Queen Gorgo of Sparta tells her men about the Battle of Marathon, in which King Darius I of Persia was killed by General Themistocles of Athens 10 years earlier. Darius' son, Xerxes, witnesses his father's death, and is advised to not continue the war, since only "the gods can defeat the Greeks". Darius' naval commander, Artemisia, claims that Darius' last words were in fact a challenge and sends Xerxes on a journey through the desert. Xerxes finally reaches a cave and bathes in an otherworldly liquid, emerging as the 8-feet tall "God-King". He returns to Persia and declares war on Greece to avenge his father.

Not long after Megatron's demise and the restoration of Cybertron, the Autobots celebrate as Bumblebee is promoted to warrior class by Optimus Prime. The festivities end, however, when Optimus sets out on a journey to find the AllSpark, the source of new life on Cybertron, and takes Wheeljack with him to find it so that new Transformers can come into being. Ultra Magnus is left in charge in Prime's absence to hunt down the missing Starscream, Shockwave, and Predaking with the other Autobots. Meanwhile on Earth, at the bottom of the ocean, Megatron's consciousness is reawakened by Unicron, who seeks to destroy his arch-enemy Primus, the very core of Cybertron, and requires Megatron's body to do so. Unicron reformats Megatron into a body with new upgrades before heading to Cybertron. In the meantime, Ultra Magnus and Smokescreen continue to search for the fugitive Decepticons in the Sea of Rust, but are soon attacked by the Predacons Skylynx and Darksteel. After a brutal fight, Magnus is severely damaged and Smokescreen barely makes it through the space bridge with him. The damage is so critical that the Autobots are forced to call in Ratchet from Earth for assistance while the Autobots deduce that the two new Predacons must be creations of Shockwave. Meanwhile, Starscream and Shockwave are revealed to have restarted "Project: Predacon" and plan to create an army with Skylynx and Darksteel being their first creations.

By 2154, humans have depleted Earth's natural resources, leading to a severe energy crisis. The Resources Development Administration, RDA for short, mines for a valuable mineral – unobtanium – on Pandora, a densely forested habitable moon orbiting the gas giant Polyphemus in the Alpha Centauri star system. The Seed follows the events surrounding a homeless veteran named Ken Mercado, who is portrayed by Will Yun Lee. Living along the banks of the Los Angeles River, he is attacked by masked men in black vehicles, invisible to the eye. To any passers-by, Mercado appears to have some sort of mental illness, but as he is chased throughout the city, it is revealed to the audience that he is not in fact paranoid, but rather the victim of a government conspiracy. Ken's adversaries are visible to him, yet only visible to the audience part of the time. At the end of the film, an alien ship is visible in the sky, watching the scene.

At Culver University in Virginia, General Thunderbolt Ross meets with Dr. Bruce Banner, the colleague and boyfriend of his daughter Betty, regarding an experiment that Ross claims is meant to make humans immune to gamma radiation. The experiment — part of a World War II era "super soldier" program that Ross hopes to recreate — fails, and the exposure to gamma radiation causes Banner to transform into the Hulk for brief periods of time, whenever his heart rate rises above 200. The Hulk destroys the lab and injures or kills the people inside. Banner becomes a fugitive from the U.S. military and Ross in particular, who wants to weaponize the Hulk process.

One year after the famed Battle of Thermopylae, Dilios, a hoplite in the Spartan Army, begins his story by depicting the life of Leonidas I from childhood to kingship via Spartan doctrine. Dilios's story continues and Persian messengers arrive at the gates of Sparta demanding "earth and water" as a token of submission to King Xerxes; the Spartans reply by killing and kicking the messengers into a well. Leonidas then visits the Ephors, proposing a strategy to drive back the numerically superior Persians through the Hot Gates; his plan involves building a wall in order to funnel the Persians into a narrow pass between the rocks and the sea. The Ephors consult the Oracle, who decrees that Sparta will not go to war during the Carneia. As Leonidas angrily departs, a messenger from Xerxes appears, rewarding the Ephors for their covert support.

Pete Maynard (Neil Morrissey) and Andy Jarrett (Adrian Dunbar) are two con men down on their luck. They are holed up in a Chicago boarding room with their landlady harassing them for her long overdue rent. While attempting to scam someone he thinks is a businessman, Pete intercepts a briefcase full of cash intended for mobsters Terry Malloy (Donnie Wahlberg) and Tommy O'Brian (Michael Rapaport) as a payoff for a planned hit, as well as a key to a swank hotel room. The story concerns Harvard student Alan Jensen, the point guard of the Harvard basketball team. In 2008, Jason Voorhees (Kane Hodder) is captured by the United States government and held at the Crystal Lake Research Facility. In 2010, a government scientist decides to place Jason in frozen stasis after several failed attempts to kill him. While Private Samuel Johnson (Jeff Geddis) places a blanket on Jason, Dr. Wimmer (David Cronenberg), Sergeant Marcus (Markus Parilo), and a few soldiers hope to further research Jason's rapid cellular regeneration and try to take Jason. They pull off the blanket covering his body, but find Johnson dead, instead. Having broken free of his restraints, Jason kills the soldiers and Wimmer. Rowan (Lexa Doig) lures Jason into a cryogenic pod and activates it. Jason then ruptures the pod with his machete and stabs Rowan in the abdomen, spilling cryogenic fluid into the sealed room and freezing them both.
