Mewtwo, his heart having been softened by the selfless example of the human named Ash Ketchum back in his birthland in the eastern Kanto region, has now traveled to the western region of Johto in search of a location that is unreachable by the prying eyes and harsh judgments of humans for the sake of his band of cloned Pokémon, with whose welfare Mewtwo is solely concerned. He eventually finds the perfect hideaway: a huge mountain named Mt. Quena, surrounded by steep cliffs that are practically impossible to scale, but in its top is a forest and a freshwater lake that makes for a near-utopia for all the Bug Pokémon living there. This is a perfect fit for Mewtwo's band, so thus they settle in the top of Mt. Quena and begin a new, safe life, with Mewtwo watching over as their guardian, as he feels they cannot belong in the world as they were not born in it (Interestingly enough, he seems particularly close to the Pikachu and Meowth clones, possibly reflecting how important their templates were in his change of heart).

Dr. Victoria Frankenstein, a scientist experimenting on stem cells and biotechnology, is working to advance medical science so her eight-year-old child, William, has a chance to receive organ transplants, and possibly a cure. This is the Universal Xenograft Project, overseen by Professor Andrew Waldman and assisted by her friend, Ed Gore. In the process of an organ-growing experiment, Victoria inserts William's blood into the procedure, and the stem cells begin to grow at a rapid rate. The insertion of William's blood is unknown until Ed discovers a tooth within the purpose built tank in which the stem cells are cultivating, and Andrew is then alerted. X-rays within the tank show that an organism is growing, and for the intention of scientific advancement, it is allowed to live. However, a lightning strike cuts the power within the building, and the creature, referred to as "the UX", escapes.

Ils se débarrassent du cadavre et Florence se met au vert dans la maison de campagne de François. La police intervient suite une plainte pour disparition de ses collègues, La police ne trouve aucune personne correspondant à l'identité de Florence. François re rend dans la maison de campagne et découvre Florence ligotée, le mari qui avait mimé sa mort intervient et demande de l'argent à François. Deux faux policiers arrêtent la voiture et assomment François. La police le prévient qu'on a retrouvé le cadavre d'un couple, celui de la femme étant difficilement identifiable. Florence convoque François à son hôtel, après qu'ils ait fait l'amour deux tueurs interviennent mais sont tenus en respect par u policier qui demande à François de s'enfuir, lorsque c'est fait il libère les deux voyous. La fille de François l'attend dans sa voiture, ils se rendent à l'usine ou François la fait sauter, puis part se cacher. Il envoie des nouvelles à sa femme et à sa fille en leur demandant de vendre la maison de campagne. C'est à ce moment qu'arrive "par hasard" Florence qui demande si par hasard il n'y aurait pas une maison à vendre dans le coin.

In 1980, an annual gathering of teams of idiosyncratic nerds compete in a nondescript California hotel to see which of their computer programs can best the others at computer chess. A grandmaster (Gerald Peary) presides as master of ceremonies with a videographer and microphone in tow. Clunky, primitive personal computers are carted from room to room. Bad haircuts, dorky shirts, “birth control glasses”, and other social impedimenta are ubiquitous. Bull sessions on the dystopian possibilities of artificial intelligence are pursued. The Pentagon's interest in the goings-on is intimated. The only female geek (Robin Schwartz) in attendance is repeatedly hailed and “welcomed” by the MC.

During World War II, Russian soldiers on a reconnaissance mission receive a distress call that would lead them further into Germany. The message seems to repeat without any response to their queries, and at the same time that they begin to receive the message, they lose radio contact with their command. Although the others are dubious about the existence of other Russians in the area, Sgt. Novikov orders them to investigate. Dmitri, a Soviet propagandist who is filming the mission, interviews the soldiers and documents the proceedings. As they draw closer to the designated coordinates, Dmitri takes an interest in and films several odd occurrences, such as unexplained dead Nazis, a burnt convent full of massacred nuns and strange machinery. When the soldiers arrive at their destination, they find an abandoned church guarded by an undead person with metal implants; the film calls these creatures zombots in the credits. The zombot kills Sgt. Novikov, and, after they destroy the zombot, Sergei takes charge. The hotheaded Vassili challenges his authority, but the others back Sergei.

The movie starts with SEES' battle in a full moon phase on July. Junpei Iori, Akihiko Sanada, and Mitsuru Kirijo are fighting the Shadow Arcana Hierophant with Fuka Yamagishi providing tactical support for them. Meanwhile Makoto Yuki and Yukari Takeba are captured by the Shadow Arcana Lovers and under its spell but eventually free themselves from it. Defeating the Hierophant, Junpei, Akihiko, and Mitsuru regroup with Makoto and Yukari, and they defeat the Arcana Lovers. Unbeknownst to them, they are observed by three mysterious people. Makoto and the others goes to Yakushima for a break and they spend most of the day playing at the beach. While trying to flirt with women under Junpei's insistence, Makoto encounters a mysterious blonde haired girl. At night, Mitsuru's father, Takeharu Kirijo, gathers everyone and reveals that the Dark Hour and the Shadows were created by an accident caused by Mitsuru's grandfather Kouetsu Kirijo and Yukari's father Eiichiro Takeba in an attempt to create a device that could manipulate time. He shows a video left by Yukari's father, who reveals that SEES can end the Dark Hour by destroying the twelve Arcana Shadows. This revelation shocks Yukari who feels responsible for her father's sin, but Makoto comforts her. Entering the Dark Hour, Makoto and Yukari are attacked by Shadows and are almost killed until the blonde haired girl from earlier, revealed to be a Persona user, saved them. Shuji Ikutsuki introduces the girl as Aigis, a 7th Generation Anti-Shadow Suppression Weapon developed by the Kirijo Group, and she joins SEES.

The movie starts with Junpei being kidnapped by a member of Strega, Chidori Yoshino, while Makoto and the rest are fighting Takaya, Jin, and the Shadow Arcana Hanged Man. As they're fighting, Makoto is knocked unconscious and sees a vision of Pharos, telling Makoto that he will be leaving despite Makoto's plead for him not to. Awakened, Makoto and his friends succeed in defeating the Shadow Arcana and save Junpei. Following the Shadow's defeat, Takaya and Jin retreat while Chidori is captured by SEES. The next day, Makoto and his friends along with Takeharu Kirijo decide to celebrate their victory for defeating all twelve Shadow Arcana and destroying Dark Hour. However, during the celebration party when the time reaches midnight, the Dark Hour started, shocking them. They then confront Ikutsuki at Tartarus, revealing that he had changed the recordings made by Yukari's father to lead them to defeating the twelve Shadow Arcana, which will bring the end of the world known as "The Fall". Using Aigis' controller, he controls Aigis to capture and crucify all SEES members except Takeharu whom Aigis holds at gunpoint. Takeharu breaks free and shoots Ikutsuki, but he is fatally shot as well by the latter, killing him. Just before Aigis could kill them, she regains control of herself and instead frees her friends. Cornered, Ikutsuki falls to his death from the tower due to his gunshot wound.

He says that if anyone gets too close to the Baron legacy, then what they love the most will be destroyed. As they head outside, Fred hears a noise from the Mystery Machine, then it explodes and a mysterious character with a mask appears. Crawley reveals that it's the ghost of the Baron, Velma's old ancestor. The remains of the machine explode again, with words saying stay away from Transylvania, but Fred declares that is where they're going to find the person responsible for destroying the Mystery Machine, saying this time "it's personal".

Aya Tsukimori, the most popular girl at a Catholic school in a small town, suddenly shut herself in her room and won't come out. One day, Risa Suzumori and Itsuki Kikunobe skipped school and begins to discuss a rumour in their school about a recent popular ritual; if you kiss a photo of the one you love, you will be together with the said person. Mary, a former student of their school, explains the origin of the rumour, but Itsuki dismisses it since Mary never actually graduated. During gardening period, Michi, Kasumi's close friend, takes a break with Kasumi and takes her to the forest for a walk. However, while discussing about Aya, Kasumi suddenly disappeared. At night, Michi, sneaks into Kasumi's room and finds Aya's photo and decides to keep it. The next day, during class, Michi sees Aya outside the classroom, but the others doesn't seem to notice her. Aya then whispers into Michi to 'free her from her curse' and Michi collapses shortly after the class was over. Risa and Itsuki helps Michi into her room and discovers Aya's photo and placed it at the chapel until Kasumi return. Risa then sees a vision of Aya, also telling her to free her from her curse before finding herself trying to kiss Aya's photo at the chapel.

Set in a different series of events, this story does not follow the previous Appleseed movie canon (despite being directed by the same director of the previous movies); it is an alternate story to their beginnings. Briareos is already a cyborg and did not become separated with Deunan to be later reunited in Olympus to join ESWAT. Appleseed Alpha depicts the early days of Deunan Knute and Briareos in the 22nd century. Similar to the original story, there was a world war and nobody won; governments had destabilized and cities had fallen into ruin. The city of Olympus is the unseen city of legend and dreams. Deunan Knute and Briareos are former soldiers and now work as mercenaries, dreaming of a better life. Their story begins within the ruins of New York City.
