Max (Cayden Boyd) is a lonely child in the suburbs of Austin who creates an imaginary world named Planet Drool, where all of his imagination and dreams come to life. He creates two characters; Sharkboy (Taylor Lautner), a young boy who was raised by sharks after losing his father at sea, and Lavagirl (Taylor Dooley), who can produce fire and lava, but has trouble touching objects without setting them alight. The two left Max to guard Planet Drool. In real life, Max's parents (David Arquette and Kristin Davis) have little time for him and their marriage seems to be on the rocks, and he is bullied by fellow schoolmate Linus (Jacob Davich). However, he does receive friendship from Marissa (Sasha Pieterse), the daughter of his teacher Mr. Electricidad (George Lopez, whose name is Spanish for "electricity"). Linus steals Max's Dream Journal (where all of his ideas are kept) and vandalizes it. The next day, a tornado rages outside the school, and moments later, Sharkboy and Lavagirl appear and ask Max to come with them to Planet Drool. They reach Planet Drool via a shark-like spacecraft, where Max learns that the dreamworld is turning bad, courtesy of Mr. Electric (also portrayed by George Lopez), originally the dreamworld's electrician but now corrupted.

On a planet inhabited by Arachnids, a squad of soldiers find themselves pinned down and surrounded on all sides by Arachnid forces—even with their new laser gun technology and assistance from psychic soldiers, the Arachnid assault overwhelms them. General Jack Shepherd (Ed Lauter) decides to make a last stand with four of his best soldiers to allow the majority of his surviving troops to escape. Despite reaching relative safety, the team is whittled down by deadly storms and arachnid ambushes—including the only member of the platoon with a radio, Corporal Thom Kobe (Brian Tee). Lieutenant Dill is unable to command his soldiers as he receives traumatic visions of utter annihilation. He takes his anger out on Private Sahara, who is revealed to have been psychic but lost reliable control of her psychic abilities during puberty.

The Heidelberg chapter of the Anti-Hippocratic Society for unrestricted medical research has been shut down, but at a prestigious Berlin hospital the society still thrives. The young neurosurgeon Jo from Duisburg gets caught up in a research group led by doctor Mueller LaRousse, who urges his students to test their progress on themselves. Jo participates in the trials to eventually help his brother, who has Muscular Dystrophy. When Jo and some of his fellow students show some reluctance, Mueller LaRousse uses alternative means to punish them before they can give up the society to Paula Henning, who is now investigating the society for the police.

Former U.S. Marine Corps scout sniper Thomas Beckett (Tom Berenger), who was discharged after his finger was amputated in the first film, is met by CIA officer James Eckles (Dan Butler) and Colonel David McKenna (Linden Ashby) at his home. Despite losing his index finger he uses to shoot, Beckett still has the capability of firing a gun (as he uses his middle finger for the job). Considering this, along with his impressive career from his time in the Marine Corps, Beckett is given a mission to assassinate renegade Serbian General Mile Valstoria (Peter Linka), who is responsible for conducting hit-and-run ethnic cleansing operations in Muslim-populated areas. The CIA fears that Valstoria's actions are threatening to inflame a larger conflict in the region. Beckett agrees to participate, but requests that an additional man, a spotter, must come with him. Beckett is introduced to his spotter, Jake Cole (Bokeem Woodbine), an experienced U.S. Army sniper who is on death row for killing a federal officer who allegedly betrayed Cole's unit and had them killed during a mission. But Cole is released and offered to be pardoned if he takes part in the mission.

The story takes place involving three different people who all work together in the same supermarket over the 24 hour period leading up to Christmas. Ronna (Sarah Polley) is broke and about to be evicted from her apartment. Despite having worked for 14 hours, she agrees to take her British co-worker Simon's (Desmond Askew) shift. While working, she's approached by two men, Adam (Scott Wolf) and Zack (Jay Mohr), who ask if she can come up with 20 hits of ecstasy, which they were hoping to buy from Simon. Realizing she can make some money from the deal, she goes to Simon's dealer Todd Gaines (Timothy Olyphant). Because she doesn't have enough money, Ronna has to leave her friend and co-worker Claire (Katie Holmes) with Todd until she makes her deal. Once she tries to make the deal, she grows suspicious when Burke (William Fichtner), a person she never met before and who is with Adam and Zack, presses her for the drugs. In a panic, she flushes the drugs down the toilet and manages to get out. Ronna then swaps the pills she flushed with aspirin pills she steals with the help of Mannie (Nathan Bexton), Ronna and Claire's friend (and also co-worker in the supermarket), who had swallowed two of the pills without knowing their strength. Ronna hands off the pills to Todd and she, Claire and Mannie make their way to a rave party. Todd soon realizes that he's been given fake pills and goes after Ronna. Mannie sees Todd coming and Ronna hides Mannie when he starts to become sick. In the parking lot of the party Todd confronts Ronna, but before he can shoot her a car runs her over and dumps her off the side of a small cliff, leaving her fate unknown.

The film opens as normal while Rocky (Mathew Botuchis), Colt (Michael O'Laskey II), Tum Tum (James Paul Roeske II) are at the home of their Grandfather Mori (Victor Wong) for the summer to perform their ninja training. After being put to an obstacle course test and failing, Tum Tum overhears Rocky and Colt talking about no longer returning since they are older and have more adult things to do, depressing him. After they return home from their vacation, they meet Amanda (Chelsey Earlywine) when their heads are almost buzzed off when her out-of-control radio-controlled helicopter also broke one of their windows. After making amends, she is invited to Tum Tum's birthday party the following day at Mega Mountain which she accepts. Tum Tum is also very depressed when his favorite action hero Dave Dragon (Hulk Hogan) is set to retire and end his television series due to poor ratings, and even concerns his mother when she offers him food, to which he replies that he says "No thanks Mom, I'm not hungry".

Following a nuclear test in French Polynesia, the fallout irradiates a lizard's nest. Decades later, an enormous sea creature suddenly attacks a Japanese fishing vessel in the South Pacific, leaving only one fisherman alive. Montero's reappearance coincides with De La Vega's escape from prison. He encounters a thief, Alejandro Murrieta (Antonio Banderas), who, as a child, once did Zorro a favor. De La Vega decides that fate has brought them together, and agrees to make Alejandro his protégé, grooming him to be the new Zorro. Murrieta agrees to undergo De La Vega's training regimen in order to be able to take revenge on Captain Harrison Love (Matt Letscher), Montero's right-hand man, who was responsible for killing Murrieta's brother, Joaquin.
