Altered is the story of four men who seek revenge on aliens that abducted them and murdered their friend many years ago. As is explained via dialogue throughout the film, fifteen years before the events shown in the film, a group of five fifteen-year-old friends living in a remote American town were captured and experimented on by aliens while on a hunting trip. Only four of the friends returned alive. The main character (Wyatt) has since distanced himself from his childhood friends and is shown to have decided to live with the past, albeit in apparent constant paranoia. Two of the remaining three characters however have been obsessed by revenge and have persuaded the remaining, somewhat leadable, character that this is the correct course of action to take. The story opens with the tracking and subsequent capture of a lone alien - the consequences of which Wyatt and the three friends soon become deeply involved in.

Munich begins with a depiction of the events of the 1972 Munich Olympics and then cuts to the home of Prime Minister of Israel Golda Meir, where Avner Kaufman (Eric Bana), a Mossad agent of German-Jewish descent, is chosen to lead an assassination mission against 11 Palestinians allegedly involved in the massacre. To give the Israeli government plausible deniability and at the direction of his handler Ephraim (Geoffrey Rush), Avner resigns from Mossad and operates with no official ties to Israel. His team includes four Jewish volunteers from around the world: South African driver Steve (Daniel Craig), Belgian toy-maker and explosives expert Robert (Mathieu Kassovitz), former Israeli soldier and "cleaner" Carl (Ciarán Hinds), and a Danish document forger named Hans (Hanns Zischler). They are given information by a shadowy French informant, Louis (Mathieu Amalric).

The film begins with a flashback narrated by Leland P. Fitzgerald, describing how he couldn't remember the details of the day that he killed an intellectually disabled boy named Ryan Pollard. Leland is arrested. Ryan's parents, Harry and Karen, sisters Becky and Julie, as well as Julie's live-in boyfriend Allen grieve the loss of their loved one. Ben Cronin (Jesse Bradford) is a star swimmer of his high school's swim team. His coach informs him that Stanford University scouts will appear at next week's swim meet. Ben and his girlfriend Amy (Shiri Appleby) discuss their future plans. Amy has her heart set on going to school in Rhode Island, but explains that she will go to school in California to stay close to Ben. The next day, Ben nearly runs his car into Madison Bell (Erika Christensen) and gives her a ride home as an apology. Later, he realizes that Madison left her notebook in his car. The notebook is filled with music notes, and Ben spots his initials written inside a staff. When he brings the notebook to return it, he meets Madison's cousin, Christopher (James Debello). Madison appears stressed, and explains that she hasn't eaten all day, so Ben offers to take her to dinner. At dinner, Ben tells Madison about his girlfriend, but Madison does not appear too bothered and explains that she has a boy waiting for her in New York City.

Tom Ripley is a young man struggling to make a living in 1950s New York City using his "talents"—forgery, lying and impersonation.
