In an alternate history year of 1998, an unspecified apocalyptic event known only as "The Doomwar" erased almost all technology and caused societal collapse, sending the continents back to the Dark Ages. Fifteen years later, in post-apocalyptic 2013, pockets of survivors in more rural areas have formed small villages to maintain some semblance of civilization, while others have joined militias and warlords that prey on survivors. Horses are the standard for travel, and bartering has replaced currency.

Mr. Quincy Magoo (Leslie Nielsen), a wealthy canned vegetable factory owner, goes to the museum to attend a party. Amistad is the name of a slave ship traveling from Cuba to the U.S. in 1839. It is carrying a cargo of Africans captured in Sierra Leone who have been sold into slavery in Cuba, taken on board, and chained in the cargo hold of the ship. As the ship is crossing from Cuba to the U.S., Cinqué, a leader of the Africans, leads a mutiny and takes over the ship. The mutineers spare the lives of two Spanish navigators to help them sail the ship back to Africa. Instead, the navigators deceive the Africans and sail north to the east coast of the United States, where the ship is stopped by the American navy and the 44 living Africans imprisoned as runaway slaves. In an unfamiliar country and not speaking a word of English, it seems like they are doomed to die for killing their captors. A lawyer named Baldwin, hired by the abolitionist Tappan and his black associate Joadson (a fictional character) decides to take their case, arguing that the Africans had been captured in Africa to be sold in the Americas illegally, and therefore were free citizens of another country and not slaves at all. With help from James Covey, who speaks both Mende and English, Baldwin is able to start communicating with Cinque. The judge rules in favor of the Africans, but the case is eventually appealed to the Supreme Court. At this point, former U.S. President John Quincy Adams makes an impassioned and eloquent plea for their release, and is successful.

The President of the United States is caught making advances on an underage "Firefly Girl" less than two weeks before Election Day. Conrad Brean (De Niro), a top-notch spin doctor, is brought in to take the public's attention away from the scandal. He decides to construct a diversionary war with Albania, hoping the media will concentrate on this instead. Brean contacts Hollywood producer Stanley Motss (Hoffman) to create the war, complete with a theme song and fake film footage of a photogenic orphan (Dunst) in Albania.

In the 1930s, an eight-year-old boy who is later given the Native American name "Little Tree" (Joseph Ashton) was being raised alone by his widowed mother and is left an orphan when she dies of illness. Young, ambitious businessman Jeffrey Byron and his sexually frustrated wife Marianne, and older repair contractor "Lucky" Mann and his former B-movie actress wife Phyllis, are unhappily married and living in Montreal, Canada. After 15 years of marriage, Phyllis tells her husband that he is not the father of their daughter and that she conceived the child via relations with attractive co-actor Jack when he was away on Navy duty. Lucky is deeply shocked by this, leaving the house to reflect upon their relationship, ultimately going to the bar and drinking in excess. After coming home, Lucky rails at his wife for being unfaithful, and throws household items at her. Upon hearing his tirade, their teenage daughter Daisy leaves the house the very same night. Her absence intensifies their negative relations and Lucky and Phyllis decide to stay together on certain terms, namely sleeping in different rooms and not with one another or others. They receive a letter from Daisy in which she writes that they are not fit to be her parents and she never wants to see them again. Consequently, Lucky and Phyllis sell their house and travel to Montreal, Canada, where the letter was post-marked in order to find her (though the viewer only comes to know this later in the film).

Andy McDermott is a tourist seeing the sights of Paris with his friends Brad and Chris. When Serafine Pigot leaps off the Eiffel Tower just before Andy is about to bungee jump, he executes a mid-air rescue. She vanishes into the night, leaving Andy intrigued – and also unaware that she is the daughter of David Kessler and Alex Price, the couple seen 16 years earlier in the first film. That night, Andy, Chris, and Brad attend a night club called "Club de la Lune". The club's owner, Claude, is actually the leader of a werewolf society that uses the club as a way to lure people (preferring tourists) in to be killed. Serafine arrives, tells Andy to run away and transforms into a werewolf. The club owners transform into werewolves as well and butcher all the guests. Chris escapes and goes back to Serafine's house. Brad's heart is eaten by a werewolf and Andy is bitten by another werewolf.
