Une attaque suicide tue 15 personnes dans un supermarché de Kansas City. L'enquête conclut que les kamikazes ont été aidés par des passeurs de clandestins à la frontière américano-mexicaine, une région aux mains des trafiquants de drogues. En mission à Djibouti et en Somalie, Matt Graver est à nouveau envoyé dans cette région, pour une mission orchestrée dans l'ombre par la CIA. Matt fait une nouvelle fois appel à Alejandro Gillick, le sicaire avec lequel il a lutté contre le cartel de Juárez. Sous les ordres non officiels du Secrétaire à la Défense, Matt doit créer une guerre entre les cartels pour que ces derniers s'autodétruisent. Après avoir assassiné un avocat du gang des Matamoros à Mexico, Gillick et Matt kidnappent Isabela, la fille du chef de cartel Carlos Reyes, lors d'une opération sous fausse bannière. Earl Stone est un paisible horticulteur âgé de plus de 80 ans, vétéran de la guerre de Corée. In 2013, Earth's coastal cities come under attack from Kaijus, colossal beasts that periodically emerge from a dimensional portal on the Pacific Ocean floor called "The Breach." To fight them, the Pacific Rim nations build the Jaegers, equally colossal humanoid war machines. Each Jaeger is controlled by two or more pilots whose brains are linked, called "drifting" to share the heavy mental load of operating the machine. The Jaegers are initially effective, but many are destroyed as the Kaijus grow more powerful and their attacks become more frequent. In 2025, the participating governments deem the Jaeger program unsustainable and discontinue it in favor of building defensive coastal walls. The four remaining Jaegers are redeployed to Hong Kong to protect the coast until the walls are completed. Jaeger commander Stacker Pentecost resolves to make a last-ditch attempt to end the Kaiju threat by destroying The Breach with a nuclear weapon, even though past nuclear strikes on the portal have been unsuccessful.

On November 4, 1979, Iranian activists storm the United States embassy in Tehran in retaliation for President Jimmy Carter giving the Shah asylum in the U.S. during the Iranian Revolution. More than 50 of the embassy staff are taken as hostages, but six avoid capture and hide in the home of Canadian ambassador Ken Taylor. With the escapees' situation kept secret, the U.S. State Department begins to explore options for exfiltrating them from Iran. Tony Mendez, a U.S. Central Intelligence Agency exfiltration specialist, is brought in for consultation. He criticizes the proposals, but is at a loss when asked for an alternative. While on the phone with his son, he is inspired by watching Battle for the Planet of the Apes and begins plans for creating a cover story for the escapees: that they are Canadian filmmakers who happened to be in Iran scouting exotic locations for a similar science-fiction film.

Michael Kovak (Colin O'Donoghue), disillusioned with his past job as a mortician, decides to enter a seminary school and renounce his vows upon completion, thereby getting a free college degree. Four years have passed, and Michael is being ordained to the rank of deacon at the seminary. After his ordination, he writes a letter of resignation to his superior, Father Matthew, citing a lack of faith. Father Matthew (Toby Jones), apparently wanting to talk to Michael, attempts to catch up to him on the street. He trips as he steps over a curb, causing a cyclist to swerve into the path of an oncoming van. The young cyclist, Sandra (Marija Karan), is critically injured. Seeing Michael's clerical garb, she asks him for absolution before her last breath. Initially hesitant, Michael is unable to refuse, comforting her and performing a blessing ritual to absolve her of her sins. Seeing how calmly Michael handled the situation, Father Matthew tells Michael that he is called to be a priest despite his resignation. He also tells Michael that with the rise in demonic possessions every year, the Church needs more exorcists and says that he has the potential to become one. Father Matthew wants to send him to the Vatican in Rome, so he can attend an exorcism class taught by his friend Father Xavier (Ciarán Hinds). Michael finally accepts after Father Matthew tells him that the Church might convert his scholarship into a student loan that would cost $100,000 if his immediate resignation stood. If Michael attends the exorcism class and still wants to resign afterwards, then they will discuss matters (hinting that he may be free to leave).

On assignment in Thailand, French television journalist Marie Lelay (Cécile de France) is shopping for souvenirs for her lover's children. She finds a stand where a mother and her daughter work; they sell gifts to Marie for a dollar. Her lover Didier (Thierry Neuvic) looks over the balcony and witnesses the 2004 Indian Ocean tsunami coming into shore. It hits as Marie watches from a distance. She grabs hold of the girl and runs away from the shore but is quickly swallowed by the wave. Pulled lifeless from the water, she is resuscitated by rescuers but is left for dead. She gasps back to life after having a near-death experience in which she sees a vision of human figures inhabiting a realm of light, among them the silhouettes of the mother and daughter holding hands. Marie and Didier are soon reunited as the disaster subsides and they return to Paris. Marie's experience, however, interferes with her work performance to the point that Didier (who is also her producer) sends her on a leave of absence to write the book they've discussed, which would add to her prestige.

By moonlight, three bodies float to the surface of the Western Massachusetts stretch of the Connecticut River. At South Station, Boston, police homicide detective Thomas Craven (Mel Gibson) picks up his daughter, Emma (Bojana Novakovic), coming home to visit. She vomits while getting into the car. At home, as Craven prepares dinner, Emma's nose starts to bleed, she vomits again, and becomes frantic, saying that she needs to see a doctor and tell Craven something.
