The film opens in a rundown pigeon shop in New York City where an old man feeds them. He then sends one pigeon away. It flies high and lands in a skyscraper off the office window of a psychologist who is conducting a session with her client Nirupama (Pooja Kumar), a nuclear oncologist, who begins to confide that hers was a marriage of convenience that provided a safe haven for pursuing her PhD in the U.S.A. for past three years and that her husband Vishwanath alias Viz (Kamal Haasan) is a middle-aged Kathak teacher. She is also put off by Viz's effeminate bearing and is attracted to her boss, Deepankar (Samrat Chakrabarti). Doubting whether her husband has secrets of his own, she hires a private investigator to tail him to probe grounds for divorce. She learns from the private investigator that Viz is a Muslim. In a sudden turn of events, the investigator is killed in a sea-side warehouse by Farukh, a prominent member of the terrorist outfit led by Omar (Rahul Bose). A diary on him gives away Nirupama and the terror group led by Farukh nabs the couple. Deepankar is later killed by Farukh's men.

The movie is about the journey of a Malayali youth Anwar (Prithviraj) into the clutches of anti-social elements. The protagonist has another hidden agenda in joining the terrorist outfit. The movie opens with the visuals of Coimbatore bomb blast and the introduction of a special team under Stalin Manimaran (Prakash Raj) who arrests Babu Sait (Lal), a local community leader as a suspect in the bomb blast case. Meanwhile, Anwar a Muslim youth is arrested while passing on with some Hawala money and is sent to jail with Babu Sait and his team. Anwar performs his Namaaz daily five times. He is also fascinated by the terrorist activities of Babu Sait. Babu Sait helps Anwar in getting a bail and lures him to his activities. Anwar is attracted towards Terror acts and even successfully terminates two local drug dealers. Soon he becomes the most trusted and obedient right hand of Babu Sait. Anwar succeeds in planting a bomb in the police Headquarters and is soon introduced to Basheer Bhai (Sampath Raj), who selects him to spearhead another big, but dangerous project of chain blasts. Their plans were to plant a series of chain blasts in Mumbai. Though Anwar goes on with their plans, he has a haunting flashback, which forms the twist in the story. Babu Sait Shows the pictures of the coimbatore blast, which diverts Anwar to his flashback. The Flashback goes like this: Anwar and his family is a family that lives in a rural area of Palakkad. Anwar, an NRI returns from America for his sister's wedding. There he meets his sister's best friend Ayesha (Mamta Mohandas), and falls for her. His family knows about this and proposes to her. She accepts. But when they go out for shopping to Coimbatore, Anwar goes out of the cloth shop for refreshing and a sudden blast happens, killing the whole family except him. Meanwhile, Ayesha is arrested & then Anwar goes out to Stalin for her bail. But he refuses and tell it could not be done owing to lack of proof. He then tells Stalin that he will assist in the discovery of the terrorists, which lead to the present part of the story. Both of them have a secret meeting about the bomb blasts planned by Babu Sait & Co. Stalin brings Ayesha so that they could meet after a long time. When Babu Sait's Men arrives, Stalin tells Anwar to act as if they were having a fight, and one of the Babu Sait's men shoot Stalin, hereby killing, thinking that Anwar was having a fight. But after that, Anwar was given the big responsibility of transporting the deadly terrorists to Mumbai, through a ship containing full of explosives & weapons. Anwar at first made them think that he was on their side, but soon he blasts the ship by firing on it and killing all of the terrorists. Babu Sait becomes furious, that Anwar cheated them. When Anwar says about his parents, their flashbacks, which Babu Sait commits suicide. Anwar then calls the phone of Stalin which is under the police custody. He tells that the mission is over. After that it is narrated that Stalin & his colleague got bravery awards but no one has recognised the near-death battle Anwar has played. The film ends when both Anwar & Ayesha are in a quiet place, living together in a small house. The end-credits rolls with the "Njan" song.

Following a tip from a small time lodge owner (Sadique), the ATS conducts a search at the rooms where a group of suspicious youths stayed. Baba Kalyani IPS (Mohanlal), the head of ATS M3 division finds certain vital clues, which he wants to follow after. Upon the permission from Bose Ninan (Venu Nagavally), the IG of police, Baba Kalyani takes arrives in Kochi. He is posted in Law & Order department as undercover with Godwin Joseph (Biju Menon) and a couple of ATS officers assisting him. All his men were newly inducted IPS officers. At Kochi, Kalyani clashes with advocate Ashokan (Murali) and Advocate Madhumitha (Mamta Mohandas), his daughter, who was his ex-girlfriend. A bundle of counterfeit currency is found at a local bank, which was transferred from the account of a charity organization run by Sait Isra Mohammed Haji(Saikumar), a respected businessman. Baba Kalyani reaches out the residence of Isra Mohammed at the same night, Isra denies any knowledge about any hawala dealings in the state. The cash was transferred from the account by Babur (Indrajith Sukumaran), Isra Mohammed's son-in-law, who is also a college lecturer. Babu is king-pin of a terror organization in the state. He along with a bunch of young men had secretly undergone Jihadi training in Pakistan and is planning a massive explosion. But unaware of this, Isra supports him thinking Babu is a normal college lecturer busy with his own life. One morning Isra arrives at Baba Kalyani's residence informing about a group of suspicious young men recently seen at the nearby mosque. He also adds that the Muslyar of the mosque has some doubts regarding their activities. Baba Kalyani, along with Godwin and their group conducts a raid at the house and gathers vital information. The house gets exploded, signing the storage of inflammable explosives. Baba Kalyani, from the prints, maps and photographs concludes that their next target is Palani, a divine pilgrimage center in South India. He arrives at Palani along with his team, where meets up Raghupathi (Siddique), the IG of Tamil Nadu police. With the support of local police, Baba seize the trucks in which the explosives were stored. Baba sends Isra Mohammed as a negotiator to Babu who was hiding along with a group of Jihadis. But unwilling to give up the plan,Babu decides to shoot down Isra. The ATS team conducts a commando operation and shoots down the jihadis aborting their plan.

The filim begins with Major Rajendran (Suresh Krishna) being killed by the Pakistani terrorists in the Indo-Pak border and the war between India and Pakistan begins. Pakistani Army led by General Jaffer Khan (Mukesh Rishi) sends a battalion to capture a village on the Indian side of the Line of Control. Indian Army Brigadier Nayar (Captain Raju) sends the Madras Regiment to recapture the village. Madras Regiment contains Lt.Col Sharath Chandran (Prabhu), Captain Gopinath (Dileep), Major Prabhakar (Saikumar), Captain Kabir (Siddique), Captain Vijayan (Vijayaraghavan), Havildar Kurian (Jagadish), Private Basheer (Kalabhavan Mani), Naik Haneefa, Havildar Prashanthan, Naik Kunjunni (Machan Varghese), Captain Hema (Indraja) and Private Shankar. They recaptured the village after a fierce gun battle that killed all the Pakistani soldiers. Prabhakar and Kunjunni died during this battle. Jaffer Khan was angered by this defeat and hatched a plan to capture the entire Madrasi Regiment alive. He calls Colonel Mushtaq Muhammad, an ISI agent in the Indian Army and pays him 5 crores rupees for capturing the Madras Regiment.
