Professor Brainard (pronounced BRAY-nerd) is an absent-minded professor of physical chemistry at Medfield College who invents a substance that gains energy when it strikes a hard surface. This discovery follows some blackboard scribbling in which he reverses a sign in the equation for enthalpy to energy plus pressure times volume. Brainard names his discovery Flubber, which is a portmanteau of "flying rubber." In the excitement of his discovery, he misses his own wedding to Betsy Carlisle, not for the first time. Subplots include another professor wooing the disappointed Miss Carlisle, Biff Hawk's ineligibility for basketball due to failing Brainard's class, Alonzo Hawk's schemes to gain wealth by means of Flubber, the school's financial difficulties and debt to Mr. Hawk, and Brainard's attempts to interest the government and military in uses for Flubber.

At Custer University, Ray Blent (Anthony Perkins) is an honor student and college basketball star. June Ryder (Jane Fonda) has come to the university to study home economics and to find a husband. Both students and faculty are scandalized by Ryder's unashamed pursuit of Blent. She joins the pom-pom girls and attends all the classes taken by Blent to ensure she has maximum contact with him. Everyone is aware of her designs on the sexually naive Blent, except for him. She succeeds in convincing him that she has an intelligent, inquiring mind that he admires, although this is all done through deception. Callow, rich Ensign Willis Seward Keith (Robert Francis), reports for his first assignment aboard the Caine, which is homeported in Pearl Harbor. "Willie", as he is known by his fellow officers, is disappointed to find that the Caine is a small, battle-scarred destroyer-minesweeper. Its gruff captain, Lieutenant Commander William H. DeVriess (Tom Tully), has almost completely given up on discipline, and the crew has become slovenly and superficially undisciplined, although their performance is excellent. Keith has already met the executive officer, Lieutenant Stephen Maryk (Van Johnson), and is introduced to the communications officer, Lieutenant Thomas Keefer (Fred MacMurray), a novelist in civilian life. Keith has an opportunity to transfer from the ship to a more glamorous billet as an Admiral's aide, but decides to stay aboard. However, Keith remains frustrated with the ship's lack of discipline, despite his own shortcomings.

The film tells a fictionalized version of the Pilgrims' voyage across the Atlantic Ocean to North America aboard the Mayflower. During the long sea voyage, Capt. Christopher Jones (Spencer Tracy) falls in love with Dorothy Bradford (Gene Tierney), the wife of William Bradford (Leo Genn). The love triangle is resolved in a tragic way at the film's conclusion. Alden ultimately wins Priscilla in another, if subtler, triangle with Miles Standish (Noel Drayton). Lloyd Bridges provides comic relief as the first-mate Coppin, and child star Tommy Ivo gives a touching performance as young William Button, the only passenger to die on the actual voyage across the storm-swept Atlantic, who, according to this film, wanted to be the first to sight land and to become a king in the New World. “I’m going to be the first to see land. Keep me eye peeled, I will. Then I’ll be the first. It’ll be like the Garden of Eden and I’m going to be the first to see it”.

Marsha Mitchell (Ginger Rogers), a traveling dress model, stops in the Southern town of Rockpoint to see her newlywed sister, Lucy Rice (Doris Day). Within minutes of entering the town she notices unusual behavior by the townsfolk, such as dozens of people closing up shop and getting out of sight. As she walks down the almost-pitch-black main street, she sees loud noises coming from the police station. She hides but sees a drunken KKK mob, beating and berating a man whom they had just broken out of jail. The man untangles himself from their clutches, and he starts to run but goes only a few yards before someone in the mob twice fires a shotgun, killing him by striking him in the torso and the head. The mob, confused, approaches the fallen man, arguing among themselves. Marsha, hiding around a corner from the crime scene, gets a good look at two of the men, who have removed their hoods during the fiasco.
