Hiro Hamada is a 14-year-old robotics genius in the futuristic fictional city of San Fransokyo. Raised by his aunt Cass and older brother Tadashi after the death of his parents, he spends his time participating in illegal robot fights. To redirect Hiro, Tadashi takes him to the robotics center at his university, where Hiro meets Tadashi's friends: GoGo, Wasabi, Honey Lemon, and Fred, as well as Baymax, the inflatable healthcare companion robot Tadashi created. To enroll in the school, Hiro signs up for the school's science fair and presents microbots: swarms of tiny robots that can link together in any arrangement imaginable. Professor Callaghan, the head of the university's robotics program, is impressed, and grants Hiro entrance to the university. Alastair Krei, renowned entrepreneur and president of Krei Tech, offers to buy the microbots, but Hiro follows Callaghan's warnings about Krei's questionable business practices and declines to sell them. When Tadashi and Hiro later arrive at the university to find it engulfed in flames, Tadashi rushes in to rescue Callaghan, but the building explodes moments later, killing him.

During a conference of crime bosses held in a Gotham City skyscraper, gangster Chuckie Sol is killed by a mysterious cloaked figure, shortly after Batman bursts in on the meeting. Due to the killer's resemblance to Batman, the Dark Knight is blamed for Sol's death. Councilman Arthur Reeves tells the media that Batman is a public menace (despite Commissioner Gordon's protests), then later attends a party at the mansion of billionaire Bruce Wayne, Batman's secret identity. Reeves teases Bruce about his bad luck with women and for having allowed an old girlfriend, Andrea Beaumont, to get away.

In Neo-Gotham City, the Joker mysteriously resurfaces after having disappeared 35 years ago, taking over a faction of the criminal gang Jokerz. On his orders, they steal high-tech communications equipment. Despite the intervention of Terry McGinnis (Bruce Wayne's successor as Batman), the Joker escapes. Bruce insists that the Joker must be an impostor, claiming to have witnessed the Joker's death after their last battle. Unwilling to let Terry face the Joker—impostor or not—Bruce demands that he return the Batsuit. The Joker attacks Bruce in the Batcave, leaving him for dead. Terry, after fending off an attack from the Jokerz, finds Bruce near dead from the Joker's trademark toxin and quickly administers an antidote, tending to Bruce with the help of Barbara Gordon, who is now the commissioner of the GCPD.

The Asgardian Loki encounters the Other, the leader of an extraterrestrial race known as the Chitauri. In exchange for retrieving the Tesseract, a powerful energy source of unknown potential, the Other promises Loki an army with which he can subjugate Earth. Loki takes the Tesseract and uses his scepter to enslave Selvig and a couple of agents, including Clint Barton, to aid him in his getaway.

Two years after the Battle of New York, Steve Rogers works in Washington D.C. for the espionage agency S.H.I.E.L.D. under Director Nick Fury, while adjusting to contemporary society. Unable to decrypt the data recovered by Romanoff, Fury becomes suspicious about Insight and asks senior S.H.I.E.L.D. official Alexander Pierce to delay the project.

Michael Sullivan Sr. (Hanks) is an enforcer for Irish mob boss John Rooney (Newman) in Rock Island, Illinois during the Great Depression. Connor snaps and kills disgruntled associate Finn McGovern when meeting him with Sullivan, resulting in Sullivan gunning down McGovern's men. Sullivan's twelve-year-old son Michael Sullivan, Jr had hidden in his father's car and witnesses the event. Despite Sullivan swearing his son to secrecy and Rooney pressuring Connor to apologize for the reckless action, Connor murders Sullivan's wife Annie and younger son Peter, mistaking him for Sullivan, Jr. He then sends Sullivan to an ambush at a speakeasy but Sullivan realizes and escapes to Chicago with his son to seek Al Capone, for work and to discover the location of Connor, who has gone into hiding.

Genius, billionaire, and playboy Tony Stark, who has inherited the defense contractor Stark Industries from his father, is in war-torn Afghanistan with his friend and military liaison, Lieutenant Colonel James Rhodes to demonstrate the new "Jericho" missile. The convoy is ambushed and Stark is critically wounded by one of his own rocket propelled grenades. He is captured and imprisoned in a cave by the terrorist group the Ten Rings, and an electromagnet is grafted into his chest by fellow captive Yinsen to keep the shrapnel shell shards that wounded him from reaching his heart and killing him. Ten Rings leader Raza offers Stark freedom in exchange for building a Jericho missile for the group, but Tony and Yinsen agree Raza will not keep his word.
