In the last days of World War II in Europe, Captain America, due to enhancement by a "Super-Soldier Serum", prevents the Nazis from launching an intercontinental missile. They are also soon revealed to be shape-shifting extraterrestrials led by one acting as SS officer Herr Kleiser. The exploding missile knocks the Captain out and he falls into the icy waters of the North Atlantic, presumed dead. 60 years later, Captain America is found and revived by a S.H.I.E.L.D. team led by General Nick Fury. Bruce Banner and Betty Ross lead a team of scientists working to recreate the Super-Soldier Serum in order to try to stop the real power that backed the Nazis - the alien Chitauri. Banner thinks the Super-Soldier Serum is the key to him controlling the Hulk, and he secretly uses his blood to try to create a cure, instead of using candidates that had been selected for the rebirth procedure. As Captain America reunites with his old friend James "Bucky" Barnes, he also learns that his past lover Gail Richards, is married to him and has lived a happy life. Despite being happy for his friends and everyone that he loved, Captain America still feels lost in the present world he is in, unable to find happiness like he wants to.

T'Challa, the Prince of Wakanda, returns home to find his kingdom is being attacked by the alien Chitauri. Herr Kleiser, the alien shape-shifter who battled Captain America during World War II, kills T' Challa's father and seeks Wakanda's store of vibranium, the metal the Chitauri use to manufacture their ships and weapons. After becoming king and assuming the alias of the Black Panther, T' Challa seeks out Captain America. General Nick Fury of S.H.I.E.L.D. orders the Avengers to assemble, with the exception of Thor (who foresees a future in which the Avengers die in battle, which his father Odin confirms) and the Hulk who, as Bruce Banner, is interrogated and bullied in a cell.

A professional skateboarder named Tony Valdez is severely injured by mind-controlled zombies created through nano-technology the day his parents mysteriously die in an accident secretly caused by his father's business partner Nigel Harrington. It seems likely that he'll never walk again until Tony's friend Sammi outfits him with similar nano-technology. It is only with the help of this new technology that Valdez is able to regain his mobility and also gain superhuman abilities as a side effect. But it turns out the technology that both healed him and allowed the creation of the zombies is connected to the death of his parents, who invented it. The Justice League, with assistance from Cyborg, stop the Royal Flush Gang as they attempt to rob a diamond vault using complex technology that allows them to pass through solid objects. Wonder Woman uses her lasso of truth on the leader to find out who gave them the technology. The leader, despite being under the influence of the lasso, says that he doesn't know who gave them the technology. Martian Manhunter uses his mental powers to scan the minds of each member of the gang, none of them know the origin of the device. Meanwhile, Vandal Savage plots to exterminate the greater part of the human population and start a new civilization, having discreetly given the technology to the Gang in order to test it. To ensure that the Justice League is unable to stop him, Savage hires Mirror Master, who hacks into the Batcomputer and steals contingency plans devised by Batman to incapacitate his League teammates should they ever go rogue. When Mirror Master asks if he wants him to find Batman's true identity, Savage declines stating that he already knows the true identity of Batman. Savage assembles Mirror Master and a group of other supervillains (consisting of Bane, Cheetah, Ma'alefa'ak, Star Sapphire, and Metallo) with personal vendettas against the heroes and pays them to simultaneously attack the members of the League using the stolen plans, albeit altered to be lethal. When the supervillains agree with Savage's plan, he welcomes them to the Legion of Doom.

During an investigation of missing children, Damian Wayne, still fighting crime as Robin, has taken the Batmobile out to an abandoned toy factory without Batman's consent, where he finds Anton Schott, who is responsible for the children's disappearance and has also transformed some of them into grotesque, mutilated "Dolls". Damian's father, Bruce, arrives as Batman to aid Damian in the resulting battle, with Damian chasing after the Schott while Batman knocks out the Dolls with gas and frees the remaining children. Damian chooses to spare Schott, only for an owl-masked assassin to kill him, telling Damian to never doubt his instincts. The assassin leaves Damian and the Schott's body behind, leading Batman to accuse Damian of murdering him when he arrives. Damian insists he spared Schott out of respect for Batman, and after inspecting the body further, Batman discovers an owl feather.

In the present day, Lex Luthor and his Legion of Doom try to use cryogenic rays from orbital satellites to expand the Earth's polar ice caps in the Arctic Ocean, causing a massive drop in sea levels and creating new islands they intend to rule. Superman and the Justice League confront the Legion, dividing their forces to fight the Legion and destroy the satellites. In the ensuing space battle, Robin purposely crashes his spacecraft into the satellite array. Refusing to accept defeat, Captain Cold overloads the remaining satellite, which falls back to Earth and entombs Luthor in an ice sheet shortly before the satellite explodes. The League is triumphant and believes Luthor to be dead.
