Will Rodman, a scientist at the biotechnology company Gen-Sys, is testing viral-based drug ALZ-112 on chimpanzees to find a cure for brain ailments such as Alzheimer's disease. The drug is given to a chimpanzee, Bright Eyes, greatly increasing her intelligence. However, when Will is presenting 112 to his boss and uses Bright Eyes as an example, she is forced from her cage, goes on a rampage, and is killed. Will's boss Steven Jacobs terminates the project and orders chimp handler Robert Franklin to euthanize the chimps. After doing as ordered, Franklin discovers that Bright Eyes had recently given birth and understands the reason why she was disturbed. He convinces Will to save the baby chimp's life by taking him home temporarily. Will's father Charles, who is suffering from Alzheimer's, names the chimp "Caesar", in reference to William Shakespeare's play Julius Caesar, from which he can, despite his deteriorating mental condition, cite long passages from memory. Will learns that Caesar has inherited his mother's high intelligence (the 112 virus passing to him in utero) and decides to raise him, working from home and observing his behavior in hopes that he can get the project restarted. Three years later, Will introduces Caesar to the redwood forest at Muir Woods National Monument. Meanwhile, with Charles' condition rapidly deteriorating, Will treats him with ALZ-112 and he is restored to better-than-original cognitive ability.

George Henderson (John Lithgow) is returning home with his family from a camping trip when they hit something with the family station wagon. George investigates, and discovers to his horror and awe, that they had hit a Sasquatch. Deciding to take the creature home, George does so, strapping it to the roof of the car. Meanwhile, a mysterious hunter has been tracking the creature and discovers the Hendersons' license plate, which fell off when they hit the creature. At home, curiosity gets the best of George, and he goes out to the garage to examine the creature. Much to his shock, the creature was not dead and has since disappeared. He hears noises from his kitchen and sees the creature, it has knocked over the fridge in its attempt to find food. After waking the whole house, the family realizes that the creature is friendly and kind. George has a change of heart, at first he wished to make money from the creature, but now decides to take him back to the wild. Naming the creature "Harry", George tries to lure him into the station wagon, but Harry believes that the Hendersons mean him harm and instead he disappears.

After the mysterious failure of the Discovery One mission to Jupiter in 2001, which resulted in the deaths of four astronauts and the disappearance of David Bowman, the fiasco was blamed on Dr. Heywood Floyd, who resigned his position as head of the National Council for Astronautics. While an international dispute causes tensions between the United States and the Soviet Union, both nations prepare space missions to determine what happened to the Discovery. Although the Soviet ship, the Leonov, will be ready before the American spacecraft Discovery Two, the Soviets need American astronauts to help board the Discovery and investigate the malfunction of the ship's sentient computer, HAL 9000, which caused the disaster. The US government agrees to a joint mission when it is determined that Discovery will crash into Jupiter's moon Io before Discovery Two is ready. Floyd, along with Discovery designer Walter Curnow and HAL 9000's creator Dr. Chandra, joins the Soviet mission.

Professor Alfred Kinsey is being interviewed about his sexual history. Interspersed with the interview, are flashbacks from his childhood and young-adulthood. The young child years show his father, a lay minister, denouncing modern inventions as leading to sexual sin, then in early adolescence, humiliating him in a store by denouncing its keeper for showing him cigarettes, while his adolescence shows his experiences as a Boy Scout and a late teenage scene shows Kinsey disappointing his father by his chosen vocational intentions. It then shows adult Kinsey teaching at Indiana University as a professor of biology lecturing on gall wasps. Kinsey falls in love with a student in his class, whom he calls Mac, and marries her. Consummation of their marriage is difficult at first, because of a medical problem Mac has that is fixed easily with minor surgery, after which it is shown that she has an equally intense sexual appetite as her husband. Meanwhile, at the University, Professor Kinsey, who is affectionately called "Prok" by his graduate students, meets with students after hours to offer individual sexual advice. Later, in a fictional scene where his mother has just died and Alfred Jr. is back at his parents home with grieving friends and relatives, ex. his sister being too fat and thus unattractive to get a husband and his brother as a possible early boomerang generation man who moved back home after losing his business, Kinsey shocks his father by telling his "big secret": that he's doing a sex survey and want his father to contribute his own sexual history to it.

In 1959, Michael Courtland (Robertson), a New Orleans real estate developer, has his life shattered when his wife Elizabeth (Bujold) and young daughter Amy are kidnapped. The police recommend that he provide the kidnappers with a briefcase of shredded blank paper instead of the demanded ransom, as the kidnappers will then be more likely to surrender when cornered, rather than attempt to escape with cash in hand. Courtland agrees to this plan. This leads to a bungled car chase in which both kidnappers and victims are killed in a spectacular explosion. Courtland blames himself for the deaths of his wife and daughter.
