Former Army Ranger Cameron Poe is sentenced to prison for manslaughter for using excessive force on a drunk man while trying to protect his pregnant wife Tricia. Poe is paroled eight years later, and is to be released after being flown to Alabama on the Jailbird, a C-123K transport prison aircraft. Along with Poe are several other prisoners including his diabetic cellmate and friend Mike "Baby-O" O'Dell, who is being transferred (but not yet paroled) with Poe. The transfer is being overseen by U.S. Marshal Vince Larkin, as the transfer includes notorious criminal mastermind Cyrus "Cyrus The Virus" Grissom, gangster and Black Guerrilla member Nathan "Diamond Dog" Jones and mass murderer William "Billy Bedlam" Bedford for their transfer to a new Supermax prison. Larkin is approached at the last minute by DEA agents Duncan Malloy and Willie Sims, who ask for Sims to be brought aboard disguised as a prisoner so that he can extract more information from drug lord Francisco Cindino, a prisoner that is to be picked up at Carson City, Nevada en route. Larkin agrees, unaware that Malloy has hidden a gun on Sims' body.

A drifter named Bobby (Sean Penn) is on his way to pay off a large debt of $13,000 to a gangster in California when his car breaks down, forcing him to drive to the nearest town, Superior, Arizona. The story starts with young Euphemia Texas Ashby (Tina Majorino) and her older sister Sara McClure (Dana Delany). When Euphemia gets back to the house from picking flowers she finds out that Sam Houston is coming to the house. Santa Anna is on his way so they must head east in the Runaway Scrape. While they attempt to cross a river Sara suffers from a miscarriage while her young son Little Johnnie dies in Euphemia's arms. Many other young and old Texans die and Euphemia is almost lost in a sea of graves. After a month and a week, Sam Houston defeats Santa Anna's army and Texas is reborn as the Republic of Texas. They now live in a new home with their horses. Their sisters Fannie and Jane Isabella come to live with them after their father dies at sea. They are very different from Sara and Phemie (Annabeth Gish) and must adapt to their new brutal life.

In 1962, Hank Marshall (Tommy Lee Jones) and his wife, Carly (Jessica Lange), are having marital problems because of the pressures of his job and her mental illness. He is a nuclear engineer who favors underground nuclear testing and is at odds with his superiors over the wisdom of above-ground, open-air detonations. She is a free spirit who appears to be mentally unbalanced and who is slowly being suffocated by domestic torpor and encroaching age. Her behavior is, to say the least, embarrassing for him, especially in the confines of a military base. His reactions to this behavior are among the most interesting aspects of the film. Their move from Hawaii to an isolated base in Alabama alarms their oldest daughter, Alex (Amy Locane), and sends Carly into an affair with the base commander, Vince Johnson (Powers Boothe).

John A. Walker, Jr. is a cryptologist with the US Navy on a sub. While he is away at sea his wife learns he has been unfaithful to her. He convinces her to stay with him and transfers to a shore post. Walker goes to the Soviet Embassy and agrees to become a spy for cash. He starts stealing secrets, but his wife becomes suspicious and learns what he’s doing. The Navy also becomes suspicious because of the increased number of suspicious encounters between Soviet and American subs. Walker goes on a tour at sea and upon his return his wife threatens to shoot him. The Navy fakes a nuclear accident, which establishes that the Soviets are indeed getting inside info from the US Navy because of the way they react. When a Marine officer starts to get suspicious of him, Walker retires from the Navy. Walker recruits Jerry Whitworth, a navy radio operator into spying; telling him the info is going to Israel. Walker and his wife separate. John Walkers daughter joins the army and he tries to recruit her as a spy, but she gets married, becomes pregnant and leaves the service. Walker becomes a private detective. Walker’s son joins the Navy. Whitworth delivers a blurry roll of film because he wants more money. The Soviets think he has been turned and they try to kill Walker. Eventually Walker repairs his relationship with the Soviets. Walker recruits his son in the Navy as a spy. His ex-wife blackmails him into paying more so she won’t tell. However, she finally calls the FBI and Walker’s daughter confirms he tried to recruit her. After a lengthy investigation Walker, his son and Whitworth are arrested and sentenced to lengthy jail terms.
