Bruce Wayne and Lex Luthor are both nominated for the Man of the Year award, and Wayne wins. As he is making his speech, the Joker breaks in with the Riddler, Harley Quinn, the Penguin, Two-Face, Poison Ivy, Bane, Catwoman, and steals the award, as well as money and gems. Batman arrives and stops everyone except the Joker, who escapes on his boat, but Robin's helicopter picks up Batman. When the rope holding Batman is broken, he calls in the Batwing and defeats the Joker. Meanwhile, Luthor is running for president, but his poll figures are terrible. He learns that the Joker knows how to produce more Kryptonite, and can make a gas that makes people love him, which will help Luthor win the election and defeat Superman. He breaks the Joker out of Arkham Asylum and promises him the use of Luthor's De-Constructor weapon to defeat Batman by dismantling all his gadgets and vehicles.

Four isolated astronauts in the lunar mining base Ark suffer a meteor storm. While inspecting the damage caused by the meteors, astronaut Ava Cameron discovers spores contained in one of the fragments and brings them back to the base for investigation. The medical officer discovers that these spores can grow rapidly, and in the process Ava is contaminated with them. Shortly afterward, Ava shows evident signs of a rapidly progressing pregnancy and, a few hours later, she goes into labor. The life form escapes the lab, and none of the others believe Ava's stories; they instead attribute her pregnancy to a cyst. The alien stalks crew member Johns, eventually taking his shape and killing him. Using notes posthumously left by Johns, Ava and Col. Brauchman attempt to kill the alien before it can kill them. Eventually, Ava and Brauchman prepare to abandon the base in an escape pod, but it is hijacked by the alien. Ava and Brauchman, having expended most of the base's remaining power to ready the escape pod, are resigned to their fates until a rescue ship arrives from Earth. Brauchman sends a message to Earth from the rescue ship, warning them to kill whatever they discover in the escape pod, but it's revealed that the alien has escaped.

Not long after Megatron's demise and the restoration of Cybertron, the Autobots celebrate as Bumblebee is promoted to warrior class by Optimus Prime. The festivities end, however, when Optimus sets out on a journey to find the AllSpark, the source of new life on Cybertron, and takes Wheeljack with him to find it so that new Transformers can come into being. Ultra Magnus is left in charge in Prime's absence to hunt down the missing Starscream, Shockwave, and Predaking with the other Autobots. Meanwhile on Earth, at the bottom of the ocean, Megatron's consciousness is reawakened by Unicron, who seeks to destroy his arch-enemy Primus, the very core of Cybertron, and requires Megatron's body to do so. Unicron reformats Megatron into a body with new upgrades before heading to Cybertron. In the meantime, Ultra Magnus and Smokescreen continue to search for the fugitive Decepticons in the Sea of Rust, but are soon attacked by the Predacons Skylynx and Darksteel. After a brutal fight, Magnus is severely damaged and Smokescreen barely makes it through the space bridge with him. The damage is so critical that the Autobots are forced to call in Ratchet from Earth for assistance while the Autobots deduce that the two new Predacons must be creations of Shockwave. Meanwhile, Starscream and Shockwave are revealed to have restarted "Project: Predacon" and plan to create an army with Skylynx and Darksteel being their first creations.

The Asgardian Loki encounters the Other, the leader of an extraterrestrial race known as the Chitauri. In exchange for retrieving the Tesseract, a powerful energy source of unknown potential, the Other promises Loki an army with which he can subjugate Earth. Nick Fury, director of the espionage agency S.H.I.E.L.D., and his lieutenant Agent Maria Hill arrive at a remote research facility during an evacuation, where physicist Dr. Erik Selvig is leading a research team experimenting on the Tesseract. Agent Phil Coulson explains that the object has begun radiating an unusual form of energy. The Tesseract suddenly activates and opens a wormhole, allowing Loki to reach Earth. Loki takes the Tesseract and uses his scepter to enslave Selvig and a couple of agents, including Clint Barton, to aid him in his getaway.

He combats serious crimes, rescuing 13-year-old Carrie Kelley, but now struggles with the physical limitations of age.

The Justice League, with assistance from Cyborg, stop the Royal Flush Gang as they attempt to rob a diamond vault using complex technology that allows them to pass through solid objects. Wonder Woman uses her lasso of truth on the leader to find out who gave them the technology. The leader, despite being under the influence of the lasso, says that he doesn't know who gave them the technology. Martian Manhunter uses his mental powers to scan the minds of each member of the gang, none of them know the origin of the device. Meanwhile, Vandal Savage plots to exterminate the greater part of the human population and start a new civilization, having discreetly given the technology to the Gang in order to test it. To ensure that the Justice League is unable to stop him, Savage hires Mirror Master, who hacks into the Batcomputer and steals contingency plans devised by Batman to incapacitate his League teammates should they ever go rogue. When Mirror Master asks if he wants him to find Batman's true identity, Savage declines stating that he already knows the true identity of Batman. Savage assembles Mirror Master and a group of other supervillains (consisting of Bane, Cheetah, Ma'alefa'ak, Star Sapphire, and Metallo) with personal vendettas against the heroes and pays them to simultaneously attack the members of the League using the stolen plans, albeit altered to be lethal. When the supervillains agree with Savage's plan, he welcomes them to the Legion of Doom.

On an asteroid, the Terran Federation's Fort Casey is crawling with bugs. The starship Alesia begins to deploy its Mobile Infantry troopers, by dropship, to seize and control the hangar and rescue any survivors. Lieutenant Daugherty's 'Alpha' team lands and immediately engages bugs, fighting through to rendezvous with the surviving Fort Casey troopers. After setting explosives charges, the troopers head to the starship John A. Warden for evacuation, only to see it leave dock without them – Minister Carl Jenkins has commandeered the Warden from Captain Carmen Ibanez, sending her to Alesia. Before leaving, Jenkins orders that Major Henry "Hero" Varro, the commander of Fort Casey's K-12 troopers, be escorted to Alesia as a prisoner. Alesia docks with Fort Casey for emergency evacuation of the surviving troopers, and the Fort Casey asteroid is successfully destroyed.
