Under the watchful eyes of Father Silvano Bentivoglio (Carmen Argenziano) and Dr. Vittoria Vetra (Ayelet Zurer), the European Organization for Nuclear Research (CERN) initiates the Large Hadron Collider and creates three vials of antimatter particles larger than any that have ever been produced before. Almost immediately, Father Silvano is killed and one of the vials of antimatter goes missing. At the same time, the Roman Catholic Church is mourning the sudden death of Pope Pius XVI in Rome and prepares for the papal conclave to elect the next Pope. The Camerlengo Patrick McKenna (Ewan McGregor) assumes temporary control of the Vatican. The Illuminati kidnap four of the 'preferiti' (the favourite cardinals to be elected pope) before the conclave enters seclusion and threaten to kill one candidate every hour and destroy all of Vatican City at midnight, using the missing vial of antimatter as a bomb. The Vatican summons symbologist Robert Langdon (Tom Hanks) from Harvard University and Vittoria from CERN to help them save the four preferiti and locate the vial.

Physics professor Zach Shefford (Grayson McCouch) has regarded his telekinetic gifts as a curse rather than a blessing. This sentiment is obviously not shared by ruthless Pentagon agent Raymond Addison (Louis Gossett Jr.), who recruits Shefford for a dangerous mission in which his "second sight" talents will be taxed to the utmost. Maggie (Bisset), a professor of English literature, is fast approaching her silver wedding anniversary. But her world is shattered upon discovering that her husband, Tom, has been repeatedly adulterous during their marriage and now intends to marry his younger mistress. Joseph Thorne is an intelligent yet corrupt Denver police detective who regularly indulges in drug use and infidelity during the course of duty. At the scene of what appears to be a ritual murder, Thorne discovers a strange puzzle box, which he takes home in order to indulge his fascination with puzzles. After solving the box, Thorne begins to experience bizarre hallucinations, such as being seduced by a pair of mutilated women and being chased by a creature with no eyes or legs. Thorne also makes a connection between the murder and a killer known as "The Engineer," who is suspected of having kidnapped a child.
