In the future, robots known as Sentinels are exterminating mutants and their human allies. A band of mutants, including Kitty Pryde, Colossus, Iceman, Bishop, Warpath, Blink and Sunspot, evade the Sentinels due to Pryde's ability to send a person's consciousness to the past. Pryde's group convenes with Logan, Storm, Professor Charles Xavier, and Erik Lehnsherr at a monastery in China. Pryde sends Logan's consciousness 50 years back in time to 1973 to prevent Mystique from assassinating Dr. Bolivar Trask, creator of the Sentinels. Ethan Hunt (Tom Cruise), while vacationing, is alerted by the IMF that someone has used his identity to assist Russian bio-chemical expert Dr. Vladimir Nekhorvich (Rade Serbedzija) of Biocyte Pharmaceuticals to enter the United States, only to kill him in a subsequent plane crash. Will Rodman, a scientist at the biotechnology company Gen-Sys, is testing viral-based drug ALZ-112 on chimpanzees to find a cure for brain ailments such as Alzheimer's disease. The drug is given to a chimpanzee, Bright Eyes, greatly increasing her intelligence. However, when Will is presenting 112 to his boss and uses Bright Eyes as an example, she is forced from her cage, goes on a rampage, and is killed. Will's boss Steven Jacobs terminates the project and orders chimp handler Robert Franklin to euthanize the chimps. After doing as ordered, Franklin discovers that Bright Eyes had recently given birth and understands the reason why she was disturbed. He convinces Will to save the baby chimp's life by taking him home temporarily. Will's father Charles, who is suffering from Alzheimer's, names the chimp "Caesar", in reference to William Shakespeare's play Julius Caesar, from which he can, despite his deteriorating mental condition, cite long passages from memory. Will learns that Caesar has inherited his mother's high intelligence (the 112 virus passing to him in utero) and decides to raise him, working from home and observing his behavior in hopes that he can get the project restarted. Three years later, Will introduces Caesar to the redwood forest at Muir Woods National Monument. Meanwhile, with Charles' condition rapidly deteriorating, Will treats him with ALZ-112 and he is restored to better-than-original cognitive ability.

The Hess family lives on an isolated farm in Doylestown, Bucks County, Pennsylvania. Superman (Brandon Routh) has been missing for five years, since traveling to the location where astronomers believed they had discovered the remains of Krypton. In 1845, James Howlett, a boy living in Canada, sees his father being killed by groundskeeper Thomas Logan. The trauma activates the boy's mutation: bone claws protrude from his knuckles, and he kills Thomas, who reveals that he is James's real father. James flees along with Thomas's son Victor Creed, who is thus James's half-brother. They spend the next century as soldiers, fighting in the American Civil War, both World Wars, and the Vietnam War. In Vietnam, Victor kills a senior officer. James defends Victor and the two are sentenced to execution by firing squad, which they survive. Major William Stryker approaches them in military custody, and offers them membership in Team X, a group of mutants including Agent Zero, Wade Wilson, John Wraith, Fred Dukes, and Chris Bradley. They join the team for a few years, but the group's disregard for human life causes James to leave.

In April 2054, Washington, D.C. has a special police force called PreCrime that stops murderers before they act. Murders are predicted using three Precogs, mutated humans who "previsualize" crimes by receiving visions of the future. Over the past six years, PreCrime has successfully reduced the city's murder rate to zero, and the Federal government is on the verge of adopting it, even though the public finds it controversial. Captain John Anderton (Tom Cruise), the head of PreCrime, has been suffering from drug addiction since the unresolved disappearance of his son, Sean, which led to his wife, Lara (Kathryn Morris), divorcing him. With PreCrime poised to go nationwide, the system is being audited by Danny Witwer (Colin Farrell), an agent from the United States Department of Justice. In the middle of the audit, the Precogs generate a new prediction, one saying that Anderton will murder a man named Leo Crow in thirty-six hours. Anderton does not know Crow, but flees the area as Witwer begins a manhunt.

Will Rodman, a scientist at the biotechnology company Gen-Sys, is testing viral-based drug ALZ-112 on chimpanzees to find a cure for brain ailments such as Alzheimer's disease. The drug is given to a chimpanzee, Bright Eyes, greatly increasing her intelligence. However, when Will is presenting 112 to his boss and uses Bright Eyes as an example, she is forced from her cage, goes on a rampage, and is killed. Will's boss Steven Jacobs terminates the project and orders chimp handler Robert Franklin to euthanize the chimps. After doing as ordered, Franklin discovers that Bright Eyes had recently given birth and understands the reason why she was disturbed. He convinces Will to save the baby chimp's life by taking him home temporarily. Will's father Charles, who is suffering from Alzheimer's, names the chimp "Caesar", in reference to William Shakespeare's play Julius Caesar, from which he can, despite his deteriorating mental condition, cite long passages from memory. Will learns that Caesar has inherited his mother's high intelligence (the 112 virus passing to him in utero) and decides to raise him, working from home and observing his behavior in hopes that he can get the project restarted. Three years later, Will introduces Caesar to the redwood forest at Muir Woods National Monument. Meanwhile, with Charles' condition rapidly deteriorating, Will treats him with ALZ-112 and he is restored to better-than-original cognitive ability.

The Hess family lives on an isolated farm in Doylestown, Bucks County, Pennsylvania. Graham Hess (Mel Gibson) is a former priest whose wife, Colleen, died in a horrific traffic accident caused by a town local, Ray Reddy (Shyamalan). No longer practicing religiously, Graham lives with his asthmatic son, Morgan (Rory Culkin), daughter Bo (Abigail Breslin), who leaves water glasses all over the house because of various reasons, and Graham's younger brother, Merrill (Joaquin Phoenix), a former minor league baseball star who never made it to the major leagues because he swung too hard and struck out too often. Graham discovers a huge crop circle in his field, reports of violent animal behavior have spread across town, and one of the Hess' dogs tries to attack Bo and Morgan, forcing them to kill it.

At the White House, brainwashed teleporting mutant Nightcrawler tries to assassinate the President of the United States but fails and escapes, leaving a note demanding "mutant freedom now." At Alkali Lake, X-Men member Wolverine finds nothing left of the military base from the previous movie. Superman (Brandon Routh) has been missing for five years, since traveling to the location where astronomers believed they had discovered the remains of Krypton. During his absence, Superman's nemesis, mad scientist Lex Luthor (Kevin Spacey), was released from prison (due to Superman's failure to appear at Lex's trial) and married an old rich widow (Noel Neill) to obtain her fortune upon her death. Having failed in his quest to find surviving Kryptonians, Superman returns to Earth and, as Clark Kent, resumes his job at the Daily Planet in Metropolis. He subsequently learns that Lois Lane (Kate Bosworth) has won a Pulitzer Prize for her article "Why the World Doesn't Need Superman". Meanwhile, Lex travels to the Fortress of Solitude and steals Kryptonian crystals to use for an experiment that causes a mass power outage on the East Coast. The power loss interferes with the flight test of a space shuttle to be launched into space from its piggy-back mounting on an airliner, occupied by Lois Lane, who is covering the story. Clark flies into action as Superman and stops the plane from crashing onto a baseball stadium.

The FBI responds to a brief computer outage at their Cyber-Security Division by tracing down top computer hackers, finding several of them have been killed. Taking others into protective custody, the FBI asks New York City Police Department detective John McClane (Bruce Willis) to bring in Matthew "Matt" Farrell (Justin Long), one of the targeted hackers. McClane finally arrives just in time to prevent Farrell from being killed by assassins working for Mai Linh (Maggie Q), a mysterious cyber-terrorist who works for her boss and love interest, Thomas Gabriel (Timothy Olyphant).

In 1845, James Howlett, a boy living in Canada, sees his father being killed by groundskeeper Thomas Logan. The trauma activates the boy's mutation: bone claws protrude from his knuckles, and he kills Thomas, who reveals that he is James's real father. James flees along with Thomas's son Victor Creed, who is thus James's half-brother. They spend the next century as soldiers, fighting in the American Civil War, both World Wars, and the Vietnam War. In Vietnam, Victor kills a senior officer. James defends Victor and the two are sentenced to execution by firing squad, which they survive. Major William Stryker approaches them in military custody, and offers them membership in Team X, a group of mutants including Agent Zero, Wade Wilson, John Wraith, Fred Dukes, and Chris Bradley. They join the team for a few years, but the group's disregard for human life causes James to leave.

In April 2054, Washington, D.C. has a special police force called PreCrime that stops murderers before they act. Murders are predicted using three Precogs, mutated humans who "previsualize" crimes by receiving visions of the future. Over the past six years, PreCrime has successfully reduced the city's murder rate to zero, and the Federal government is on the verge of adopting it, even though the public finds it controversial. Captain John Anderton (Tom Cruise), the head of PreCrime, has been suffering from drug addiction since the unresolved disappearance of his son, Sean, which led to his wife, Lara (Kathryn Morris), divorcing him. With PreCrime poised to go nationwide, the system is being audited by Danny Witwer (Colin Farrell), an agent from the United States Department of Justice. In the middle of the audit, the Precogs generate a new prediction, one saying that Anderton will murder a man named Leo Crow in thirty-six hours. Anderton does not know Crow, but flees the area as Witwer begins a manhunt.
