In 1984, Soviet submarine Captain First Rank Marko Ramius (Connery) commands Red October, a new Typhoon-class nuclear sub featuring a caterpillar drive, rendering it undetectable to passive sonar. Ramius leaves port on orders to conduct exercises with the V.K. Konovalov, commanded by his former student Captain Tupolev (Skarsgård). Once at sea, Ramius kills political officer Ivan Putin (Firth), and commands the crew to head toward America's east coast to conduct missile drills.

In 1988 a US ballistic missile submarine, the USS Montana, sinks near the edge of the Cayman Trough after an accidental encounter with an unidentified submerged object. As Soviet ships and submarines head toward the area in an attempt to salvage the sub, and with a hurricane moving in, the Americans decide that the quickest way to mount a rescue is to insert a SEAL team onto the Deep Core, a privately owned, experimental underwater oil drilling platform, located 1,700 feet (518 meters) below sea level, which will serve as their base of operations. The designer of the platform, Dr. Lindsey Brigman, insists on accompanying the SEAL team, even though her estranged husband, Virgil "Bud" Brigman, is currently serving as the platform's foreman.

In the year 1866, a mysterious sea-monster is hunting the depths of the oceans and rising only to attack and destroy innocent ships at a cost of many lives. Experts around the world are trying to discover the identity of the monster and possibly destroy it before even more lives are lost. Marine expert Professor Pierre Aronnax, his faithful companion Conseil and harpoonist Ned Land, set out aboard the Abraham Lincoln from Long Island in search of said monster. The monster attacks, and the three companions are thrown overboard and the ship's crew declares them lost. Their lives are saved as they are held above water by the monster, which they discover to be a modern submarine, named the Nautilus. Inside, they meet the submarine's captain, Captain Nemo, and his faithful crew.

The story is told from the viewpoint of Lt. Werner (Herbert Grönemeyer), who has been assigned as a war correspondent on the German submarine U-96 in October 1941. Thomsen (Otto Sander), another captain, gives a crude drunken speech to celebrate his Ritterkreuz award, in which he openly mocks not only Winston Churchill but implicitly Adolf Hitler as well.

Aging, respected commander Paul Blanchard (Heston) is on his final submarine tour before promotion to command of a submarine squadron (COMSUBRON). Surfaced and returning to port, the submarine, USS Neptune, is struck by a Norweigian freighter in route to New York in heavy fog, and sinks to a depth of 1,450 feet (442 meters) on a canyon ledge above the ocean floor. A United States Navy rescue force, commanded by Captain Bennett (Keach), arrives on the scene, but Neptune is subsequently rolled by a gravity slide to a greater angle that does not allow the Navy's Deep Submergence Rescue Vehicle (DSRV) rescue submarine to complete its work.

The story opens with a transmission received by the White House from the renegade Professor Cunningham, who threatens Washington DC with nuclear destruction from a missile fired from his submarine Raven. Marine scientists prepare to leave their underwater Oceanlab after an extended stay performing oceanographic research. An underwater earthquake interrupts their plans. Dr. Andrews (Walter Pidgeon) enlists experimental sub captain Adrien Blake (Ben Gazzara) to survey the damage and rescue the oceanauts. He brings along Chief Diver "Mack" MacKay (Ernest Borgnine) and Dr. Leah Jansen (Yvette Mimieux), fiancée of one of the scientists. Blake finds the lab has been ripped from its moorings and has tumbled down an unexplored, deep ocean trench, presumably intact. With the lab's reserve air supply dwindling, the team descends into the unexplored trench and finds an incredible ecosystem populated with monstrously over-sized fish. After surviving encounters with unfriendly denizens, they find the lab partially intact, the surviving scientists breathing from scuba tanks, and fending off giant, hungry eels. All but one of the scientists are rescued, and the submarine returns to the surface.

Three men (Dr. Ken Tashiro, Dr. Jules Masson, and Perry Lawton) are trapped in a bathysphere due to seismic activity. They are rescued by the crew of the supersubmarine Alpha, captained by Craig Mackenzie (Cotten), who they learn is over 200 years old (and that the Alpha was launched in the early 19th century). Mackenzie takes them to Latitude Zero to deal with the serious injuries of Dr Masson. While returning to Latitude Zero, they are attacked by a rival supersubmarine, the Black Shark, captained by Kuroi, who works for a rival of Mackenzie, Malic, who is also over 200 years old and has a base at Blood Rock.
