg), who asks for the penguins. Popper tries to stall him by asking him to collect the penguins another time. Jones agrees but not before warning that the conditions in Popper's apartment are not good enough to raise penguins. Popper is forced to pay the board of his apartment to keep the penguins in his apartment and lies to his arrogant neighbor Kent (David Krumholtz) about there being no animals in his home.

Psychiatrist Dr. Miranda Grey (Halle Berry) works at a mental hospital and has a car accident after trying to avoid a girl (Kathleen Mackey) on a road during a stormy night while driving back home. She rushes to try to help the girl. The girl turns out to be a ghost and possesses Miranda's body by burning her after she extends her hand to the girl. Miranda loses consciousness. Miranda next wakes up in the very hospital she works for, but as a patient treated by her co-worker, Dr. Pete Graham (Robert Downey, Jr.). Drugged and confused, she remembers nothing of what happened after the car accident. To her horror, she learns that her husband Douglas (Charles S. Dutton) was brutally murdered and that she is the primary suspect. While Miranda copes with her new life in the hospital, the ghost uses her body to carry out messages (most noticeably, she carves the words "not alone" into Miranda's arm), which leads her former colleagues to believe Miranda is suicidal and is inflicting the wounds on herself.

Sixteen-year-old homeschooled Cady Heron (Lindsay Lohan) and her zoologist parents (Ana Gasteyer and Neil Flynn) return to the United States after a 12-year research trip in Africa, settling in Evanston, Illinois. Steven and Diane Freeling (Craig T. Nelson and JoBeth Williams) live a quiet life in an Orange County, California planned community called Cuesta Verde, where Steven is a successful real estate developer and Diane is a housewife who cares for their children Dana (Dominique Dunne), Robbie (Oliver Robins), and Carol Anne (Heather O'Rourke). Carol Anne awakens one night and begins conversing with the family's television set, which is transmitting static following a sign-off.
