Following the events of Alien vs. Predator, a Predator ship is leaving Earth carrying Alien facehuggers, and the body of Scar, the Predator that defeated the Alien Queen. A chestburster erupts from Scar's body; it is a new creature that is a hybrid of both species. It quickly matures into an adult Predalien and starts killing all the Predators on the ship. A Predator's weapon fire punctures the hull and the ship crashes in the forest outside of Gunnison, Colorado.

In 2057, the failure of the sun starts a solar winter and threatens Earth. Humanity, in an attempt to reignite it, loads a massive stellar bomb onto a spaceship named Icarus II. The ship is the second and final attempt to save mankind, as the first mission, the Icarus I, was lost seven years previously for reasons unknown.
2005 : to convince French people on the interest of space research and its budget, a contest is organised : a scrach game with millions of scratchcards, where the two winners will receive their ticket for space. They must leave for the French orbital station (which only exists for the film and does not exist in reality) with two professional astronauts and a scientist. The adventure will not happen like expected. One of the contestants, who has cheated to obtain the ticket, appears to be once in space, a dangerous madman seeking for revenge.
The film begins with a Broadway-style number "So Long, and Thanks for All the Fish", sung by the dolphins of the world, who are aware of the Earth's impending doom. At the end, they all jump out of the oceans and into space, leaving Earth for good.
In the 26th century, humanity has left an overpopulated Earth and moved to a new star system, colonizing many planets and moons. The central planets formed the Alliance and won a war against the outer planet Independents—those refusing to join the Alliance. River Tam is among the young people being coercively conditioned by Alliance scientists to be psychic assassins. She is rescued by her brother Simon. Because top government secrets have been inadvertently exposed to River's abilities, an Alliance agent known only as the Operative is tasked with recapturing her.
During a space battle over Coruscant between the Galactic Republic and the Separatist Alliance, Jedi Knights Obi-Wan Kenobi and Anakin Skywalker lead a mission to rescue the kidnapped Supreme Chancellor Palpatine from Separatist commander General Grievous. After infiltrating Grievous' flagship, the Jedi engage Count Dooku in a lightsaber duel, which ends with Anakin killing Dooku at Palpatine's urging. Grievous flees the battle-torn cruiser, which the Jedi crash-land on Coruscant. There, Anakin reunites with his wife, Padmé Amidala, who reveals she is pregnant. Initially excited, Anakin begins to have premonitions of Padmé dying in childbirth.
The newly established P-Fleet travels to a remote region of space. They approach an anomaly, identified as a "maggot hole". On the bridge of the C.P.P. Potkustartti, Captain James B. Pirk (Samuli Torssonen) reminisces about his experiences since the end of the previous film, Star Wreck V: Lost Contact. Pirk was stranded on Earth at the end of the 20th century, his spaceship destroyed, his crew dispersed to avoid changing Earth's history.
In 2004, a satellite detects a mysterious heat bloom beneath Bouvetøya, an island about one thousand miles off the coast of Antarctica. Wealthy industrialist Charles Bishop Weyland (Lance Henriksen) discovers through thermal imaging that there is a pyramid buried 2000 feet beneath the ice. Weyland wants to claim it for his multinational communications company, Weyland Industries, and assembles a team of experts to go investigate. The team includes archaeologists, linguistic experts, drillers, mercenaries, and a guide named Alexa Woods (Sanaa Lathan).

After escaping the dark planet, Richard B. Riddick has been in hiding for five years, evading most of the bounty hunters and mercenaries that are set to capture him because of his high price on his head. His latest hideout is a Planet U.V., a world lit only by ultraviolet light.
Shortly after escaping the planet from Pitch Black, Riddick, Jack, and the Imam are picked up by a Mercenary spacecraft. Although Riddick attempts to conceal his identity from the mercenaries by impersonating William J. Johns (in Pitch Black) over the intercom, they quickly voice-print and identify him.
On a planet inhabited by Arachnids, a squad of soldiers find themselves pinned down and surrounded on all sides by Arachnid forces—even with their new laser gun technology and assistance from psychic soldiers, the Arachnid assault overwhelms them. General Jack Shepherd (Ed Lauter) decides to make a last stand with four of his best soldiers to allow the majority of his surviving troops to escape. The plan works and the soldiers escape, including Sergeant Dede Rake (Brenda Strong), psychic Lieutenant Pavlov Dill (Lawrence Monoson), Private Jill Sandee (Sandrine Holt) and her lover Private Duff Horton (Jason-Shane Scott), and Private Lei Sahara (Colleen Porch). Despite reaching relative safety, the team is whittled down by deadly storms and arachnid ambushes—including the only member of the platoon with a radio, Corporal Thom Kobe (Brian Tee). Lieutenant Dill is unable to command his soldiers as he receives traumatic visions of utter annihilation. He takes his anger out on Private Sahara, who is revealed to have been psychic but lost reliable control of her psychic abilities during puberty.
The movie begins at a place which appears to be Nevada's legendary Area 51. A visiting general is led down into an underground complex where he is shown a captured alien. The alien resembles a chubby Vulcan in a cowboy costume, and greets the general with a "What are you looking at so stupidly? (Sounds better in German)".
