In 1957, when second-graders Bryce Loski and Julianna "Juli" Baker first meet, Juli knows it's love, but Bryce isn't so sure. Girl-phobic and easily embarrassed, young Bryce does everything he can to keep away as much as possible from Juli for the next six years, which isn't easy since they go to the same school and live across the street from each other. When they start the sixth grade, Bryce hopes that he can get rid of Juli so he asks the girl Juli hates the most, Sherry Stalls, out on a date. This plan of Bryce's works for a while up until his best friend, Garrett, takes an interest in Sherry and tells her the truth about Bryce asking her out, she doesn't take it well and angrily slaps Bryce (which Juli watches with amusement from the door). Juli finds out Bryce and Sherry break up; she goes back to her regular Bryce-obsessed self.

During Rodney's adolescence, he invents a gadget, "Wonderbot", intended to help his father clean the dishes at the restaurant. When Herb's supervisor unexpectedly confronts them, Wonderbot breaks dishes, causing Herb to be put in debt and Rodney to be dismissed. Rodney takes his invention to Robot City to see Bigweld and get a job as an inventor at Bigweld Industries, so that he can help his father pay back his supervisor. His father encourages him and confides that he has always regretted not pursuing his dream of becoming a musician. Suddenly, Milo's comrades and Mr. Whitmore (John Mahoney) arrive in Atlantis; while their arrival is unexpected, the Atlanteans welcome their old friends. Unfortunately, they have come to inform them of mysterious creature causing trouble on the surface. They arrive in Norway and discover that the mysterious problem is actually the creature known as the Kraken, which had been attacking shipping freighters and taking their cargo to a cliffside village. At first they presume it to be an ancient Atlantean war machine gone rogue (like the Leviathan from the previous film), but they discover that the town magistrate, Edgar Volgud (Clancy Brown), seems to be controlling the Kraken. They soon learn, though, that the Kraken itself is the master, having made a deal with Volgud. When they blow up the Kraken, the man disintegrates and restores the spirit of the village.
