Eight years after Harvey Dent's (Aaron Eckhart) death, the Dent Act grants the Gotham City Police Department powers which nearly eradicate organized crime. Feeling guilty for covering up Dent's crimes, Police Commissioner James Gordon (Gary Oldman) writes a resignation speech confessing the truth but decides not to use it. Batman has disappeared, and Bruce Wayne (Christian Bale) has become a recluse. Cat burglar Selina Kyle (Anne Hathaway) obtains Bruce's fingerprints from his home, kidnaps a congressman, then disappears. Selina hands Bruce's fingerprints to Phillip Stryver (Burn Gorman), an assistant to Bruce's business rival John Daggett (Ben Mendelsohn), in hope of having her criminal record erased. Stryver double-crosses Selina, but she uses the congressman's stolen phone to alert the police to their location. Gordon and the police arrive to find the congressman, and then pursue Stryver's men into the sewers while Selina flees. A masked militant named Bane (Tom Hardy) captures Gordon. Gordon escapes and is found by John Blake (Joseph Gordon-Levitt), a once-orphaned patrol officer who has deduced Batman's true identity from their similar backgrounds. Gordon promotes Blake to detective, with Blake reporting directly to him.

On July 2, a 500 km wide alien mothership enters Earth's orbit and deploys several dozen saucer-shaped "destroyer" spacecraft, each 15 miles (24 km) wide. As they take position over some of Earth's major cities, David Levinson (Jeff Goldblum), an MIT graduate working for a cable company in New York City, discovers hidden transmissions in Earth's satellites which he realizes is a timer counting down to a coordinated attack by the aliens. With the support of his estranged wife Constance Spano (Margaret Colin), the White House Communications Director, he and his father Julius (Judd Hirsch) gain entrance into the Oval Office to notify President Thomas J. Whitmore (Bill Pullman) about the attack. Whitmore orders large-scale evacuations of the targeted cities, but the aliens attack with advanced directed-energy weapons before these can be carried out. Whitmore, portions of his staff, and the Levinsons narrowly escape aboard Air Force One as Washington, D.C. is destroyed.

In 1957, Indiana Jones and his partner George "Mac" McHale are kidnapped in Nevada by Soviet agents under Colonel Dr. Irina Spalko. The Soviets infiltrate warehouse labeled "Warehouse 51" and force Jones to locate an alien corpse with a crystal skull, recovered ten years earlier. Upon its discovery, Mac reveals he is a double agent working for the Soviets. Jones escapes, unsuccessfully attempts to retrieve the skull, and in a fight with Spalko's sadistic henchman, Colonel Antonin Dovchenko, they both fall onto a rocket sled, which ignites and speeds them away. Jones staggers away and, still pursued, arrives in a model town at the Nevada Test Site, minutes before an atomic bomb test, and takes shelter in a lead-lined refrigerator. Jones is rescued, decontaminated, and arrested by FBI agents, who suspect him of working for the Soviets; and though freed on the recommendation of General Ross, who vouches for him, he is put on indefinite leave of absence from Marshall College.

A zombie outbreak erupts in metropolitan areas around the world; those bitten by the creatures become zombies themselves within twelve seconds. Retired UN investigator Gerry Lane, his wife Karen, and their two daughters manage to escape the outbreak in Philadelphia and take shelter with a family in Newark while waiting for special evacuation the next day, thanks to Gerry's friend UN Deputy Secretary-General Thierry Umuntoni. They find a shelter for the night while waiting for a rescue helicopter. Their hosts choose not to accompany them when they flee the next day, and are subsequently bitten and changed by zombies. Their son, Tommy, manages to escape, and Gerry's family takes him in. They are flown to an offshore U.S. Navy carrier group near New York where Umuntoni is overseeing the remaining worldwide governments' reactions.

In 1954, a nuclear bomb is detonated at the moment a giant creature emerges from the ocean. In 1999, Project Monarch scientists Ishiro Serizawa and Vivienne Graham investigate a colossal skeleton unearthed in a collapsed mine in the Philippines. They find two spores; one dormant and one hatched that made a trail into the sea. In Japan, the Janjira Nuclear Power Plant experiences unusual seismic activity and Supervisor Joe Brody sends his wife Sandra and a team of technicians into the reactor. A tremor breaches the reactor, leaving Sandra and her team unable to escape while the plant collapses.

John Connor has been living off the grid in Los Angeles in the years following the death of his mother, Sarah, from leukemia. Although Judgment Day did not occur on August 29, 1997, as expected, John still believes that a war between humans and the machines will occur. Unable to locate John in the past, Skynet sends a new model of the Terminator called the T-X back to July 24, 2004 to kill other members of the Human Resistance. The T-X is more advanced than previous Terminators, and has an endoskeleton with built-in weaponry, a liquid metal exterior similar to the T-1000, and the ability to reprogram other machines. Unlike previous Terminators, its standard appearance is female. The Resistance sends a reprogrammed Terminator (T-850 - Model 101) back in time to protect the T-X's targets including John and his future wife, Kate Brewster.

Following a nuclear test in French Polynesia, the fallout irradiates a lizard's nest. Decades later, an enormous sea creature suddenly attacks a Japanese fishing vessel in the South Pacific, leaving only one fisherman alive. Dr. Niko "Nick" Tatopoulos, an NRC biologist, is sent to Tahiti and to Jamaica, where a wrecked village, footprints, and ship are found. Nick collects skin samples that lead him to believe the creature is an enormous mutant created by nuclear testing. British agent 009 is found dead at the British embassy in East Berlin, dressed as a circus clown and carrying a fake Fabergé egg. MI6 immediately suspects Soviet involvement and, after seeing the real egg appear at an auction in London, sends James Bond—agent 007—to investigate and find out who the seller is. At the auction Bond is able to swap the real egg with the fake and engages in a bidding war with exiled Afghan prince Kamal Khan, forcing Khan to pay £500,000 for the fake egg. Bond follows Khan back to his palace in Rajasthan, India, where Bond defeats Khan in a game of backgammon. Bond escapes with his Indian colleague Vijay, evading Khan's bodyguard Gobinda's attempts to kill them both. Bond is seduced by one of Khan's associates, Magda, and notices that she has a blue-ringed octopus tattoo. Magda steals the real Fabergé egg fitted with a listening device by Q, while Gobinda captures Bond and takes him to Khan's palace. After Bond escapes from his cell he listens in on the bug in the Fabergé egg and discovers that Khan is working with Orlov, a Soviet general, who is seeking to expand Soviet control into Central Europe.
