A series of tornadoes in West Tennessee cripple the Helman-Klein Nuclear Power Plant by damaging a power transformer and a generator. This leaves the plant with very little power to operate. As an operator shuts down non-vital systems, which include the electric pumps, a second tornado hits the plant, damaging the diesel pumps. Meanwhile Campbell Maguire (Daniel Costello), the plant supervisor's young son, is caught in the twisters. His babysitter is killed and he runs away towards the plant on his bike.

A massive meteor shower destroys the orbiting Space Shuttle Atlantis and bombards a swath of land from America's East Coast from South Carolina through Finland. NASA discovers that a rogue asteroid the size of Texas passed through the asteroid belt and pushed forward a large amount of space debris. The asteroid will collide with Earth in 18 days, causing an extinction event that will even wipe out bacteria. NASA scientists, led by Dan Truman, plan to trigger a nuclear detonation 800 feet (240 m) inside the asteroid to split it in two, driving the pieces apart so both will fly past the Earth. NASA contacts Harry Stamper, considered the best deep-sea oil driller in the world, for assistance. Harry travels to NASA with his daughter Grace, to keep her away from her new boyfriend and one of Harry's drillers, A. J. Frost. Harry explains he will need his team, including A. J., to carry out the mission. They agree to help, but only after their list of unusual rewards and demands are met.

A waste disposal company has a Russian nuclear bomb to transport, and an employee decides to save money by concealing it on a freight train. This train is also loaded with hazardous and flammable chemicals, including metallic sodium, which spontaneously ignites on contact with water. The train suffers a brake failure and becomes a runaway heading for Denver. John Seger, a National Transportation Safety Board (NTSB) investigator, boards the train and with the assistance of the railwaymen tries various ways to stop the train. Several ideas are tried, such as coupling a following train to the caboose (the coupling mechanism on the caboose breaks, which also results in the death of one of the train's crew members), a derailing attempt (after it is revealed the catastrophe the chemicals would cause if ignited) in which a helicopter narrowly avoids being hit, and finally, an attempt at manually activating the brakes (via hitting a part of the engine mechanism with a wrench). The final attempt works successfully, but is short-lived. The following rescue train, unaware of the freight's slowing, speeds forward and crushes the caboose (killing an injured crew member in the process). The force disengages the brakes, this time for good, causing the train to speed up once again. Meanwhile, Denver residents are struggling to collect their families and then leave town, despite rioters, looters, and gridlock. Realizing that there is no way to stop it, John and the engineer (who was initially reluctant) abandon the train by jumping off before it can speed up too much.

After a snowboarder inadvertently starts a major avalanche, the moving snowfield uncovers and wakes a prehistoric "snow shark" which had been trapped beneath. Fearing financial loss on what is their busiest event day of the year, the Bikini Snow Day, the Twin Pines management tries to hide news of the missing skiers and sightings of strange creatures. Disaster strikes as the bikini-clad snow bunnies one-by-one become meals for the shark. The avalanche has cut off the roads trapping all within the Twin Pines Valley. The local sheriff allies with snowboarders to track down the monster.

The film follows a pilot and crew of a World War II-era Douglas C-47 Skytrain (the military version of the DC-3) who try to survive after a forced emergency landing in the uncharted wildlands near the Quebec-Labrador border. Le policier Mark Corley est avec son fils Trent dans le métro et assiste à l'invasion de Los Angeles par des extra-terrestres. Audrey, la conductrice de métro reçoit un message l'avertissant de ne pas regarder une lumière bleue. Or Trent, ignorant ce message l'a vu et est hypnotisé. C'est l'intervention de son père qui l'a retenu de toutes ses forces, l'empêchant ainsi d'être aspiré contrairement aux autres personnes qui ont regardées cette lumière. Mark aide ensuite un petit groupe de survivants à quitter la ville envahie par les extra-terrestres mais au cours de leur périple ils sont capturés et enfermés à bord d'un vaisseau spatial alien. Séparé du groupe de survivants, Mark rencontre un extra-terrestre différent des autres, celui-ci se bat du côté des humains qui est en fait Jarrod du film précédent. Mark rencontre ensuite Elaine, la femme de Jarrod, enceinte et sur le point d'accoucher, il l'aide à faire naître leur enfant qui s'avère être une petite fille qui grandit très vite et se révèle avoir des dons. Mark retrouve ensuite son fils qui se fait décerveler par des tentacules hostiles afin de devenir un soldat extra-terrestre, la conductrice de métro et l'aveugle noir et ensemble ils se battent tous contre le chef des aliens. Au cours de la bagarre, l'astronef finit par échouer au Laos. L'aveugle noir succombe à ses blessures tandis que Mark et la conductrice de métro qui tient dans ses bras la petite fille rencontrent deux asiatiques, Sua et Kanya. Ces derniers, un frère et une sœur qui appartiennent au triangle d'or, s'aident mutuellement pour combattre la menace extraterrestre. Ils se réfugient dans un temple bouddhiste où Mark, Audrey et la jeune fille rencontrent un scientifique du nom de Harper. Celui-ci a trouvé un remède contre les effets de la lumière hypnotique dans le sang de la jeune fille. Avec ce remède versé dans une seringue, Mark s'infiltre dans le vaisseau extra-terrestre et parvient à l'injecter dans une bombe extraterrestre qui rend la conscience à tous les humains qui ont été transformés en alien et tue le chef des envahisseurs. Dix ans plus tard, le bébé qui est devenu adulte est à la tête de la résistance humaine, traquant les extra-terrestres jusqu'au confins de l'univers pour les éliminer.
