Ryder spends his time in town reading the Bible while drinking straight tequila sans salt and lime. Ryder talks to J.J.'s sister Nancy (Kateri Walker) who says that J.J. drowned in a river, but J.J.'s teenage son Junior (John D. Montoya) doesn't believe that. Local businessman John Reno (Matthew Tompkins) introduces himself to Ryder and tells Murphy (Charles Solomon Jr.), one of his employees, to keep an eye on Ryder. Dawes (Quinn), an architect of government policy for allotment of Indian lands to individual households to force adoption of subsistence farming; and Red Cloud (Tootoosis), whose decision to make peace with the American government and go to a reservation disturbed Sitting Bull.

In 1889, the site that would become Perfection Valley is home to the town of Rejection Valley. The inhabitants are completely dependent on the income from a nearby silver mine, when a hot spring causes Graboid eggs to hatch, resulting in the death of 17 miners. The mine's owner is Hiram Gummer, great-grandfather of Burt Gummer (Michael Gross). Hiram is a direct opposite of his descendant: he is a cold, lofty, well-mannered businessman with no experience in weapons or in any physical activity whatsoever (except bicycle riding, which quickly proves useless on the harsh terrain). He arrives in town to fix the problem, but finds he is in way over his head dealing with the larvae-like Graboids, which the town has dubbed "Dirt Dragons", when they attack his camp one night. One of his companions, Juan, kills one with a pick-axe, and the group barely gets away.

The film opens with Eagle Boy, a young man who is on a vision quest. It then cuts to the present, where a 17-year-old Lakota named Shane Chasing Horse is living on the Pine Ridge reservation. He is in trouble because he owes some money to a local gang—money he used to buy a beautiful ring for Mae Little Wounded, a girl he likes. Meanwhile, his mother asks him to drive his grandfather, Pete Chasing Horse, a storyteller, down to the powwow. Shane is reluctant. However, when the gang comes after him, Shane changes his mind and heads out to the powwow with his grandfather, who agrees to give him his truck once they reach the powwow. Grandfather tells Shane the story of a young Lakota man who tries to win the hand of Bluebird Woman. He also tells the story of how a thunder spirit falls in love with a Mohawk woman and brings her up into the ethereal world of Sky Woman, and of how she raised their son back in her village until he was struck by one of the villagers and brought back to live with his father.

It's been two years since Jesse saved and freed his orca friend, Willy. Jesse, now a teenager, has since been adopted by his foster parents, Glen and Annie Greenwood. Jesse and his adoptive parents are preparing to go on a family camping trip to the Pacific Northwest. Before they leave town, however, Dwight, Jesse's former social worker, shows up to inform them that Jesse's biological mother, who abandoned him 8 years ago when Jesse was 6, was found in New York City, but has died and left behind her other son, Jesse's 8 year-old half-brother named Elvis (Francis Capra). Elvis is morose, overly talkative, and mischievous, and he is also prone to telling lies and easily gets on Jesse's nerves. He is invited on their trip to San Juan Island so that he and Jesse might get to know one another.
