Valentine "Val" McKee and Earl Basset work as handymen in Perfection, Nevada, an isolated ex-mining settlement in the high desert east of the Sierra Nevada Mountains. They eventually tire of their jobs and leave for Bixby, the nearest town, but as they leave, they discover another resident, Edgar, dead at the top of an electrical tower, though still holding on to the beams with a .30-30 Winchester rifle. Jim Wallace, the town doctor, determines that Edgar died of dehydration, apparently afraid to climb down after being trapped for a few days. Later on, an unknown force kills an elderly shepherd, "Old Fred," and his flock of sheep. Upon discovering his severed head buried in the sand, Val and Earl become convinced that a killer is on the loose and head back to town to warn the other residents. They try to get help, but upon discovering that the phone lines are dead, they find the only road out of town blocked by a rock slide that downed the phone lines. On the way back to town, they get their truck stuck on what they later find to be a snake-like creature that wrapped itself around its rear axle.

Young urban professionals Jesse (Arye Gross) and his girlfriend Kate (Lar Park Lincoln) move into an old mansion that has been in Jesse's family for generations. They are soon joined by Jesse's goofy friend Charlie (Jonathan Stark), who brought along his diva girlfriend Lana (Amy Yasbeck), in the hopes of being discovered by Kate, who works for a record company. Jesse has returned to this old family mansion after his parents were murdered when he was a baby. While going through old things in the basement, Jesse finds a picture of his great-great grandfather (and namesake) in front of a Mayan temple holding a crystal skull with jewels in the eyes. In the background is a man Jesse learns is Slim Razor, a former partner of his great-great grandfather turned bitter enemy after a disagreement over who would get to keep the skull.

The Monster Squad is a society of young pre-teens who idolize classic monsters and monster movies and hold their meetings in a tree clubhouse. Club leader Sean (Andre Gower), whose five-year-old sister Phoebe (Ashley Bank) desperately wants to join the club, is given the diary of legendary monster hunter Dr. Abraham Van Helsing (Jack Gwillim), but his excitement abates when he finds it is written in German. Sean, his best friend Patrick (Robby Kiger), and the rest of the Monster Squad visit an elderly man, known as the "Scary German Guy" (Leonardo Cimino), actually a kind gentleman, to translate the diary. When the Monster Squad wonders how the German man is so knowledgeable about Van Helsing's battle with monsters, he wryly comments that "he has some experience with monsters" and his shirt sleeve briefly reveals a Concentration camp number tattoo.

The film begins with the alien abduction on Scalleum, a remote island off the coast of Wales, of Cat Williams and her boyfriend. Cat's boyfriend is gorily killed through brutal anal probing, and Cat is (also gorily) implanted with an alien fetus. Cat's story attracts the attention of Michelle "Foxy" Fox (Emily Booth), the bosomy host of the cable TV show Weird Worlde, who brings a film crew to the island — her cameraman boyfriend Ricky (Sam Butler); Jack the sound man; nerdy UFO expert Gavin Gorman; and actors Bruce Barton and Candy Vixen (the latter, Foxy's producer assures her, "because she's good, not because she's my girlfriend").

Brian begins an unwilling symbiotic relationship with a malevolent leech-like brain-eating parasite called "Aylmer". Aylmer secretes a highly addictive, hallucinogenic blue fluid into Brian's brain. In return for a steady supply of the fluid, Brian must seek out human victims for Aylmer, so that he can devour their brains. Detectives Roger Mortis (Treat Williams) and Doug Bigelow (Joe Piscopo) are called to the scene of a rather violent jewelry store robbery. The robbers take on a squadron of police in a messy shootout, but neither seem affected when they are riddled with bullets. Thanks to the combined, albeit extreme measures of Mortis and Bigelow, they are able to take out the criminals, their acts narrowly avoiding termination. Meanwhile, a coroner friend of Roger's, Rebecca (Clare Kirkconnell) informs the detectives that the two bodies they had brought in had previously been to the morgue: not only do they have autopsy scars, but she herself clearly remembers performing the autopsy and has pictures to prove it, suggesting they simply got up and left the morgue at their own volition. There is a preservative chemical compound in their bodies that connect the pair to a company that had ordered a great amount of it recently. Mortis and Bigelow investigate and meet the company's head public relations person, Randi James (Lindsay Frost) who gives them a tour of the facility. When Doug wanders off to investigate a suspicious room, he encounters the reanimated corpse of a biker on a strange machine and in the fray, Roger is knocked into a decompression room used to humanely kill failed test animals and is asphyxiated to death.
