In 1891, Irene Adler delivers a package to Herr Dr. Hoffmanstahl; payment for a letter he was to deliver. Hoffmanstahl opens the package, triggering a hidden bomb that is prevented from detonating by the intervention of Sherlock Holmes. Holmes takes the letter while Adler and Hoffmanstahl escape. Holmes finds Hoffmanstahl assassinated moments later. Adler meets with Professor Moriarty to explain the events, but Moriarty poisons and kills her — deeming her position compromised by her love for Holmes.

In the kingdom of Frell, a baby girl is born to Sir Peter and his wife Lady Eleanor. They name her Ella. Ella (Anne Hathaway) is given the "gift of obedience" by a misguided and obnoxious fairy called Lucinda (Vivica A. Fox). This turns out to be more of a curse, as it forces Ella to do anything she is told to do, even if the command is against her wishes. In the royal city of Nasaf, the king Sharaman rules the nation of Persia with the help of his brother Nizam. The king goes on to have two sons named Tus and Garsiv. One day in the marketplace, an orphan boy named Dastan protects his friend, Bis, from being executed by Persian soldiers. The king sees Dastan's bravery and adopts him, making him a prince of Persia. Years later, Dastan is a grown man and is still up to his rebellious ways. However, he remains faithful to the empire. When Nizam receives proof that the city of Alamut is supplying weapons to Persian enemies, he and Tus plan to attack with Garsiv leading the siege. Ignoring Tus’ command, Dastan and Bis breech Alamut on their own, and destroy most of the city. Meanwhile, the princess of Alamut, Tamina, orders her servant Asoka to take a special dagger out of the city and protect it at all costs. During the battle, Dastan and Asoka cross paths and fight; Dastan ultimately wins. He then finds the dagger and keeps it.

In December 1941, just before the USA's entry into World War II, an American agent from the Naval Intelligence Office (Cusack) arrives in Shanghai to find his friend Conner (Jeffrey Dean Morgan) was recently murdered. Determined to find out who killed Conner and why, he begins working at the Herald using the alias Paul Soames, a Nazi-sympathizer cover he used while stationed in Berlin. He meets Anthony Lan-Ting (Chow Yun-Fat) an influential crime lord and Captain Tanaka (Ken Watanabe) at the German embassy in Shanghai, during an invitation only event. He later befriends Anthony when he saves him during an attack on Japanese officers by the Chinese Resistance at a night club.

In 1585, Catholic Spain ruled by King Philip II of Spain (Jordi Molla) is the most powerful country in the world. Seeing Protestant England as a threat, and in retaliation for English piracy of Spanish ships, Philip declares war. He plans to take over England, and make his daughter Isabella the Queen of England in Elizabeth's place. Meanwhile, Elizabeth I of England (Cate Blanchett) is being pressured to marry by her advisor, Francis Walsingham (Geoffrey Rush). She is ageing and, with no child, the throne will pass to her cousin, Mary, Queen of Scots (Samantha Morton). The Queen is presented with portraits of appropriate suitors, but Elizabeth refuses to marry, particularly to the Charles II, Archduke of Austria (Christian Brassington), who has become infatuated with the Queen. English explorer Walter Raleigh (Clive Owen) is presented at Elizabeth's court, having returned from the New World, and offers her potatoes, tobacco, two Native Americans, and gold from a Spanish ship that he claims was "unable to continue its journey". Elizabeth commands that the Native Americans be treated well, and refuses to accept the gold.

In 2027, after 18 years of global human infertility, civilization is on the brink of collapse as humanity faces extinction. The opening scene shows the troops of Agamemnon of Mycenae ready to fight against the troops of Triopas of Thessaly. Afterwards, Prince Hector of Troy and his younger brother Paris negotiate a peace treaty with Menelaus, king of Sparta, and celebrate the end of a long and bloody war. Paris, however, is having a secret love affair with Menelaus' wife, Queen Helen, and smuggles her aboard their homebound vessel, much to Hector's fury, as this could lead to war between Troy and Greece. Upon learning of this, Menelaus meets with his elder brother, King Agamemnon of Greece, and asks his help in taking Troy. Agamemnon, who has wanted to conquer Troy for a long time, agrees, since it will give him control of the Aegean Sea. On King Nestor's advice, Agamemnon has Odysseus, King of Ithaca, persuade Achilles to join them. Achilles, who strongly dislikes Agamemnon and his ways, initially refuses, but eventually decides to go after his mother, Thetis, tells him that though he will die, he will be forever remembered.
