Village of the Giants takes place in fictional Hainesville, California. After crashing their car into a roadblock during a rainstorm, a group of partying, big-city teenagers (Fred, Pete, Rick, Harry, and their girlfriends Merrie, Elsa, Georgette and Jean) first indulge in a vigorous, playful mud-wrestling fight, then hike their way into town. Fred remembers meeting a girl from Hainesville named Nancy, and they decide to look her up.

The story involves the people of Mars, including Momar ("Mom Martian") and Kimar ("King Martian"). They're worried that their children Girmar ("Girl Martian") and Bomar ("Boy Martian") are watching too much Earth television, most notably station KID-TV's interview with Santa Claus in his workshop at the North Pole. Consulting the ancient 800-year-old Martian sage Chochem (a Yiddish word meaning "genius"), they are advised that the children of Mars are growing distracted due to the society's overly rigid structure; from infancy, all their education is fed into their brains through machines and they are not allowed individuality or freedom of thought.

Professor Calculus on (B&W) TV broadcasts an appeal to help end world hunger. He receives many letters and parcels and among them a blue orange which can grow in desert conditions (and glows in the dark) from Professor Zalamea, but no letter of explanation. That night, two thieves break into Marlinspike Hall and steal the blue orange. Professor Ned Brainard's discovery of Flubber has not quite brought him or his college the riches he thought. The Pentagon has declared his discovery to be top secret and the IRS has slapped him with a huge tax bill, even if he has yet to receive a cent. He thinks he may have found the solution in the form of "Flubbergas," (the "son" of Flubber) which can change the weather. His wife Betsy becomes fed up with all the stress and starts separating from him, and the professor's old rival Shelby starts trying to woo her again. Brainard's experiments continue, by making it rain inside people's houses, as well as in Shelby's car too while he's driving, which causes him to get into an accident with a police car. It also helps Medfield College's football team to win a game, but it also has one unfortunate side effect: It shatters glass, which eventually places Brainard on the lam. At home, his wife Betsy is jealous of the attention lavished on him by an old high school girlfriend. On trial, Ned's future seems hopeless, until a farmer shows the court that his crops grew extra large because of Ned's experiment, which the farmer names "Dry Rain", and the professor is acquitted, and he and Betsy are reunited.

The Stooges are TV actors who are trying to sell ideas for their animated television show The Three Stooges Scrapbook. Unfortunately, their producer does not like anything. He gives the boys ten days to come up with a gimmick or their show will be canceled. In the meantime the Stooges lose their accommodation when they are caught cooking in their room because Curly-Joe turned up the TV-disguised refrigerator way too loud. The only affordable accommodation that will allow cooking is found in an advertisement in a newspaper. The home belongs to Professor Danforth (Emil Sitka) and it resembles a castle.

The film opens with a parody credit of “R.I. Diculous Presents.” Private Philbrick and Private Penn are stuck in monotonous assignments at Fort Nicholson, a U.S. Army base near the Nicholson Mesa. The privates are assigned to a scouting mission that requires the inspection of a newly discovered cavern that was located near the base. Philbrick and Penn are part of an expeditionary squadron, but become separated from their fellow soldiers. The privates are attacked by seven-feet-tall vegetable-like creatures that take them into the cavern, which is actually an alien base commanded by two statuesque women from the planet Kalar. The alien women, Dr. Puna and Professor Tanga, reveal that they arrived on Earth with the goal of conquering the planet. Philbrick and Penn find that their fellow soldiers have been placed in suspended animation by the aliens. Philbrick eventually discovers that kissing Puna leaves her temporarily powerless, allowing him and Penn to escape from the cavern and its inhabitants. After an encounter with a hostile American Indian band, the two soldiers race back to their base to rally a defense of the Earth against the Kalar aliens. They succeed in saving the Earth by prematurely launching the alien spaceship, but are captured by the aliens. However, Puna convinces Tanga not to kill them as they have no way of returning home now and they need to rely on the two soldiers. Tanga accepts this, kisses Penn and the sparks fly. At the end of the film, the soldiers receive medals for their actions and they drive away with the aliens, now their wives.

Professor Brainard (pronounced BRAY-nerd) is an absent-minded professor of physical chemistry at Medfield College who invents a substance that gains energy when it strikes a hard surface. This discovery follows some blackboard scribbling in which he reverses a sign in the equation for enthalpy to energy plus pressure times volume. Brainard names his discovery Flubber, which is a portmanteau of "flying rubber." In the excitement of his discovery, he misses his own wedding to Betsy Carlisle, not for the first time. Subplots include another professor wooing the disappointed Miss Carlisle, Biff Hawk's ineligibility for basketball due to failing Brainard's class, Alonzo Hawk's schemes to gain wealth by means of Flubber, the school's financial difficulties and debt to Mr. Hawk, and Brainard's attempts to interest the government and military in uses for Flubber.
