Joshua Rose (Dennis Quaid), a State Department Official on embassy duty in Paris, sees his wife (Nastassja Kinski) and son killed in a bombing by suspected Islamic terrorists. Dora is a retired schoolteacher who has become embittered. She works at Rio de Janeiro's Central Station, writing letters for illiterate customers, in order to make ends meet. She can be impatient with her customers and sometimes does not mail the letters she writes, putting them in a drawer or even tearing them up. Josué is a poor 9-year-old boy who has never met his father, but hopes to do so. His mother sends letters to his father through Dora, saying that she hopes to reunite with him soon, but when she is killed in a bus accident just outside the train station, the boy is left homeless. Dora takes him in and traffics him to a corrupt couple, but she is made to feel guilty by her neighbor and friend Irene and later steals him back.

Danny Vinyard (Edward Furlong), a high school student and budding neo-Nazi in Venice Beach, California, receives an assignment from Mr. Murray (Elliott Gould), his history teacher, to write a paper on "any book which relates to the struggle for human rights". Knowing Murray is Jewish, Danny writes his paper on Adolf Hitler's Mein Kampf. Murray attempts to get Danny expelled for doing this, but Principal Dr. Bob Sweeney (Avery Brooks) — who is black — refuses, instead informing Danny that he will study history and current events under Sweeney, and that the class will be called "American History X". Danny's first assignment is to prepare a paper on his brother Derek (Edward Norton), a former neo-Nazi leader who has just been released from prison after serving three years for voluntary manslaughter. Danny is warned that failing to submit the paper the next morning will result in his expulsion. The rest of the film alternates between a series of vignettes from Danny and Derek's shared past (distinguished by being shown in black and white), and present day events (shown in color).

In the 1990s, U.S. National Security Agency official Thomas Bryan Reynolds (Jon Voight) meets with congressman Phil Hammersley (R-NY) (Jason Robards) in a public park to discuss support for new counter-terrorism legislation the U.S. Congress is pushing that dramatically expands the surveillance powers of intelligence agencies on individuals and groups. Hammersley remains committed to blocking its passage, since he believes it would almost totally destroy the privacy of American citizens. Reynolds has his team murder Hammersley, spread heart pills over his car, place him in the car and push it in a lake to make it look like he had a heart attack. In the aftermath, they discover too late that wildlife researcher Daniel Zavits (Jason Lee) had a camera aimed in the woods at their location. Zavits inspects the footage, transfers the video to an innocuous video game disc and flees the apartment ahead of Reynolds's team.

The film starts with a parody of the 1981 Indiana Jones action film Raiders of the Lost Ark. Afterwards, the babies are chased out of the temple by a boulder, which is revealed to be Didi Pickles who is at the baby shower at the Pickles' house, where Didi is pregnant with a second baby, which everyone believes will be a girl. Didi goes into labor and her friends rush her to the hospital. While this is happening, the kids crawl off. When the baby is finally born after a montage of past lives, it is a boy and they name him Dillon, after Didi's cousin. Dil quickly becomes a very spoiled baby, crying non-stop for attention, keeping all of the babies' toys for himself and refusing to share with Tommy. After a particularly nasty fight between Tommy and Dil over Tommy's teddy bear, Stu has a conversation with Tommy about being a big brother and the responsibility he now has and assures him that one day he will be happy to have Dil as his little brother. He also gives Tommy a locket with a picture of Tommy and Dil taped together and a watch inside which he calls his "sponsativity", his term for responsibility.
