Crop blight has made growing food on Earth nearly impossible, threatening the existence of humanity. It has been four years since the events of the first movie. Seventeen-year-old Sean Anderson (Josh Hutcherson) is caught by the police after a brief chase on his dirtbike which ended with him driving into a swimming pool while trying to evade them. Minutes later, his stepfather Hank (Dwayne Johnson) arrives where a police officer (Stephen Caudill) who is friends with Hank tells him that Sean had broken into a remote satellite research center. The police officer also tells Hank that he has talked Mr. and Mrs. McGillicutty (the owners of the swimming pool) out of pressing charges. Hank takes Sean home where his mother Elizabeth (Kristin Davis) is not pleased with his actions or the fact that he and Hank don't get along well.

The film opens with J. Edgar Hoover in his office during his later years. He asks that a writer, known as Agent Smith, be let in, so that he may tell the story of the origin of the FBI for the sake of the public. Hoover explains that the story begins in 1919, when A. Mitchell Palmer was Attorney General and Hoover's boss at the Justice Department. Palmer suffers an assassination attempt, but is unharmed when the bomb explodes earlier than intended. Hoover recalls that the police handling of the crime scene was primitive, and that it was that night that he recognized the importance of criminal science. Later, Hoover visits his mother, Anna Marie, and tells her that Palmer has put him in charge of a new anti-radical division, and that he has already begun compiling a list of suspected radicals. He leaves to meet Helen Gandy, who has just started as a secretary at the Justice Department. Hoover takes Gandy to the Library of Congress, and shows her the card catalog system he devised. He muses about how easy it would be to solve crimes if every citizen were as easily identifiable as the books in the library. When Hoover attempts to kiss her, she recoils. Hoover gets down on his knees and asks her to marry him, citing her organization and education, but his request is once again denied. However, Gandy agrees to become his personal secretary.

On assignment in Thailand, French television journalist Marie Lelay (Cécile de France) is shopping for souvenirs for her lover's children. She finds a stand where a mother and her daughter work; they sell gifts to Marie for a dollar. Her lover Didier (Thierry Neuvic) looks over the balcony and witnesses the 2004 Indian Ocean tsunami coming into shore. It hits as Marie watches from a distance. She grabs hold of the girl and runs away from the shore but is quickly swallowed by the wave. Pulled lifeless from the water, she is resuscitated by rescuers but is left for dead. She gasps back to life after having a near-death experience in which she sees a vision of human figures inhabiting a realm of light, among them the silhouettes of the mother and daughter holding hands. Marie and Didier are soon reunited as the disaster subsides and they return to Paris. Marie's experience, however, interferes with her work performance to the point that Didier (who is also her producer) sends her on a leave of absence to write the book they've discussed, which would add to her prestige.

In Los Angeles in 1928, single mother Christine Collins (Jolie) returns home to discover her nine-year-old son, Walter (Gattlin Griffith), is missing. Chuck Levine, a womanizing bachelor, and Larry Valentine, a widower struggling to raise his two children, are two veteran New York City fire fighters. During a routine sweep of a burned building, a segment of floor collapses on Chuck. However, Larry quickly shields him from the falling debris, saving his life. Later, he and Chuck wake up in a hospital, where Chuck vows to repay Larry in any way possible. This incident serves as a catalyst for Larry's epiphany: death is both inevitable and unpredictable. This prompts him to significantly increase his life insurance policy, but he runs into difficulties naming his children as primary beneficiaries in his policy. He is told he should get remarried so his new spouse could be the primary beneficiary; however, it doesn't specify who he has to marry. Inspired by a newspaper article about domestic partnerships, Larry asks Chuck to enter a civil union with him. Although Chuck declines at first, he is reminded of his debt to Larry and finally agrees, entering a domestic partnership and becoming Larry's primary beneficiary in the event of his death. To their dismay, however, New York City investigators soon arrive to inquire about their abrupt partnership, under suspicion of fraud. Chuck and Larry decide to enlist the help of lawyer Alex McDonough, played by Jessica Biel, who suggests they get married and move in together to prove they're committed. Chuck reluctantly agrees. The pair soon travel to Canada for a quick marriage (so quick they use a nearby homeless person as the best man) and begin living together.

Beck (Dwayne "The Rock" Johnson) is a "retrieval expert", a bounty hunter who collects debts for a man named Walker (William Lucking). He is dispatched to a nightclub to retrieve a championship ring from a football player, and after doing so is assaulted by one of Walker's other collectors. Angry, he confronts Walker and tells him that he wants out of the business. Walker talks him into one last bounty - retrieve Walker's son Travis (Seann William Scott) from a small mining town in Brazil and Walker will give him enough money to open his own restaurant. Beck accepts and leaves for Brazil. When Beck arrives in the town of El Dorado he meets with the man running the mining operation, Mr. Hatcher (Christopher Walken). Hatcher gives Beck his blessing to grab Travis, but reneges when he finds out that Travis has discovered a missing golden artifact called "El Gato do Diabo". Beck confronts Hatcher and his men in the local bar and leaves with Travis. On the way back to the airfield, Travis forces their Jeep off the road and into the jungle. There he tries to escape but is re-captured by Beck. After an unfortunate encounter with some local monkeys, the two find themselves in the camp of the local resistance movement.
