Davis Okoye est un primatologue qui préfère se tenir à l'écart des hommes. It has been four years since the events of the first movie. Seventeen-year-old Sean Anderson (Josh Hutcherson) is caught by the police after a brief chase on his dirtbike which ended with him driving into a swimming pool while trying to evade them. Minutes later, his stepfather Hank (Dwayne Johnson) arrives where a police officer (Stephen Caudill) who is friends with Hank tells him that Sean had broken into a remote satellite research center. The police officer also tells Hank that he has talked Mr. and Mrs. McGillicutty (the owners of the swimming pool) out of pressing charges. Hank takes Sean home where his mother Elizabeth (Kristin Davis) is not pleased with his actions or the fact that he and Hank don't get along well.

On July 4th, 2005, in a fictionalized United States alternate history reality, two towns in Texas: El Paso and Abilene were destroyed by twin nuclear attacks that triggered a catastrophe of unimaginable proportions, sending America into a state of anarchy and hysteria, as well as a Third World War (a fictionalized perspective of what the War on Terror would've escalated to). The PATRIOT Act has extended authority to a new agency known as US-IDent, which keeps constant surveillance on citizens—even to the extent of censoring the Internet and requiring fingerprints to access computers and bank accounts. In response to the recent fuel shortage in the wake of global warfare, the German company Treer designs a generator of inexhaustible energy, which is propelled by the perpetual motion of ocean currents, called "Fluid Karma". However, its inventor Baron von Westphalen and his associates are hiding the fact that the generators alter the ocean's currents and cause the Earth to slow its rotation, and that the transmission of Fluid Karma to portable receivers (via quantum entanglement) is ripping holes in the fabric of space and time.

While Dori Thorell (Sharon Lawrence) and her 9-year-old son, Danny (Michal Suchánek), eat breakfast, Sam Thorell (Garwin Sanford) calls from his business trip. At a party at Gracie Mansion, Evie's grandmother Emily Lincoln (Cicely Tyson) chastises her for being late. Her father, Mayor Bruce Lincoln (Charles S. A magnitude 10.5 earthquake destroys Los Angeles, California and triggers a massive tsunami which causes massive damage to Honolulu, Hawaii. It turns out to be only the first of a series of seismic events, including the awakening of extinct volcanoes, sudden instability of aquifers, and awakening of ancient faults. The Hoover Dam in Boulder City, Nevada collapses when Lake Mead starts to heat up and expand beyond the spillway's capacity. Las Vegas, Nevada is then destroyed when acidic water undermines underground limestone, creating a massive sinkhole. The worst of the seismic events is a massive fault which has opened up under South Dakota, destroying Mount Rushmore in the process.

In the year 2046, a research facility on Mars is suddenly attacked by an unknown assailant. Following a distress call sent by Dr. Todd Carmack, a group of marines, led by Asher "Sarge" Mahonin, is sent on a search-and-rescue mission. A group of soldiers led by Maj. Baker (Bradford Dillman) is ordered to investigate a basement level station which they believed was attacked. After Baker contacts his commander, Gen. Slater (Richard Widmark), they begin to investigate who drove a civilian van into the base. It is revealed to be owned by a scientist named Dr. Bradford Crane (Michael Caine), the only survivor of the attack. Slater orders two helicopters to check for a black mass (revealed to be bees), but the two helicopters are swarmed by the bees and crash, killing the pilots inside. Crane insists to Slater that the base was attacked by the same African killer bees that destroyed the helicopters. Helena Anderson (Katharine Ross), one of the base's doctors, supports Crane's story.
