The movie opens on what appears to be another average day in Hoagie's Alley (which, for the purposes of this story, has apparently been relocated closer to Beverly Hills) for Top Cat and his gang, who are today posing as Boy Scouts, out doing good deeds in the hopes of getting rewards. During the course of this, Benny the Ball saves the life of a bag lady. Unbeknownst to Benny, it is revealed afterwards that she is actually a rich woman named Gertrude Vandergelt, who plans to leave her fortune to her missing niece, Amy. Meanwhile, Officer Dibble arrives to put an end to T.C.'s shenanigans after an unsuccessful attempt by Brain to wash his police car's windshield. Just when Dibble is about to arrest the gang, though, he gets a call saying that his application for retirement has been approved, so he can now retire from the police force, and thus he drops the charges against T.C. and the gang.

Shrek and Fiona return from their honeymoon to find they have been invited by Fiona's parents to a royal ball to celebrate their marriage, an event Shrek is reluctant to participate in. Fiona talks him into it, and along with Donkey, they travel to the kingdom of Far Far Away. They meet Fiona's parents, King Harold and Queen Lillian, who are surprised to see their daughter as an ogre, with Harold particularly upset. At dinner, Shrek and Harold get into a heated argument over how Shrek and Fiona will raise their family, and Fiona, disgusted at Shrek's behavior, locks herself away in her room that evening. Shrek worries that he has lost his true love, particularly after finding her childhood diary and reading that she was once infatuated with Prince Charming.

After a young red fox is orphaned, Big Mama the owl, Boomer the woodpecker, and Dinky the finch arrange for him to be adopted by a kindly farmer named Widow Tweed. Tweed names him Tod, since he reminds her of a toddler. Meanwhile, her neighbor, a hunter named Amos Slade, brings home a young hound puppy named Copper and introduces him to his hunting dog Chief. Tod and Copper become playmates and vow to remain "friends forever". Slade becomes frustrated with Copper for frequently wandering off to play and puts him on a leash. While playing with Copper at his home, Tod awakens Chief. Slade and Chief chase him until they are confronted by Tweed. After a violent argument, Slade threatens to kill Tod if he trespasses on his farm again. Hunting season comes and Slade takes his dogs into the wilderness for the interim. Meanwhile, Big Mama, Dinky and Boomer attempt to explain to Tod that his friendship with Copper can no longer continue, as they are natural enemies, but Tod naively refuses to believe them, hoping that he and Copper will remain friends forever.

When Charlie Brown's baseball team loses the first Little League game of the season, he becomes convinced that he will never win anything. Linus encourages him to maintain a positive attitude and suggests that people learn more from losing. When Charlie Brown remains morose ("That makes me the smartest person in the world," he says), Linus assures him that he will eventually win at something...but then promptly makes a liar of himself by beating Charlie at a game of tic-tac-toe. That night, Snoopy has a nightmare about being shot down while fighting an aerial battle with an unshown enemy, and he takes over Charlie Brown's bed. When Charlie Brown stops at Lucy's psychiatric help booth, she prepares slides to show him all of his faults; the experience only leaves him more depressed. At a playground, Lucy jokingly suggests that Charlie Brown enter the school spelling bee. Linus, however, considers it a good idea and encourages him despite the jeers of Lucy, Patty, and Violet ("Failure Face").

In 1993, professional basketball player Michael Jordan announces his retirement from the sport to follow his late father’s career as a baseball player. However, it becomes evident that he is not as skilled in baseball as he was in basketball. Jordan is assigned a publicist, the bumbling Stan Podolak, to make his new career less bumpy. Elsewhere, in outer space, an intergalactic amusement park called Moron Mountain faces dwindling popularity, so its owner, Mr. Swackhammer, sends his diminutive minions, the Nerdlucks, to capture the Looney Tunes as new entertainment. Shizuku Tsukishima is a 14-year-old student at Mukaihara Junior High School, where she is best friends with Yuko Harada. Peter-No-Tail is a cat who's born without a proper tail on a farm by the Swedish countryside. Due to economical difficulties, the farmer is forced to get rid of Peter. The farmer can't bring himself to drown the cat, so he sneaks Peter inside the car of a family who are renting a house close to the farm for their summer vacation. When the family finally reach their home in Uppsala, Sweden, they find Peter and decide to keep him. Without a tail, he becomes the talk of the town among the other cats and, especially Mike, who teases him cruelly. Mean Mike and his two companions, Bill and Bull, are notorious for the nasty tricks they like to play on other cats. Mike is currently trying to court Molly Silk-Nose, but his rough and silly approach does not impress her, since she becomes interested in the kind and gentle Peter. But Mike won't give up that easily and he has a plan for how he'll get his revenge.

Spot is a dog who wants nothing more than to be a boy, a fantasy he has been fulfilling for one year, dressing as a boy named Scott Leadready II, and going to school with his master Leonard Helperman. Leonard is looking forward to spending the summer with his dog, but Spot proudly declares "I Wanna Be a Boy". Mary Lou Helperman, the fourth grade teacher and Leonard's mother, is nominated for a "Teacher of the Year" award, and given use of Principal Strickler's Wentawaygo to travel to the finals in Sunny Southern Florida, under the condition that no dogs are allowed in the RV. Leonard sadly bids farewell to Spot ("A Boy Needs a Dog") as he and his mother depart.
