In the opener, Robert, who owns the box holding Katie Malone's spirit, discovers the spirit threatening the life of his spouse. When he goes to save her, he is violently thrown from the room. Cut to some time later, Jim Duncan at the fictional college of Mission University notices the box for sale on uBid and is intrigued by it. He wants to buy it, but he doesn't have enough money and finagles the extra money he needs from his best friends Ginger Matheson and Kyle "Dixie" Canning, which makes them part owners of the box. However, now that Robert no longer owns the box, Katie is free to threaten him one last time at the bus station before vanishing from his life.

New York begins in the United States in 2008, with the arrest by the FBI of Omar Aijaz (Neil Nitin Mukesh) after guns were found in the trunk of a taxi cab he owned. Omar, a young Muslim man originally from Delhi, is then taken into custody and interrogated by FBI Agent Roshan (Irrfan Khan) (also a Muslim man originally from South Asia who has been living in the United States for twenty years). Omar then discovers that he was set up by the FBI in order to force him to spy on a former college friend, Samir Shaikh (John Abraham), whom he hasn't seen in seven years and who the FBI believes is a terrorist. In the process, Omar discovers that Sam has married Maya (Katrina Kaif) (a mutual friend whom Omar had a crush on in university) and finds out that Samir and Maya have a young son, Danyal (Aidan Wagner).

Casey Bowman is an American orphan who was adopted into a martial arts dojo in Japan. Because of his perseverance and desire to master bushido, he earns the respect of the dojo's sensei and his daughter Namiko. However, the dojo's top student Masazuka becomes bitter over Namiko's friendship with Casey until one morning, during a sparring match, he loses his temper and nearly kills Casey by throwing a katana at him. Raizo is raised by the Ozunu Clan to become the most lethal ninja assassin in the world. As an orphaned child, Raizo was taken in by Lord Ozunu and is enrolled in severe brutal training to become the next successor of their ninja clan. The only kindness he was ever shown was from a young kunoichi named Kiriko, with whom he eventually develops a romantic bond. As time goes on, Kiriko becomes disenchanted with the Ozunu's routine and wishes to abandon it for freedom. One rainy night, Kiriko decides to make her escape and encourages Raizo to join her; however he decides to stay. Branded as a traitor, Kiriko was caught and later executed in front of Raizo by their elder ninja brother Takeshi, impaling her through the heart. As a result of Kiriko's death, Raizo begins to harbor resentment and doubt towards the Ozunu; however, this is shown to be in the past.

Billy Dannreuther (Humphrey Bogart) is a formerly-wealthy American who has fallen on hard times. Peterson becomes suspicious that the Chelms may be attempting to acquire the uranium themselves. In 1988, businessman Oh Dae-su (Choi Min-sik) is arrested for drunken behavior, missing his daughter's 4th birthday. After his friend, Joo-hwan (Ji Dae-han), picks him up from the police station, they go to a phone booth to call home to let Dae-su's family know of his whereabouts. While Joo-hwan is talking to Dae-su's wife on the phone, Dae-su is kidnapped. He wakes up in a solitary confinement in a hotel-like prison. Confined with no human contact or explanation for his kidnapping and frequently gassed with a possibly mind altering drug, Dae-su soon learns through news reports his wife has been murdered, and he is the prime suspect. Dae-su passes the time shadowboxing, planning revenge, and secretly attempting to tunnel out of his cell.

Ram (Jackie Shroff) is an honest young man, who accidentally hits a stray puppy with his motorbike. He takes it to the vet, then raises it as his own until it grows into an adult. Sardari and Munim clash with Ram, but retreat, beaten, to their boss. Ram helps Gopi and Sharda and assists them in their life, encouraging them to marry.
